Global profiling of polyketide synthases in facultative multicellular eukaryotes

ABSTRACT: This dataset contains all raw files associated with the untargeted metabolomics workflow described in the study “Global profiling of polyketide synthases in facultative multicellular eukaryotes” (https://doi.org/10.1073/pnas.2515852122). It includes LC-MS data (.raw and .mzML) and associated metadata. All processing and analysis steps are fully documented in the companion GitHub repository (https://github.com/paleobiotechnology/pptase_ddiscoideum).

Maximizing Heterologous Expression of Engineered Type I Polyketide Synthases: Investigating Codon Optimization Strategies

Project description:Type I polyketide synthases (T1PKSs) hold an enormous potential as a rational production platform for the biosynthesis of speciality chemicals. However, despite the great progress in this field, the heterologous expression of PKSs remains a major challenge. One of the first measures to improve heterologous gene expression can be codon optimization. Although controversial, choosing the wrong codon optimization strategy can have detrimental effects on protein and product levels. In this study, we analyzed 11 different codon variants of an engineered T1PKS and investigated in a systematic approach their influence on heterologous expression in Corynebacterium glutamicum, Escherichia coli, and Pseudomonas putida. Our best performing codon variants exhibited a minimum 50-fold increase in PKS protein levels, which also enables the production of an unnatural polyketide in each of the hosts. Furthermore, we developed a free online tool (https://basebuddy.lbl.gov) that offers transparent and highly customizable codon optimization with up-to-date codon usage tables. Here, we not only highlight the significance of codon optimization but also establish the groundwork for high-throughput assembly and characterization of PKS pathways in alternative hosts.

Aird: A computation-oriented mass spectrometry data format enables a higher compression ratio and less decoding time

Project description:We describe "Aird", an opensource and computation-oriented format with controllable precision, flexible indexing strategies, and high compression rate. Aird provides a novel compressor called Zlib-Diff-PforDelta (ZDPD) for m/z data. Compared with Zlib only, m/z data size is about 55% lower in Aird on average. With the high-speed decoding and encoding performance brought by the Single Instruction Multiple Data(SIMD) technology used in the ZDPD, Aird merely takes 33% decoding time compared with Zlib. We used the open dataset HYE, which contains 48 raw files from SCIEX TripleTOF 5600 and TripleTOF6600. The total file size is 206GB as the vendor format. The total size increases to 854GB after converting to mzML with 32-bit encoding precision. While it takes only 189GB when using Aird. Aird uses JavaScript Object Notation (JSON) for metadata storage. Aird-SDK is written in Java and AirdPro is a GUI client for vendor file converting which is written in C#.
