Complexome Profiling Analysis of Plant Mitochondria lacking the Multiple Organellar RNA Editing Factor 3 (MORF3)

ABSTRACT: We compared the protein complexes of mitochondria isolated from Arabidopsis thaliana wild-type and morf3-1 mutant line liquid cell cultures (GK-109E12.01) using blue native polyacrylamide gel electrophoresis (BN-PAGE) and a subsequent complexome profiling analysis. Each BN-gel lane was cut into 43 fraction, proteins of each fraction digested with trypsin and peptides of each fraction each fraction was analyzed on an Q Exactive mass spectrometer.

CSF proteome mapping: Human cerebrospinal fluid LC-MS/MS, Part 1

Project description:3 mL CSF from a pool of 21 neurologically healthy donors was separated into a bound and a depleted fraction using a MARS Hu-14 column. This experiment represents the bound fraction. Gel separation on a gradient gel (SDS-PAGE) followed and the gel lane was cut into 37 fractions. Each fraction was in-gel trypsin digested and analyzed separately by LC-MS/MS on an Orbitrap Velos Pro mass spectrometer. Resulting data was searched using SeachGui, summarized in PeptideShaker and exported to CSF-PR.

MiRNA expression in adipose tissue and liver from a spontaneous rat model of Type 2 diabetes

Project description:MicroRNAs (miRNAs) are non-coding RNA molecules involved in post-transcriptional control of gene expression of a wide number of genes, including those involved in glucose homeostasis. Type 2 diabetes (T2D) is characterized by hyperglycaemia and defects in insulin secretion and action at target tissues. Using a miRNA microarray platform, we sought to establish differences in miRNA expression in two insulin-target tissues (liver and adipose tissue) from seven-month-old spontaneously diabetic (Goto-Kakizaki [GK]) and non-diabetic (Brown-Norway [BN]) rats. MiRNA data were integrated with gene expression data from the same rats to investigate how differentially expressed miRNAs affected the expression of their predicted target genes. Two-colour experiment comparing GK and BN rat strains for two different tissues. Biological replicates: 4 GK and 4 BN rats; adipose tissue and liver extracted from each rat. Two samples were hybridised to each array (one of each strain, same tissue)

Global identification of Arabidopsis thaliana ARGONAUTE1-associated small RNA.

Project description:Small RNA from total RNA (input fraction) and immunoprecipitated HA-AGO1-complexes (IP fraction) were identified using high-throughput sequencing-by-synthesis. Two replicate input fraction samples were used as controls for two replicate IP fraction samples. Total RNA from input fractions and small RNA that co-immunoprecipitated with HA-AGO1 complexes were size fractionated by polyacrylamide gel electrophoresis to recover 18-24 nucleotide small RNA. 3' and then 5' adaptors were serially ligated on to each small RNA followed by PAGE purification. RT-PCR was used to convert RNA to DNA amplicons. Amplicons were sequenced using the Illumina GAIIx platform. Resulting reads were parsed and mapped to the A. thaliana genome (TAIR9) using the CASHX pipeline.

Transcription profiling of congenic rat strains

Project description:Expression analysis was carried out in Goto-Kakizaki (GK), Brown Norway (BN) and 24 derived congenic strains using the Illumina RatRef-12 microarray. Each congenic line contains an introgression of a single fragment of the GK strain in the background of the BN recipient strain or vice versa. The resulting lines were fixed by imbreeding. The sizes of the introgressed fragments vary from almost a complete chromosome (consomic) to smaller fragments and some of the fragments overlap. To investigate genetic control of gene expression by the introgressed fragments, we performed transcriptional profiling of liver, soleus muscle and white adipose tissue in 6 months old rats.

Project description:High-throughput sequencing of small RNAs in chicken somite embryos Dissected tissue white leghorn chicken embryos was disaggregated and RNA extracted using the miRVana kit (Ambion). Small RNA fraction between 19 and 24 nt was isolated from 15% denaturing polyacrylamide gel and 15 micro gram was ligated to Solexa adaptors (Illumina) without de-phosphorylating and re-phosphorylating. The short RNAs were converted to DNA by RT-PCR following the Illumina protocol.

Small RNAs in rice seed

Project description:Small RNAs are common and effective modulators of gene expression in eukaryotic organisms. To characterize the small RNAs expressed during rice seed development, massively parallel signature sequencing (MPSS) was performed, resulting in the obtainment of 22-nt sequence signatures. Through integrative analysis,novel miRNAs were identified mostly based on the miRNA* accumulation. Total RNA was isolated separately from rice seeds collected at 3, 6, 9 and 12 days after anthesis (DAA), then mixed into a library and separated on denatured polyacrylamide gel electrophoresis (PAGE). The fraction of 18-26 nt small RNA was recovered by small RNA gel extraction Kit.
