Global Protein-Ligand Binding Affinity Profiling via Photocatalytic Labeling

ABSTRACT: Submission for manuscript "Global Protein-Ligand Binding Affinity Profiling via Photocatalytic Labeling" Files contained within the folder "Raw MS Files" are raw spectrum files (.d) from a timsTOF Pro 2 mass spectrometer, these files were processed using DIANN using the provided FASTA file and in silico spectral library in the folder "DIANN_in_sillico_library_FASTA" and processed according to methods outlined in the submission supplemental files. The protein level quantification (report.pg_matrix.tsv) and peptide level quantitation files (report.pr_matrix.tsv) are provided in the folder "DIANN_Results."

scRNA-seq of a knockout village during hPSC-derived islet differentiation

Project description:This submission consists of processed single-cell RNA-seq data of knockout village samples, provided as filtered feature–barcode matrices generated using Cell Ranger v7.1.0 with default parameters. We previously deposited the same biological samples and data processed by STAR under GEO accession GSE288587. The corresponding raw FASTQ files are available in ENA under accession ERP168459. The supplementary file (reanalysis_samples.xlsx) provides a reference table linking each sample in this submission to its corresponding GSM in GSE288587, which contains the detailed experimental descriptions of culture information, genotypes, and differentiation stages.

The landscape of protein expression in cancer based on public proteomics data

Project description:This project contains raw data, intermediate files and results used to create the integrated map of protein expression in human cancer (including data from cell lines and tumours). The map is based on joint reanalysis of 11 large-scale quantitative proteomics studies. The datasets were primarily retrieved from the PRIDE database, as well as MassIVE database and CPTAC data portal. The raw files were manually curated in order to capture mass spectrometry acquisition parameters, experimental design and sample characteristics. The raw files were jointly processed with MaxQuant computational platform using standard settings (see Data Processing Protocol). Due to size of the data, the processing was done in two batches denoted as “celllines” and “tumours” analysis. In total, using a 1% peptide spectrum match and protein false discovery rates, the analysis allowed identification of 21,580 protein groups in the cell lines dataset (MQ search results available in ‘txt-celllines’ folder), and 13,441 protein groups in the tumours dataset (MQ search results available in ‘txt-tumours’ folder).

The human phosphoproteome map based on PRIDE data

Project description:This project contains raw data, intermediate files and results used to create the PRIDE human phosphoproteome map. The map is based on joint reanalysis of 110 publicly available human datasets. All relevant datasets were retrieved from the PRIDE database, and after manual curation, only assays that employed dedicated phospho-enrichment sample preparation strategies (e. g. metal oxide affinity chromatography, anti-P-Tyr antibodies, etc.) were included. Raw files were jointly processed with MaxQuant computational platform using standard settings (see Data Processing Protocol). In total, the joint analysis allowed identification of 252,189 phosphosites at 1% peptide spectrum match false discovery rate (PSM FDR) (MQ search results available in ‘txt-100PTM’ folder), of which 121,896 passed the additional 1% site localization FDR threshold (MQ search results available in ‘txt-001PTM’ folder).

EMpire: Deep isoform level integration of the transcriptome, translatome, and proteome

Project description:In this study, we make used of mRNA-seq and its ability to reliably quantify isoforms, integrating this data with ribosome profiling and LC-MS/MS, to assign ribosome footprints and peptides at the isoform level. We leverage the principle that most cell types, and even tissues, predominantly express a single principal isoform to set isoform-level mRNA-seq quantifications as priors to guide and improve allocation of footprints or peptides to isoforms. Through tightly integrated mRNAseq, ribosome footprinting and/or LC-MS/MS proteomics we demonstrate that a principal isoform can be identified in over 80% of gene products in homogenous HEK293 cell culture and over 70% of proteins detected in complex human brain tissue. Defining isoforms in experiments with matched RNA-seq and translatomic/proteomic data increases the functional relevance of such datasets and will further broaden our understanding of multi-level control of gene expression. In this PRIDE submission you will find the raw files for the HEK293 cell proteomics. Files for the human brain proteomics can be found at PXD005445. We have also uploaded a zip file that contains the input files for our HEK293 cell analysis, and the isoform level output files – there is a separate folder within the zip files for these. Project description:Single-cell RNA-sequencing analyses were performed on unfractionated live cell mixtures or YFP sorted cancer cells from pancreatic tumors or liver mets of KPC;YFP control mice and KPC;SnailKO;TwistKO;YFP mice, so as to investigate the Epithelial-to-Mesenchymal Transition (EMT) of cancer cells in primary tumors and metastases. The effect of cancer-specific knockout of EMT transcription factor Snail and Twist on cancer cell EMT was studied by comparing KPC;YFP control mice and KPC;SnailKO;TwistKO;YFP mice. Each sample was in an individual folder containing the related fastq raw data files.

Re-analysis of PRO-seq data from HCT116 cells (GSE129501)

Project description:This submission provides processed PRO-seq coverage tracks (bigWig files) from the re-analysis of public data (GSE129501, samples GSM3714462 and GSM3714463) from HCT116 human colorectal carcinoma cells. Data were aligned to the hg38 reference genome (GENCODE release 33; https://www.gencodegenes.org/human/release_33.html) and normalized using bamCoverage (PMID: 27079975). Differential effects of two catalytic mutations on full-length PRDM9 and its isolated PR/SET domain reveal a case of pseudo-modularity

Project description:The locations of mammalian recombination hotspots are determined by PRDM9, a zinc finger histone methyltransferase that locally trimethylates histone H3 at residues K4 and K36. We previously reported two hypomorphic catalytic mutations, Prdm9-EP and Prdm9-EK, with different phenotypic effects. Prdm9-EP, but not Prdm9-EK, is compatible with female sub-fertility, while both mutations phenocopy the Prdm9-null condition in males. Here we directly compare and contrast the enzymatic effects of the two mutations in vitro and in vivo. We previously performed two biological H3K4me3 ChIP-seq replicates in spermatocytes isolated from Prdm9-EP homozygous males (GSE144144; SRX8588740 and SRX8588741), and re-processed previously reported H3K4me3 ChIP-seq data from spermatocytes isolated from wild-type B6 males (GSE52628; SRX381465 and SRX381466). We used those raw and processed files for this study (GSE144144). We also previously performed one biological H3K4me3 replicate in spermatocytes isolated from Prdm9-EP homozygous males (GSE112110; SRX4136625). We report an additional replicate here, and merged the two replicates for analysis; raw and processed files are reported here. We also performed ChIP-seq for H3K36me3 in both Prdm9-EP and Prdm9-EK homozygous spermatocytes. Raw and processed files are available here. For comparison, we re-mapped and re-analyzed H3K36me3 ChIP-seq data we previously reported from wild-type B6 spermatocytes (GSE76416; SRX1508234); processed files are available here.
