De novo pyrimidine biosynthetic complexes support cancer cell proliferation and ferroptosis defense

Project description:De novo pyrimidine biosynthesis is achieved by cytosolic enzymes, CAD and UMPS, and mitochondrial DHODH. However, how these enzymes are orchestrated remains enigmatical. Here, we show that cytosolic aspartate-producing GOT1 clusters with CAD and UMPS. This cytosolic cluster then connects with DHODH, which is mediated by the mitochondrial outer membrane channel protein VDAC3. Therefore, these proteins form a multi-enzyme complex, named “pyrimidinosome”, involving AMPK as a regulator. Activated AMPK dissociates from the complex, enhancing pyrimidinosome assembly to up-regulate intermediate orotate synthesis, which promotes DHODH-mediated ferroptosis defense. In contrast, pyrimidinosome-mediated UMP biosynthesis is significantly increased in cells lacking AMPK, so that cancer cells with lower expression of AMPK are more reliant on de novo pyrimidine biosynthesis and more vulnerable to its inhibition in vitro and in vivo. Our findings reveal the role of pyrimidinosome in regulating pyrimidine flux and ferroptosis, and suggest a pharmaceutical strategy of targeting pyrimidinosome in cancer treatment.

PFKFB3 activates CAD to enhance de novo pyrimidine synthesis for cell growth

Project description:Aerobic glycolysis, which is also termed the Warburg effect, is one of the aberrant metabolic pathways in highly proliferating cells. Glycolysis provides glycolytic metabolites to support the generation of biomass, such as nucleotides, amino acids, and lipids. To date, no studies have explored interrelationships between glycolysis and other metabolic pathways. Phosphofructokinase-2/fructose-2,6-bisphosphatase 3 (PFKFB3) activates glycolysis by synthesizing fructose-2,6-bisphosphate (F2,6BP), which allosterically activates the rate-limiting enzyme 6-phosphofructo-1-kinase (PFK-1). In this study, we found that PFKFB3 directly interacts with and regulates the phosphorylation of carbamoyl-phosphate synthetase 2, aspartate transcarbamylase, and dihydroorotase (CAD), the enzyme catalyzing the first three steps of de novo pyrimidine synthesis. PFKFB3 inactivation reduced de novo pyrimidine synthesis, RNA and DNA production, and the growth of cancer and proliferative cells. Thus, the glycolytic activator PFKFB3 bridges glycolysis with pyrimidine synthesis, unites both glucose metabolism and nucleic acid metabolism, and contributes to cell proliferation under both physiological and pathological conditions.

Sequencing de novo Mu transposon insertions across maize tissues

Project description:We sequenced insertion sites for the maize Mutator (Mu) transposon in leaf, root, endosperm, and pollen from Mu-active plants and Mu-inactive controls. Inherited insertions were identified using matched tissues, and then the abundance of de novo (post-zygotic) insertions was quantified and converted to variant allele frequencies (VAF). This dataset provides insight into the abundance of new transposon insertions within heterogeneous tissues and factors that shape mutation accumulation in multicellular organisms.

Centromere misdivision promotes centromeric sequence changes, de novo centromere formation, and centromere expansion

Project description:Centromeres typically contain repeat sequences, but centromere function does not necessarily depend on these sequences. In aneuploid wheat (Triticum aestivum) and wheat distant hybridization offspring, we found functional centromeres with dramatic changes to centromeric retrotransposon of wheat (CRW) sequences. CRW sequences were greatly reduced in the ditelosomic lines 1BS, 5DS, 5DL, and a wheat-Thinopyrum elongatum addition line. CRWs were completely lost in the ditelosomic line 4DS, but a 994 kb ectopic genomic DNA sequence was involved in de novo centromere formation on the 4DS chromosome. In addition, two ectopic sequences were incorporated in a de novo centromere in a wheat-Th. intermedium addition line. Centromeric sequences were also expanded to the chromosome arm in wide hybridizations. Stable alien chromosomes with two and three regions containing centromeric sequences were found in wheat-Th. elongatum hybrid derivatives, but only one is functional. In wheat-rye (Secale cereale) hybrids, rye centromere specific sequences spread to the chromosome arm and may cause centromere expansion. Thus, distant wheat hybridizations cause frequent and significant changes to the centromere via centromere misdivision, which may affect retention or loss of alien chromosomes in hybrids. ChIP-seq was carried out with anti-CENH3 antibody using material 4DS and control (Chinese Spring, CS as short).
