A universal peptide and any peptidoform spectrum annotator for mass spectrometry-based proteomics

Enhancing glycopeptide annotation and glycan localization using the EAD implementation of hot electron capture dissociation through a multiplexed parallel reaction monitoring design of experiment

Project description:We present an optimized electron activated dissociation (EAD) methodology for liquid chromatography-tandem mass spectrometry (LC-MS/MS) based characterization of N- and O-glycopeptides. Recombinant human erythropoietin (rhEPO) was used as a model glycoprotein in this study. Applying a full factorial design of experiment (DoE) approach on the ZenoTOF 7600 instrument, we first optimized LC-MS parameters (i.e., ion spray voltage, ion source temperature, and active gradient time) to enhance glycopeptide ionization efficiency while reducing in-source fragmentation (ISF). Then, another DoE was performed for EAD parameter optimization. Multiplexed parallel reaction monitoring of one glycoform of each glycopeptide was performed to efficiently and comprehensively optimize the electron beam current, reaction time, and electron kinetic energy of the EAD set-up. Finally, the optimized EAD parameters were successfully applied in data-dependent acquisition (DDA) mode for the untargeted analysis of tryptic digests of rhEPO. Byonic and Mascot softwares were used to evaluate the potential of our optimized EAD setup against collision induced dissociation (CID), confirming that with EAD we improved glycan localization confidence while with CID a superior number of glycoforms were identified although with less confident glycan assignment.

Electron-Activated Dissociation and Collision-Induced Dissociation Glycopeptide Fragmentation for Improved Glycoproteomics

Project description:Protein glycosylation is a critical PTM for the stability and biological function of many proteins, but full characterisation of site-specific glycosylation of proteins remains analytically challenging. Collision induced dissociation (CID) is the most common fragmentation method used in LC-MS/MS workflows, but loss of labile modifications render CID inappropriate for detailed characterisation of site-specific glycosylation. Electron-based dissociation (ExD) methods provide alternatives that retain intact glycopeptide fragments for unambiguous site localisation, but these methods often underperform CID due to increased reaction times and reduced efficiency. Electron activated dissociation (EAD) is another strategy for glycopeptide fragmentation. Here, we use a ZenoTOF 7600 SCIEX instrument to compare the performance of various fragmentation techniques for the analysis of a complex mixture of mammalian O- and N-glycopeptides.

High-throughput proteomics and phosphoproteomics of rat tissues using micro-flow Zeno SWATH

Project description:We investigated the combined sensitivity of micro-flow liquid chromatography with a ZenoTOF mass spectrometer for high throughput proteomic and phosphoproteomic analysis of rat tissues. Comparing the proteomes acquired using data-independent acquisition (DIA) on the ZenoTOF 7600 with the previous generation TripleTOF 6600, more proteins were quantified using a fifth of the sample load and a third of the instrument time. Zeno SWATH data was evaluated using replicate injections of rat organ digests to compare FragPipe and DIA-NN computational pipelines. FragPipe identified more proteins in 7 of the 8 rat organs, with an extra 12% and 17% observed in heart and muscle tissue respectively. The number of identified peptides per protein were higher with FragPipe and the precision of missing values across replicate injections was more consistent. Single-shot phosphopeptide enrichment from 100 µg rat tissue, without fractionation, was acquired using data-dependent acquisition (DDA) on both instruments. A total of 5,108 phosphosites were quantified with a negligible increase in phosphosites found using the ZenoTOF 7600 relative to the 6600. Using DIA on the ZenoTOF, 8,013 phosphosites were quantified using Spectronaut.

