In vitro Gut Untargeted metabolomics dataset

ABSTRACT: The Enteromix model of the human large intestine. In summary, each simulator unit consists of four connected glass vessels that are fed semi-continuously every third hour. The four vessels in the simulator (V1toV4) model different compartments of the human colon from the proximal (V1) to the distal part (V4), each having a different controlled pH and flow rate.

Glass promotes the differentiation of both neuronal and non-neuronal cells in the Drosophila eye

Project description:Multiple cell types can be specified from a single pool of progenitors through the combinatorial activity of transcriptional regulators, which activate distinct developmental programs to establish different cell fates. The zinc finger transcription factor Glass is required for neuronal progenitors in the Drosophila eye imaginal disc to acquire a photoreceptor identity. Glass is also expressed in non-neuronal cone and pigment cells, but its role in these cells is unknown. To examine how Glass activity is affected by the cellular context, we misexpressed it in different tissues. When expressed in neuroblasts of the larval brain or in epithelial cells of the wing disc, Glass activated both a common core set of target genes and distinct gene sets specific to each tissue. In addition to photoreceptor-specific genes, Glass induced markers of cone and pigment cells. Cell type-specific glass mutations generated in cone or pigment cells using somatic CRISPR revealed autonomous developmental defects, and expressing Glass specifically in these cells partially rescued glass mutant phenotypes. Glass thus acts in both neuronal and non-neuronal cells to promote their differentiation into functional components of the eye, suggesting that it is a determinant of organ identity.

Single cell RNA sequencing of cells isolated from the intestinal crypts of mice bearing epithelial cell-specific Ptger4 ablation (Drop-seq)

Project description:Crypts isolated from the small intestine of mice bearing epithelial cell-specific ablation of the Ptger4 gene (VillinCrePtger4flox, "V") and normal littermate control mice (Ptger4flox, "F") were dissociated into single cell suspensions and subjected to the Drop-seq protocol. N = 2 mice per genotype were independently processed as biological replicates (V1, V2 and F1, F2). A total of three Drop-seq collections (samples) were processed for each genotype, two from the first biological replicate (V1A, V1B, F1A, F1B) and one from the second biological replicate (V2, F2).

Subtype diversification and synaptic specificity of stem cell-derived spinal interneurons

Project description:Neuronal diversification is a fundamental step in the construction of functional neural circuits, yet how neurons generated from single progenitor domains acquire diverse subtype identities remains poorly understood. Here, we developed a stem cell-based system to model subtype diversification of V1 interneurons, a class of spinal neurons comprising four clades, each containing dozens of molecularly distinct neuronal subtypes. We demonstrate that V1 subtype diversity is not hard-wired and can be modified by extrinsic signals. Inhibition of Notch and activation of retinoid signaling results in a switch to MafA clade identity and enriches differentiation of Renshaw cells, a specialized MafA subtype that mediates recurrent inhibition of spinal motor neurons. We show that in vitro-generated Renshaw cells migrate into appropriate spinal laminae upon transplantation and form subtype-specific synapses with motor neurons. Our results demonstrate that stem cell-derived neuronal subtypes can be used to investigate mechanisms underlying neuronal subtype specification and circuit assembly.

Project description:In this study researchers want to learn more about the effect of low-dose Aspirin on cancer that develops in the colon (the longest part of the large intestine) and/or the rectum (the last several inches of the large intestine before the anus), diseases that affects the heart or blood vessels and safety outcomes. Study will focus on two groups of adults aged 50-59 and 60-69 years having an increased risk of heart and/or blood vessel disease who are taking either low-dose aspirin or no low-dose aspirin for heart and/or blood vessel disease prevention. The model will be based on information publicly available either on government organization websites or in scientific journals. Based on these data researchers will focus in a first step to build a model of 2 million adults (1 million for each age group) for the UK population and in a second step, the model will be modified for use with other European countries, to reflect the epidemiology and guidelines for aspirin use in these countries.

Optimization of protein extraction methods for root-associated microbes in Arabidopsis

Project description:The goal of this study was to optimize protein extraction methods to study root-associated bacteria in Arabidopsis. For this we inoculated Arabidopsis seedlings grown in agar plates with a synthetic community (SynSom) composed of four different strains (Variovorax paradoxus, Arthrobacter sp, Agrobacterium sp. and Pseudomonas sp.. Twelve days after inoculation we extracted proteins from the roots using six different protein extraction methods each in triplicates. These methods were a combination of different extraction buffers (SDS or Triton-based) and mechanical disruption methods (bead-beating, N2 grinding, glass homogenizer and freeze-thaw cycles) We found that bead-beating the roots with lysing matrix E in SDT lysis buffer yielded the highest numbers of microbial protein identification and enhanced the detection of proteins derived from gram positive bacteria.

Enhanced RNA Interactome capture (eRIC) and total proteome of mouse brain, kidney and liver

Project description:Male mice on a homogenous C57BL6/J genetic background were sacrificed at 11 to 13 weeks of age by cervical dislocation. Brain, kidneys and liver were immediately harvested, flash frozen in liquid nitrogen and stored at -80Ã‚Â°C until use. Animal handling was in accordance with guidelines approved by the European Molecular Biology Laboratory (EMBL). Organ sections (thickness 30 Ã‚Âµm) were prepared in a Cryostat (Leica Biosystems, Leica CM3050 S) set to -20 Ã‚Â°C and deposited onto SuperFrost glass slides (Carl Roth, H880); the glass slides were pre-cooled to -20Ã‚Â°C in the cryostat. ~10 sections were placed on a glass slide, and a total of around 150 sections were prepared for each sample per mouse. Tissue sections on glass slides were then transferred onto metal plates placed on dry ice. The tissue sections were exposed or not to 1 J/cm2 of 254 nm UV light in a XL 1500 UV Spectrolinker (Spectronics Corporation) and subjected to eRIC to determine the RNA-bound proteome. eRIC eluates obtained from the respective organs of two mice were combined per independent experiment. The analyses were conducted in duplicate for each organ studied. For the no crosslink controls, organ sections from four mice were pooled to generate one unique no crosslink eRIC sample per organ studied.

Project description:Inhaled welding fumes are deposited on all parts of the respiratory system, with the nasal cavity being the initial point of contact. We investigated the influence of fresh welding fumes on nasal epithelial model, i.e., RPMI 2650 cells, at the transcriptome level. Spark-generated welding fumes at two different concentrations (85 µg/m3 - low; 760 µg/m3 - high) were exposed to RPMI 2650 cell monolayers at air-liquid-interface continuously for 6h, followed by zero hours (or) four hours post-exposure incubation.

Impact of severe traumatic brain injury (TBI) on cerebral blood flow and the endothelial cell phenotype

Project description:TBI causes the disruption of blood vessels in brain leading to hemorrhage, edema, and changes in cerebral blood flow. How such altered vascular and flow condition affect endothelial cells, the cellular unit of blood vessels, is not known. We used single cell RNA sequencing (scRNAseq) to analyze the heterogenity in endothelial cell clusters in brain, and how key cellular and signaling signatures of these clusters are temporally changed post-TBI at the site of injury.
