Six Protein Mix (Pierce) System Suitability Experiments

ABSTRACT: This repository entry contains a set of fifty-eight (58) separate LC-MS/MS injections of the Pierce 6 Protein Digest, equimolar, LC-MS grade (Thermo PN: 88342). These data were acquired over a duration of one month to assess system suitability of a nanoLC-MS/MS system. Here an Ultimate nanoRSLC system in a "tandem pre-concentration" setup was coupled the nanoFlex source on an Orbitrap Fusion Lumos mass spectrometer. Peak lists were extracted from mass spectrometry data using ThermoRawFileParser. Mascot Server was used to compare tandem mass spectra to the reference sequences provided in this submission. Protein identification data are provided in both DAT and mzID formats. Proteome informatics are described in detail in the following publications from our group: Bird LJ et al, ACS Synthetic Biology, 2023; Coppens L et al. Molecular Systems Biology, 2023.

Project description:Tuberculosis (TB) remains a major public health problem and we lack a comprehensive understanding of how Mycobacterium tuberculosis (M. tb) infection impacts host immune responses. We compared, at two timepoints, the induced immune response to TB antigen, BCG and IL-1β stimulation between latently M. tb infected individuals (LTBI) and active TB patients. The immune response was assessed using the TruCulture system with a Null stimulation. samples were tested by Ultrahigh Performance Liquid Chromatography-Tandem Mass Spectroscopy (UPLC MS/MS) for a total of 696 metabolites.

Transcriptomic analysis of peripheral neuropathy in a high-fat diet-induced mouse model of type 2 diabetes

Project description:Peripheral neuropathy (PN) is the most common microvascular complication of type 2 diabetes mellitus (T2D). However, a thorough understanding of the mechanisms underlying PN pathogenesis is currently lacking. Thus, the goal of the current study was to use system biology approaches to investigate the development and progression of PN in a high-fat diet (HFD)-induced mouse model of T2D. Transcriptomic data sets from sciatic nerve (SCN) and dorsal root ganglia (DRG) tissue were collected from 12- and 36-week-old HFD-fed mice and analyzed using self-organizing map and differentially expressed gene analysis with functional enrichment. Consistent with prior literature, pathways related to immune function and inflammation, mTOR signaling, and lipid metabolism were dysregulated in the SCN and DRG of HFD-fed mice. Additionally, cell-type abundance analysis revealed changes in cell composition in the SCN and DRG of HFD-fed T2D mice over time, particularly in the SCN. Comparison of differentially expressed genes from the SCN of HFD-fed mice to transcriptomic data from human sural nerve further supported the role of inflammation, mTOR signaling, and lipid metabolism in PN. Results from this study provide the basis for mechanistic studies investigating nerve damage in T2D and support the development of mechanism-based treatment options for PN.

Proteogenomic analysis of psoriasis reveals discordant and concordant changes in mRNA and protein abundance

Project description:Background: Psoriasis is a chronic disease characterized by the development of scaly red skin lesions and possible co-morbid conditions. The psoriasis lesional skin transcriptome has been extensively investigated, but mRNA levels do not necessarily reflect protein abundance. Methods: Lesional (PP) and uninvolved (PN) skin samples from 14 patients were analyzed using high-throughput complementary DNA sequencing (RNA-seq) and liquid chromatography-tandem mass spectrometry (LC-MS/MS). Results: We identified 4122 differentially expressed genes (DEGs) along with 748 differentially expressed proteins (DEPs). Global shifts in mRNA were modestly correlated with changes in protein abundance (r = 0.40). We identified similar numbers of increased and decreased DEGs, but 4-fold more increased than decreased DEPs. Ribosomal subunit and translation proteins were elevated within lesions, without a corresponding shift in mRNA expression (RPL3, RPS8, RPL11). We identified 209 differentially expressed genes/proteins (DEGPs) with corresponding trends at the transcriptome and proteomic levels. Most DEGPs were similarly altered in at least one other skin disease. Psoriasis-specific and non-specific DEGPs had distinct cytokine-response patterns, with only the former showing disproportionate induction by IL-17A in cultured keratinocytes. Conclusions: Our findings reveal global imbalance between the number of increased and decreased proteins in psoriasis lesions, consistent with heightened translation. This effect could not have been discerned from mRNA profiling data alone. We have also identified high-confidence DEGPs and shown that only those most specific to psoriasis are enriched with IL-17A targets. Suitability of Fiber Lengths for Hot Mix Asphalt with Different Nominal Maximum Aggregate Size: A Pilot Experimental Investigation.

Project description:Fiber length is a key parameter for the mixture design of basalt fiber-reinforced hot mix asphalt (HMA), which significantly affects the mix performance. To evaluate the suitability of fiber lengths for HMA with different nominal maximum aggregate size (NMAS), basalt fiber with the lengths of 3, 6, 9, 12, and 15 mm were selected for dense graded gradations with different NMASs (namely, SUP-13, SUP-20, and SUP-25), so as to prepare the fiber-reinforced HMA mixtures. Then, the mix performance was evaluated by an indirect tensile asphalt cracking test (IDEAL-CT), a four-point bending beam fatigue test, a wheel tracking test, a uniaxial penetration test, a low temperature bending beam test, and a freeze-thaw splitting test. Based on the performance results, the optimum fiber length for each mix gradation was proposed by the normalization method. The results showed that adding basalt fiber can enhance the comprehensive performance of all three types of HMA to a great extent. Furthermore, fiber length presented remarkable impact on the crack resistance, the fatigue resistance of the HMA, and the low temperature crack resistance, but it had limited influence on the high temperature deformation resistance, and water stability. The optimum fiber length for SUP-13, SUP-20, and SUP-25 was 6, 9, and 12 mm, respectively.
