Exosomal microRNA (miRNA) expression in Blonchoalveolar lavage fluid (BALF) collected from mice infected with influenza virus and inoculated with poly(I:C).

Project description:To clarify the profile of in BALF exosome collected from mice infected with influenza virus, we infected 100000 pfu of A/Puerto Rico/8/1934 (PR8) strain. BALF was collected at 24, 48, and 72 hour post infection (hpi). For comparison of the profile of the miRNA in BALF exosome induced by innate immune response, we also intranasally inoculated mice with 50 μg of poly(I:C) and collected BALF at 72 hour post inoculation. We found that some miRNAs were common to both influenza virus infectiona and poly(I:C) inoculation, suggesting that exosomal miRNAs in BALF may function in the innate immune response to virus infection.

RNA-Seq of influenza A/Puerto Rico/8/1934 (H1N1) virus infected monoclonal cell lines with depressed IFITM3 gene activity

Project description:In this study monoclonal cell lines carrying mutations in IFITM3 gene were obtained based on WI-38 VA13 cells. To research the involvement of the IFITM3 gene in cellular response to Influenza A virus infection, original WI-38 VA13 cells and the clones with depressed IFITM3 gene activity (F3, F5, Е12) were infected with influenza A/Puerto Rico/8/1934 (H1N1) virus. RNA-seq analysis of infected cell lines after 24 h was performed on an Illumina NextSeq 500 platform. The same mock-infected cells were used as controls (0 hpi). PolyA RNA-enriched fraction was used for constructing of cDNA libraries. Differential expressed genes were identified using R package DESeq2.

Viral infection enhances NK cell activation via Type I dependent pathways and can be utilized to enhance influenza-specific monoclonal antibody therapies

Project description:NK cells are an essential component for the control of influenza infection, acting to both clear virus-infected cells and release antiviral cytokines. Engagement of the NK cell CD16-receptor by antibody-coated influenza-infected cells results in antibody-dependent cellular cytotoxicity (ADCC). Though NK cell-mediated ADCC is an important mechanism to control influenza, influenza infection itself may act to enhance the potency of NK cell ADCC. To understand if virus-infected cells increase NK cell activation, we co-cultured human PBMCs with influenza-infected human alveolar epithelial (A549) cells and evaluated the capacity of NK cells to mediate ADCC. Pre-incubation of PBMCs with influenza-infected target cells markedly enhanced the functionality of NK cells by ADCC antibodies in response to HA immune-complexes containing intravenous immunoglobulin (IVIG), allogenic target cells, with and without rituximab. Trans-well and supernatant transfer experiments showed that virus released into the supernatant is responsible for the enhanced functionality of NK cells, which is apparent at both the protein and RNA transcriptomic levels. Furthermore, cytokine multiplex data, RNA sequencing and cytokine blocking/supplementation experiments showed Type I interferons released from PBMCs were the primary mechanism of the influenza-induced increased NK cell functionality and ADCC potency. Importantly, the influenza infection-mediated increase in NK cell mediated anti-influenza ADCC was mimicked by the type I interferon agonist Poly-IC. This suggests a potential mechanism for enhancing monoclonal antibody therapies for influenza. We conclude that influenza-infection induced secretion of type I interferons enhances the ADCC capacity of NK cells and this pathway may potentially be manipulated to improve anti-influenza therapies.

Immunization with two heterotypic influenza hemagglutinins by time difference effectively produces broadly binding antibodies against heterotypic influenza virus

Project description:Broadly protective antibodies against highly variable pathogens are very important for design of vaccines and therapeutics. We report that by administering two heterotypic influenza hemagglutinins (HAs) to mice by time difference, monoclonal antibodies can be obtained that bind strongly to both heterotypic influenza HAs. More interestingly, it was able to bind widely to the untreated subtype of HA.

The Neurolipid Atlas: a lipidomics resource for neurodegenerative diseases

Project description:Lipid alterations in the brain have been implicated in many neurodegenerative diseases. To facilitate comparative lipidomic research across brain diseases here we establish a data common named the Neurolipid Atlas, that we have pre-populated with isogenic induced pluripotent stem cell (iPSC)-derived lipidomics data for different brain diseases. Additionally, the resource contains lipidomics data of human and mouse brain tissue. Leveraging multiple datasets, we demonstrate that iPSC-derived neurons, microglia, and astrocytes exhibit distinct lipid profiles that recapitulate in vivo lipotypes. Notably, the AD risk gene ApoE4 drives cholesterol ester (CE) accumulation specifically in human astrocytes, and we also observe CE accumulation in whole human AD brain lipidomics. Multi-omics interrogation of iPSC-derived astrocytes revealed that altered cholesterol metabolism plays a major role in astrocyte interferon-dependent pathways such as the immunoproteasome and major histocompatibility complex class I antigen presentation. Our data commons, available at neurolipidatlas.com, and allows for data deposition by the community and provides a user-friendly tool and knowledge base for a better understanding of lipid dyshomeostasis in neurodegenerative diseases.

De Novo Sequencing of SARS-CoV-2 and influenza monoclonal antibodies by mass spectrometry using HCD and EThcD fragmentation and Supernovo software

Project description:In this study, we used electron-transfer/higher energy collision dissociation (EThcD) fragmentation to develop a mass-spectrometric (MS) method for distinguishing between Ile and Leu in Bovine Serum Albumin (BSA) and a SARS-CoV-1 anti-receptor binding domain (RBD) Spike monoclonal antibody (mAb). Supplemental activation normalized collision energy (SA-NCE) values were optimized. Combinations of multiple enzyme digestions, coupled with higher-energy collisional dissociation (HCD) and EThcD fragmentation, were used to increase coverage of all amino acid residues of the antibody. The data was searched with Supernovo™, which generated a complete de novo sequence for the test mAb and two additional SARS-CoV-2 human mAbs, giving correct sequences for the variable regions and selection between Ile and Leu residues. We then used the method on an additional set of twenty-five anti-hemagglutinin (HA) influenza antibodies of unknown sequence and determined high confidence sequences for >99% of the complementarity determining regions (CDRs). Importantly, the recombinant expression of these mAbs verified their binding and specificity to the HA influenza antigen. Unique glycosylation sites were also identified for eight antibodies. Our findings indicate this methodology results in almost complete antibody sequence coverage with >90% of residues determined with high confidence. Ile/Leu residues can be differentiated and glycosylation sites can be reliably identified.

Evolution of monoclonal zebrafish Myc-induced T-ALL, assessed by copy number variant analysis

Project description:Clonal evolution and intratumoral heterogeneity drive cancer progression through unknown molecular mechanisms. To address this issue, functional differences between single T-cell acute lymphoblastic leukemia (T-ALL) clones were assessed using a zebrafish transgenic model. Functional variation was observed within individual clones, with a minority of clones enhancing growth rate and leukemia propagating potential with time. We analyzed CNVs between monoclonal primary transplants and secondary transplants of clones that evovled increased leukemia propagating potential, and well as non-evovled clones with inherently high and low leukemia propagating potential. The goal of this study was to identify CNVs commonly assoicated with increased leukemia propagating cell frequency. Myc-induced T-ALL were generated in syngenic CG1. Single T-ALL cells were transplanted into recipitent CG1, resulting in monoclonal T-ALL. In some instances, the monoclonal T-ALL were serially passaged. Leukemia propagating frequency was calculated for each T-ALL clone, at each passage. In this analysis, 9 primary T-ALL and 35 monoclonal T-ALL were individually run against a CG1 control.
