Chemical characterization of clostridithiol compounds in Clostridioides difficile

ABSTRACT: Stable isotope labeling of clostridithiol compounds 1-8 in liquid cultures of Clostridioides difficile upon supplementation of polyamines & relevant precursors containing carbon-13/deuterium labels in a modified minimal media. MS/MS of targeted compounds was collected at 30 eV collision energy. Datafiles for purified synthetic standards are also provided for comparison.

Clostridioides difficile infection can cause severe inflammation in the gastrointestinal (GI) tract, leading to diarrhea, colitis, and an increased risk of colorectal cancer. Project description:Narcosis or baseline toxicity is the inert toxicity of hydrophobic compounds, supposed to take place at the level of the cellular membranes. Based on the linear relationship between the toxicity (logEC50) and the hydrophobicity (logKow), class I and II narcotizing compounds are recognized, in which the latter group is assumed to exert additional toxic mechanisms by hydrogen bond donor acidity by their polar groups. Chlorinated anilines, which occur often in the environment as degradation products of certain pesticides , are considered to be narcotizing compounds. In this study the transcriptional responses of the soil arthropod Folsomia candida are investigated upon exposure to a series of anilines with increasing chlorination. A discrimination between class1 and class2 narcotizing compound is being made. Twenty-three day old Folsomia candida were exposed in LUFA 2.2 standard soil for two days to the EC50 concentrations of the following compounds: aniline, 4-chloroaniline, 3.5-dichloroaniline, 2,3,4-trichloroaniline, 2,3,5,6-tetrachloroaniline, pentachloroaniline and 1,2,3,4-tetrachlorobenzene.1,2,3,4-tetrachlrobenzene was included in the experimental design as a posiitive control of a narcotic class 1 compound. Four biological replicates were used for every treatment and a dye swap was used with the Cy3/Cy5 labels. This resulted in 32 samples which were analysed in 16 hybridisations executed in an interwoven loop design. The solvent (for spiking the soil) control was used as the reference treatment in the data analysis.

Project description:Cellular conversion can be induced by perturbing a handful of key transcription factors (TFs). Replacement of direct manipulation of key TFs with chemical compounds offers a less laborious and safer strategy to drive cellular conversion for regenerative medicine. Nevertheless, identifying optimal chemical compounds currently requires large-scale screening of chemical libraries, which is resource-intensive. Existing computational methods aim at predicting cell conversion TFs, however there are no methods for identifying chemical compounds targeting these TFs. Here, we develop a single cell-based platform (SiPer) to systematically prioritize chemical compounds targeting desired TFs to guide cellular conversions. SiPer integrates a large compendium of chemical perturbations on non-cancer cells with a network model, and predicted known and novel chemical compounds in diverse cell conversion examples. Importantly, we applied SiPer to develop a highly efficient protocol for human hepatic maturation. Overall, SiPer provides a valuable resource to efficiently identify chemical compounds for cell conversion.

Project description:Conversion of cellular identity can be achieved safely, without genetic manipulation, by inducing signalling perturbations with chemical compounds to target cell fate-governing transcription factors (TFs). However, chemical-induced cellular conversion currently requires large-scale screening of small compounds, which is time- and labour-intensive. There are no existing computational approaches that facilitate chemical conversion of cell fate. Here, we develop a computational framework (SiPer) to systematically predict chemical compounds specifically targeting desired sets of TFs to direct cellular conversion. This framework integrates a large compendium of chemical perturbation datasets with a network model. We show that SiPer is generally applicable to diverse cellular conversion examples, recapitulating the known chemical compounds and their corresponding protein targets. Furthermore, using chemical compounds predicted by SiPer, we develop a highly efficient protocol for the generation of functional human induced hepatocytes (hiHeps). These results demonstrate that SiPer provides a valuable resource to efficiently identify chemical compounds for cellular conversion.

Achieving a 35plex Tandem Mass Tag Reagent Set Through Deuterium Incorporation

Project description:Mass spectrometry-based sample multiplexing with isobaric tags permits the development of high-throughput and precise quantitative biological assays with proteome-wide coverage and minimal missing values. Here, we nearly double the multiplexing capability of the TMTpro reagent set to 35-plex through the incorporation of one deuterium isotope into the reporter group. Substituting deuterium frequently results in suboptimal peak co-elution, which can compromise the accuracy of reporter ion-based quantification. To counteract the impact of the deuterium effect on quantitation, we implemented a strategy that necessitated the segregation of non-deuterium and deuterium-containing channels into distinct sub-plexes during normalization procedures with reassembly through a common bridge channel. This multiplexing strategy of “design independent sub-plexes but acquire together” was used to compare protein expression differences between human cell lines and in a cysteine-profiling (e.g., chemoproteomics) experiment to identify compounds binding to cysteine-113 of Pin1.
