Targeted isolation of prenylated flavonoids from Paulownia tomentosa fruit extracts via AI-guided workflow integrating LC-UV-HRMS/MS

ABSTRACT: The raw data supporting manuscript entitled Targeted isolation of prenylated flavonoids from Paulownia tomentosa fruit extracts via AI-guided workflow integrating LC-UV-HRMS/MS. Data contain LC-UV-HRMS/MS analysis of pre-fractionated chloroform portion of ethanolic extract from immature fruits of P. tomentosa using custom AcquireX workflow with 4 iterations to acquire fragmentation data in negative polarity mode with HCD 20, 30, 40 eV. Moreover LC-HRMS polarity switching data for confirmation of isolated compounds is provided.

Cell-Lineage Guided Mass Spectrometry Proteomics in the Developing (Frog) Embryo

Project description:We provide a protocol to enable the mass spectrometry-based characterization of proteins in identified cell lineages in Xenopus laevis (frog) embryos. The experimental workflow leverages reproducible cell-fate maps and established technologies from developmental biology to identify, fluorescently label, track, and analyze cells and their progenies from this important biological model of vertebrate development. Proteins are identified and quantified via bottom-up proteomics. Microanalytical capillary electrophoresis or nanoflow liquid chromatography (nanoLC) are used to separate peptides, and electrospray ionization (ESI) high-resolution mass spectrometry (HRMS) are employed for detection.

Transcriptomic and Epigenetic Signatures of Tomato Fruit After Postharvest UV-C Irradiation Are Associated with the Maintenance of Fruit Quality

Project description:Exposure to UV-C irradiance effectively maintains fruit quality, however the mechanisms by which it ensures tomato postharvest quality remain unclear. We conducted a comprehensive analysis of the transcriptome, volatilome, DNA methylome, and RNA methylome of tomato fruit in order to construct a UV-C regulatory network. UV-C was found to induce the expression of hormones-related, flavonoid, and resistance genes, to delay senescence, and to promote the expression of sugar and acid metabolism genes, leading to the synthesis of soluble sugars and degradation of citric acid in a manner that maintains fruit taste characteristics. Volatilome results demonstrated that UV-C enhanced the accumulation of 3-methyl-2-butenal, β-damascenone, and 6-methyl-5-heptene-2-one by regulating genes associated with the metabolism of these volatile organic compounds. Additionally, UV-C contributed to the retention of accessible chromatin regions (ACRs), with genes associated with plant hormones showing variation in expression corresponding to chromatin accessibility. UV-C also inhibited the decrease in DNA methylation during ripening, with dynamic changes in DNA methylation and RNA methylation of genes related to hormones, flavonoids, texture, and resistance, ultimately delaying fruit senescence. This study is the first to comprehensively elucidate the regulatory role of UV-C on tomato postharvest ripening and as such provides valuable insights into epigenetic modifications which could represent important tools for future quality-based breeding programs.

Development of LC-FAIMS-MS and its application to lipidomics study of Acinetobacter baumannii infection

Project description:Here we present the development and application of LC-FAIMS-MS/MS based platform for untargeted lipidomics. The combination of normal phase liquid chromatography (NPLC), which can separate different types of phospholipids based on their head groups, and high-resolution MS (HRMS) offers a powerful qualitative and quantitative workflow for serum lipid profiling.We exploited this NPLC-FAIMS-HRMS to analyze the serum lipid profiles in mice infected intranasally with Acinetobacter baumannii, and developed an MS/MS matching tool to identify the detected lipids.

Spatially resolved proteomics of the Arabidopsis stomatal lineage identifies polarity complexes for cell divisions and stomatal pores

Project description:Cell polarity is used to guide asymmetric divisions and create morphologically diverse cells. We find that two oppositely oriented cortical polarity domains present during the asymmetric divisions in the Arabidopsis stomatal lineage are reconfigured into polar domains marking ventral (pore-forming) and outward facing domains of maturing stomatal guard cells. Proteins that define these opposing polarity domains were used as baits in miniTurboID-based proximity labeling. Among differentially enriched proteins we find SOSEKIs and their effector ANGUSTIFOLIA, protein kinase CKII and LC8-type DYNEIN LIGHT CHAIN1 as polar scaffolds. Using AI-facilitated protein structure prediction models, we identify their potential interaction interfaces. Functional and localization analysis of polarity protein OPL2 and its newly discovered partners suggest a positive interaction with mitotic microtubules and a potential role in cytokinesis. This combination of cutting-edge proteomics and structural modeling with live cell imaging provides insights into how polarity is rewired in different cell types and cell cycle stages.

A Multivariate Cell-Based Liquid Biopsy for Lung Nodule Risk Stratification: Analytical Validation and Early Clinical Evaluation

Project description:The iCAP is a tool for blood-based diagnostics that addresses the low signal-to-noise ratio of blood biomarkers by using cells as biosensors. The assay exposes patient serum to standardized cells in culture and classifies disease by AI analysis of gene expression readouts from the cells. This method simplifies the complexity of blood into a concise readout in a scalable cell-based assay. We developed the LC-iCAP as a rule-out test for nodule management in CT-based lung cancer screening. The assay achieved an AUC of 0.63 (95% CI 0.50-0.75) in blind temporal validation with retrospective samples. When integrated with CT data after validation, it demonstrated 90% sensitivity, 67% specificity and 95% NPV using an estimated 25% prevalence, significantly outperforming the Mayo Clinic model and potentially reducing unnecessary follow-up procedures. Analytical validation demonstrated LC-iCAP reproducibility, identified unwanted variation from long-term sample storage and indicated enrichment of hypoxia signaling in the differential assay readout.