Multi-level – Intact, Subunits, and Peptides – Characterization of Antibody-Based Therapeutics by a Single-Column LC-MS setup

Project description:A comprehensive characterization of biotherapeutics, mandated by regulatory authorities, require analyses of a protein drug at multiple structure levels. Such multi-level characterization can be performed by mass spectrometry (MS), with established conventional MS-based assays of product quality attributes (PQAs) comprising intact protein and subunit middle-up MS with analytes resolved on a C4 column, and bottom-up peptide mapping with analytes resolved on C18 column. Recent advances in MS have facilitated the increasing use of middle-down analysis, expanding the qualitative analytical capability of MS for protein characterization. Recent studies using less retentive reversed-phase LC in bottom-up MS also offer an opportunity for streamlining equipment configuration to a single-column LC-MS setup for multi-level characterization of therapeutic pro-teins. In this study, we developed a robust middle-down LC-MS method on a ZenoTOF 7600, and evaluated a C4 LC-MS setup for the characterization of NISTmAb, RG7221 bispecific antibody (bsAb) and Fc-fusion etanercept by intact protein, subunit middle-up/down and bottom-up analyses. Successful multi-level characterization of the analytes using C4 LC-MS was demonstrated; notably, high sequence coverage and comprehensive PTMs profiling, including the mapping of all 13 O- and 3 N-glycosylation sites on etanercept in a single run, were obtained by bottom-up C4 LC-MS. This is also the first report on middle-down analysis of the major etanercept TNFR and Fc subunit glycoforms. A streamlined single-column LC-MS setup will enable more robust and efficient MS workflows for PQAs assessment and simplify the integration of LC-MS analyzer as a Process Analytical Technology (PAT) instrument for biopharma applications.

Establishing a Top-Down Proteomics Platform on a Time-of-Flight Instrument with Electron-Activated Dissociation

Project description:. Top-down proteomics is the study of intact proteins and their post-translational modifications with mass spectrometry. Historically, this field is more challenging than its bottom-up counterpart because the species are much bigger and have a larger number of possible combinations of sequences and modifications, thus there is a great need for technological development. With improvements in instrumentation and a multiplicity of fragmentation modes available, top-down proteomics is quickly gaining in popularity with renewed attention on increasing confidence in identification and quantification. Here, we systematically evaluated the Sciex ZenoTOF 7600 system for top-down proteomics, applying standards in the field to validate the platform and further experimenting with its capabilities in electron-activated dissociation and post-translational modification site localization. The instrument demonstrated robustness in standard proteins for platform QC, as aided by zeno-trapping. We were also able to apply this to histone post-translational modifications, achieving high sequence coverage that allowed PTMs site-localization across protein sequences with optimized EAD fragmentation. We demonstrated the ability to analyze proteins spanning the mass range and included analysis of glycosylated proteins. This is a reference point for future top-down proteomics experiments to be conducted on the ZenoTOF 7600 system.

A single-cell landscape of human liver transplantation reveals a pathogenic immune niche associated with early allograft dysfunction

Project description:Liver transplantation (LT) is the standard therapy for individuals afflicted with end-stage liver disease. Despite notable advancements in LT technology during recent decades, the incidence of early allograft dysfunction (EAD) remains a critical concern, exacerbating the current organ shortage and detrimentally affecting the prognosis of recipients. Unfortunately, the perplexing hepatic heterogeneity has impeded our comprehension of the cellular traits and molecular events that contribute to EAD. Herein, we constructed the pioneering single-cell transcriptomic landscape of human transplanted livers derived from non-EAD and EAD patients, with 12 liver samples from 7 donors collected at the stages of cold perfusion and portal reperfusion. By comparing 75,231 cells of non-EAD and EAD patients, we identified an EAD-associated immune niche comprising MAIT, GZMB+ GZMK+ NK cells, and S100A12+ neutrophils, which were significantly elevated in EAD patients. Moreover, we verified this immune niche and its association with EAD occurrence in two independent cohorts. Our findings clarified the cellular characteristics of transplanted livers and the EAD-associated pathogenic immune niche at the single-cell level, offering valuable insights into the EAD onset. Project description:Esophageal adenocarcinoma (EAD) benefits from a large improvement in five-year survival when detected in early stages, therefore, early detection strategies are paramount to mitigating disease. Those diagnosed with Barrett’s Esophagus (BE) are at higher risk for EAD, though there exists no routine screening for EAD. Recent advances in cell-free RNA sequencing aim to create minimally-invasive diagnostic modalities. We present short and long read data from plasma of BE, EAD, and Healthy patients for biomarker discovery.
