the IN-house STandards Spiked in Culture Media dataset (INST_SCM) for evaluating the performance of DeepHalo

ABSTRACT: To assess DeepHalo's capability in detecting halogenated compounds within complex samples, spiked sample analyses were performed. A standard sample containing 11 purified compounds (5 with one or two chlorine atoms and 2 with a bromine atom), with masses ranging from 238.0509 to 1447.4300 Da, were prepared. Then, varying amounts of the standard sample were mixed with F1 and M3 culture mediaand analyzed via UPLC-HRMS/MS, generating the IN-house STandards Spiked in Culture Media dataset (INST_SCM).

Project description:To evaluate the effectiveness of DeepHalo in identifying chlorine- or bromine-containing compounds in real-world complex samples, a series of LC-HRMS/MS analyses were acquired using UPLC-QTof (Supplementary Information). A standard sample containing 11 purified compounds (5 with one or two chlorine atoms and 2 with a bromine atom), with masses ranging from 238.0509 to 1447.4300 Da, was analyzed at low, medium, and high concentrations using UPLC-HRMS/MS. Each concentration was analyzed with one to three replicates, resulting in 14 LC-HRMS runs, collectively referred to as the IN-house STandards dataset (INST).

Project description:This dataset was used as a case study nontarget screening with spectral alerts. Spectral alerts were mined with MS2LDA 2.0. It includes six samples: blank tomato sample, a tomato sample spiked at 200 ppb and 10 ppb, a blank orange sample, an orange sample spiked at 200 ppb and 10 ppb. The spiking was conducted with a pesticide mixture containing 211 compounds. No inclusion list was used for DDA acquisition in positive mode.

Evaluating the practical aspects and performance of commercial single-cell RNA sequencing technologies

Project description:The rapid development of updated and new commercially available single-cell transcriptomics platforms is providing a range of experimental options. Cost, sensitivity, throughput, flexibility, and ease of use influence that selection. We performed a comprehensive comparison of single-cell transcriptomic approaches using multiple standardized PBMCs. In evaluating seven recently available kits that interrogate whole transcriptome mRNA and two including TCR sequencing, we report on standard single-cell sensitivity metrics including gene saturation, UMI detection, cell recovery, sequencing efficiency, and cell subset resolution. We also discuss workflow throughput, sample requirements, timing, cost, and labor as critical factors to consider based on project goals. In addition to variable experimental constraints imposed by each platform, our findings highlight differences in cell recovery and sensitivity, which we found to significantly influence cell subset resolution. This work provides a basis by which users can balance performance and practical considerations when selecting an RNA single-cell sequencing platform.

Evaluating cPILOT Performance on Orbitrap Instruments

Project description:A global cPILOT assay developed on an Orbitrap Velos instrument was transitioned to an Orbitrap Fusion Lumos instrument. Parameters such as the LC gradient, m/z isolation window, dynamic exclusion, targeted mass analyses, and SPS-N were optimized. The number of proteins identified on the Fusion Lumos (1848) without fractionation are close to those identified to the Orbitrap Velos (2199) with sample pre-fractionation. Additionally, including sample fractionation with the Fusion Lumos optimized parameters resulted in the identification of 4968 proteins, of which 1234 were quantified in each tissue type and genotype (N=5 or 6). Combined, the various experiments described herein informed of system-wide changes in brain, heart, and liver proteins from a late-stage amyloid precursor protein/presenilin-1 (APP/PS-1) human transgenic double knock – in mouse model of AD.

in Vitro Brominated Peptides Spiked into U373 cell digestion

Project description:We performed nanoLC-MS/MS analysis of an in vitro generated, trypsin-digested brominated human serum albumin standard, spiked into a complex trypsin-digested proteomic background, in an LTQ-Orbitrap instrument. We found that brominated peptides spiked in at a 1-10% ratio (mass:mass) were easily identified by manual inspection when higher-energy collisional dissociation (HCD) and collision induced dissociation (CID) were employed as the dissociation mode; however, confident assignment of brominated peptides from protein database searches required a novel approach. By addition of a custom modification, corresponding to the substitution of a single bromine with 81Br rather than 79Br for dibromotyrosine (79Br81BrY), the number of validated assignments for peptides containing dibromotyrosine increased significantly when analyzing both high resolution and low resolution MS/MS data.

Transcription profiling by array of human universal RNA spiked with eight arifical transcripts at different copy numbers

Project description:Examine the dose response characteristics of a set of eight artificial transcripts (IVT) when spiked into a Universal Human RNA background at different copy numbers. The experiment was designed to <br>(i) evaluate the technical reproducibility of array data generated on the Agilent Whole Human 44K array with use of a set of external RNA controls <br> (ii) employ two panels of the same external RNA controls, which differed in copy number between panels, in order to simulate normal and disease states. We employed 8 different pools which were comprised of 8 different external RNA standards in a total human reference RNA background. Each different standard was present at a different copy number within any single pool (see file: E-MEXP-2670.additional.zip). Each control was present at a different concentration in each of the 8 pools. Standard microarray analysis was performed on the data and the differences in abundance between external RNA controls determined in terms of fold change differences.
