Absolute quantification of mTOR related signaling molecules

Project description:To determine protein concentration in cells, we performed spike-in DIA experiments. Isotopically labeled concatemers (for mTOR-related signaling proteins) were spiked into lysates from p18Rev cells (each 20 mg) with four three-fold serial dilutions from 5,000 fmol. The lysates were subjected to digestion with trypsin. For absolute quantification of proteins, the digests containing isotopically labeled recombinant proteins were separated on a column (EV1106, Evosep) using a pre-programmed gradient (15 samples per day) at a flow rate of 200 nL/min using the Evosep One system (Evosep).

Median Based Absolute Quantification using Fully Unlabelled Generic Internal Standard

Project description:By reporting molar abundances of proteins, absolute quantification determines their stoichiometry in complexes, pathways or networks and also relates them to abundances of non-protein biomolecules. Typically, absolute quantification relies either on protein- specific isotopically labelled peptide standards or on a semi-empirical calibration against the average abundance of peptides chosen from arbitrary selected standard proteins. Here we developed a generic protein standard FUGIS (Fully unlabelled Generic Internal Standard) that requires no isotopic labelling, synthesis of standards or external calibration and is applicable to proteins of any organismal origin. FUGIS is co-digested with analysed proteins and enables their absolute quantification in the same LC-MS/MS run. By using FUGIS, median based absolute quantification (MBAQ) workflow provides similar quantification accuracy compared to isotopically-labelled peptide standards and outperforms methods based on external calibration or selection of best ionized reporter peptides (Top3 quantification) with a median quantification error less than 15%

Effect of embryo lysates treatment on gene expression.

Project description:To systematically evaluate the effect of embryo lysates feeding, we conducted RNA sequencing (RNA-seq) on day 7 N2 worms treated with embryo lysates. Our findings revealed that embryo lysates affected the expression of genes related to fatty acid metabolism, degradation of branched-chain amino acids, and lysosome functions. Notably, worms treated with embryo lysates showed increased fatty acid degradation gene expression and decreased fatty acid elongation gene expression.

SMD-IPTL 4-plex yeast and BSA-yeast

Project description:Isobaric peptide termini labeling (IPTL) is an attractive protein quantification method, because it provides more accurate and reliable quantification information than traditional isobaric labelling methods (TMT, iTRAQ) by making use of the entire fragment ion series instead of only a single reporter ion. The multiplexing capacity of published IPTL implementations is, however, limited to three. Here, we present a selective maleylation-directed isobaric peptide termini labelling (SMD-IPTL) approach for quantitative proteomics of LysC protein digests. SMD-IPTL extends the multiplexing capacity to 4-plex with the potential for higher levels of multiplexing using commercially available 13C/15N-labelled amino acids. SMD-IPTL is achieved in a one-pot reaction in three consecutive steps: 1) selective maleylation at the N-terminus; 2) labelling at the ԑ-NH2 group of the C-terminal Lys with isotopically labelled acetyl alanine; 3) thiol Michael addition of an isotopically labelled acetyl cysteine at the maleylated N-terminus. The isobarically labelled peptides are fragmented into sets of b- and y-ion clusters upon LC-MS/MS, which not only convey sequence information but also quantitative information for every labelling channel and avoid the issue of ratio distortion observed with reporter-ion-based approaches. We demonstrate the SMD-IPTL approach with a 4-plex labelled sample of BSA and yeast lysates mixed at different ratios. Utilizing SMD-IPTL for labelling and a narrow precursor isolation window of 0.8 Th with an offset of -0.2 Th, accurate ratios were measured across a 10-fold mixing range of BSA in a background of yeast proteome. With the yeast proteins mixed at ratios of 1:5:1:5, BSA was detected at ratios 0.94:2.46:4.70:9.92 when spiked at 1:2:5:10 ratios with an average standard deviation of peptide ratios of 0.34.

Absolute quantification of miRNAs

Project description:MicroRNAs (miRNAs) have been shown to play an important role in many different cellular, developmental, and physiological processes. Accordingly, numerous methods have been established to identify and quantify miRNAs. The shortness of miRNA sequence results in a high dynamic range of melting temperatures and, moreover, impedes a proper selection of detection probes or optimized PCR primers. While miRNA microarrays allow for massive parallel and accurate relative measurement of all known miRNAs, they have so far been less useful as an assay for absolute quantification. Here, we present a microarray based approach for global and absolute quantification of miRNAs. The method relies on an equimolar pool of about 1000 synthetic miRNAs of known concentration which is used as an universal reference and labeled and hybridized in a dual colour approach on the same array as the sample of interest. Each single miRNA is quantified with respect to the universal reference outbalancing bias related to sequence, labeling, hybridization or signal detection method. We demonstrate the accuracy of the method by various spike in experiments. Further, we quantified miRNA copy numbers in liver samples and CD34(+)CD133(-) hematopoietic stem cells. Total liver RNA was mixed with 2.5 fmol of each of 18 RNA oligonucleotides reverse complement to miRControl 3 probes and subsequently fluorescently labelled by 3â ligation. Total RNA mix was hybridized in a dual colour approach to microarrays versus a second labelled synthetic miRNA pool (n = 6). The synthetic miRNA pool consisted of 2.5 fmol of each of 891 non redundant miRNAs sequences and miRControl 3 sequences. The array data was normalized by calculating the median of the miRControl 3 present in the liver and UR sample. The miRNA amount was calculated with respect to the corresponding miRNA in the UR.
