ABSTRACT: Dataset contains files from HeLa cells infected with UltraID-SopD2-HA-expressing Salmonella typhimurium. Cells were supplied with biotin and lysed in modified RIPA buffer. Lysates were incubated with streptavidin sepharose and captured proteins were digested with trypsin. Samples were analyzed on TIMS-TOF operated in positive ESI mode (DDA). LC was performed on an EvosepOne instrument (SPD30).

Project description:Dataset contains LC-MS results from BioID of NEDD4L fused with miniTurbo and expressed in T-REx Flp-In HEK293 cells. Following Tet-dependent induction and addition of biotin, cells were collected, lysed in RIPA, cleared and incubated with streptavidin sepharose. Captured proteins were digested with trypsin and analyzed on an Easy nLC 1200 pump in-line with a Q Exactive HF instrument operated in ESI positive mode. Spectral count results were analyzed with SAINT by comparison with miniTurbo-only BioID samples to generate a list of proximity interactors.

proximity labeling 4T1 Cells through PCN

Project description:The 4T1 cells were labeled with BxxP via HA-PCN nanozyme as described above. After washing 5 times with PBS, cells were collected and lysed in RIPA buffer containing 1 % (v/v) Protease inhibitor cocktail (ThermoFisher Scientific) and 1 % (v/v) PMSF under bath-sonication, followed by centrifugation for 10 minutes at 4 ℃ to remove cell debris. Before the enrichment experiment, Pierce streptavidin magnetic beads (ThermoFisher Scientific) were washed twice with RIPA buffer for 2 minutes. The 400 μg samples were mixed with 50 μL beads slurry with rotation for 2 hours at 4 ℃, followed by washing twice with 1 mL RIPA buffer for 2 minutes, once with 1 mL 1 M KCl for 2 minutes, once with 1 mL 0.1 M Na(2)CO(3) for 2 minutes, once with 1 mL 2 M urea (pH=7.5) for 2 minutes, twice with RIPA buffer for 2 minutes []. Before enrichment, 100 μL cell lysis was packed as the input sample. For the western blotting analysis, the labeled proteins were eluted from the beads by boiling with protein loading buffer containing 20 mM dithiothreitol (DTT, ThermoFisher Scientific) and 2 mM biotin.

Determination of the RNA linked to the paraspeckle in the GH4C1 cell line

Project description:The goal of this study was to determine the identity of the RNA linked to the paraspeckles in the rat GH4C1 cell line. GH4C1 cell were fixed with 1% paraformaldehyde in PBS. Then nuclei were purified, lysed and sonicated. RNA pull-down was performed using two antisense DNA biotinylated oligonucleotide probes that target the lncRNA Neat1. Streptavidin-magnetic beads were added to hybridization reaction and complexes were captured by magnets. RNA was isolated using NucleoSpinÂ®RNA XS (Macherey-Nagel).

APEX2-based proximity labelling of Staphylococcus aureus receptors on human lung microvascular endothelial cells

Project description:Staphylococcus aureus bacteria were decorated with modified ascorbate peroxidase APEX2-YFP-CWT via the cell wall targeting (CWT) domain of lysostaphin. Cytosol of transgenic HeLa cells expressing APEX2-YFP-CWT was generated by ultracentrifugation and living bacteria were incubated in the cytosol. The bacteria were stringently washed and added to either untreated human lung microvascular endothelial cells (HuLEC) or to cells pre-treated with bacterial sphingomyelinase (β-toxin), ionomycin, or amitriptyline. After 15 min, H2O2 was added for 1 min, then the biotinylation reaction was stopped by addition Stop Solution (containing sodium azide, sodium ascorbate, and Trolox in PBS). The cells then were scraped off the substratum, centrifuged, and lysed in RIPA buffer. To remove excess biotin phenol, lysates were transferred into a 3 kDa cutoff Amicon concentrator and 5 ml RIPA buffer was added. Solution was concentrated by centrifugation to 500-1000 µL. This step was repeated once. The lysates then were incubated overnight with magnetic streptavidin beads, followed by extensive washing and eventually biotinylated proteins were eluted by addition of Laemmli buffer containing an excess of biotin.

Genome wide STAT3 binding analysis of primary human hepatocytes-derived organoids [ChIP-seq]

Project description:To analyze the primary STAT3 binding sites induced by OSM, chromatin immunoprecipitation sequencing (ChIP-seq) was performed using an anti-human STAT3 antibody. HHOs were cultured in EM for 1 week and cultured EM (-OSM) for 24 hrs to deplete OSM before OSM induction, and then incubated with EM(+OSM) for 0.5 hr. HHOs at 0h and 0.5h after OSM induction were subjected to ChIP-seq analysis using ChIPmentation methodology with minor adaptations [Schmidl et al. PMID: 26280331]. Briefly, organoids were dissociated into single cells and fixed for 10 min, and then quenched by glycine. The lysed and sonicated chromatin was transferred to a new tube. The chromatin was reacted with the anti-STAT3 antibody (Cell Signaling Technology: Stat3 (D3Z2G) Rabbit mAb #12640) on a rotator overnight at 4°C. Washed and blocked Dynabeads Protein A/Protein G magnetic beads in RIPA-LS supplemented with 0.1% BSA were added to the lysates and incubated for 2 hr on a rotator at 4°C. Beads were subsequently washed with RIPA-LS, RIPA-HS , RIPA-LiCl, and Tris-Cl pH 8.0. The beads were then resuspended in a tagmentation reaction mix containing 1 μl of TDE1 Tagment DNA Enzyme (Illumina) and incubated at 37°C for 3 min on a thermocycler. The beads were further washed and incubated with Pronase for 1 hr at 42°C and 8 hr at 65°C to revert cross-linking. Finally, DNA was purified with MinElute columns and eluted with elution buffer. The DNA was subsequently amplified with Nextera sequencing primers and NEBNext high fidelity 2x PCR master mix for 5–10 cycles. Enriched libraries were purified, size selected using AMPure XP beads to recover libraries with the fragment length of 200–400 bp, and sequenced by llumina HiSeq 2500 sequencer with 150 bp paired-end reads.
