Proteogenomic and expression profiling of virulent and attenuated Gallid alphaherpesvirus 1

ABSTRACT: Virulent (1874C5) and attenuated (vaccine strain LaryngoVac) strains of infectious laryngotracheitis virus (ILTV) were characterized in vivo for transcript expression via short-read mRNA-Seq and in vitro for transcript and protein expression using full-length cDNA sequencing and high-resolution LC-MS/MS.

Project description:Live-attenuated viral vaccines have been successfully used to combat infectious disease for decades but due to their empirical derivation, little is known about their mechanisms of attenuation. This lack of understanding makes the development of next generation live attenuated vaccines difficult. The success of the 17D vaccine and availability of the parent virus, Asibi, makes it an excellent model to understand the molecular basis of attenuation of a live attenuated vaccine and the effects of viral diversity on vaccine function. Due to the differences in genetic diversity between WT Asibi virus and its 17D vaccine derivative, we investigated the changes in genetic diversity of 17D and Asibi viruses following treatment with ribavirin.

Host transcriptome profiling analysis induced by Md5BAC △meq△pp38, Md5BAC △LORF9, Md5BAC △UL23 recombinant viruses

Project description:Marek’s disease virus (MDV) induces immunosuppression and neoplastic disease in chickens. The virus is controllable via an attenuated meq deletion mutant virus which has the disadvantage of retaining the ability to induce lymphoid organ atrophy. To overcome this deficiency and produce more vaccine candidates, a recombinant MDV was generated from the highly virulent Md5BAC strain, in which both meq and a cytolytic replication related gene, pp38, were deleted. In addition, LORF9 and UL23 genes were separately deleted. Gene expression profiling analysis were compared between these recombinant viruses and the CVI988/Rispens vaccine strain and the Md5BAC wild strain using data obtained from RNA-seq.

Structural and non-structural genes contribute to the genetic diversity of RNA viruses

Project description:With the advent of advanced sequencing technology, studies of RNA viruses have shown that genetic diversity contribute to both attenuation and virulence. The differences in genetic diversity of wild-type Asibi virus and 17D-204 vaccine provides an unique opportunity to investigate RNA population theory in the context of a well described live attenuated vaccine. Utilizing infectious clone-derived viruses containing some of the amino acid substitutions that differentiate yellow fever wild-type Asibi strain from 17D vaccine and recovered in a controlled experiment, establishes that the genetic diversity differences that exist between wild-type Asibi and 17D-204 vaccine viruses are not influenced by either different passage history or source of samples, but rather resulted from the attenuation of wild-type Asibi virus to yield the 17D vaccine sub-strains.

Project description:Infectious hematopoietic necrosis virus (IHNV) is a virus of the genus Novirhabdovirus and the causative agent of infectious hematopoietic necrosis (IHN), one of the most serious threats to salmonid fishes. IHN outbreaks can cause more than 80% mortality rates in certain cases. Studying the transcriptional responses to the secondary immunization with a live attenuated IHNV vaccine will help us understand how fish previously immunized respond when they encounter again the same pathogen and how effective this type of vaccination is.This experiment was aimed at understanding the transcriptomic response of rainbow trout to an IHNV secondary nasal vaccination.

Merging short and stranded long reads improves transcript assembly

Project description:New tools for improved long-read transcript assembly and coalescence with its short-read counterpart are required. Using our short- and long-read measurements from different cell lines with spiked-in standards, we systematically compared key parameters and biases in the read alignment and assembly of transcripts. We report a cDNA synthesis artifact in long-read datasets that impacts the identity and quantitation of assembled transcripts. We developed a computational pipeline to strand long-read cDNA libraries that markedly improves assembly of transcripts from long-reads. Incorporating stranded long-reads in a new hybrid assembly approach, we demonstrate its efficacy for improved characterization of challenging lncRNA transcripts. Our workflow can be applied to a wide range of transcriptomics datasets for superior demarcation of transcript ends and refined isoform structure, which can enable better differential gene expression analyses and molecular manipulations of transcripts.

Comparative Genomic Hybridizations of Mycoplasma gallisepticum Vaccine strains and strain Rlow

Project description:Genomic content of Vaccine strains were probed against the known sequence of the virulent strain Rlow of M. gallisepticum to identify divergent or absent genes in the attenuated strains. Genomic DNA was extracted from in vitro grown cultures of M. gallisepticum strains Rlow, F, ts-11, and 6/85 and three samples from each were selected for hybirdization to oligonucleotide microarrays using standard methods from the Bioprime CGH kit. All samples were labeled with Cy3 dye and scanned at a PMT gain of 700 using a GenePix 4000B scanner. Features are duplicated on the slides and data were averaged between duplicate features on each slide. Median signal intensities were averaged between samples of the same strain and each feature from each vaccine strain was compared to Rlow. Features exhibiting four-fold or less hybridization in the vaccine strains were considered divergent or absent.
