Single cell proteomics of hepatocytes derived from patients with liver disfunction

ABSTRACT: Single human hepatocytes were derived from patients with normal liver function and deleterious mutations that often lead to liver cancer. Single cells and bulk libraries of 25 hepatocytes were isolated using a Tecan UNO single cell printer. Cells were lysed and digested in plate before being loaded to commercial stage tips (EvoTIp Pure). Digests were analyzed using a 40SPD method on a 1.9um x 15cm nanoLC column and peptides measured with a TIMSTOF Ultra 2 operating in diaPASEF mode. All files were analyzed in SpectroNaut 20.

LC-MS/MS of mouse hepatocytes sorted by lobule layers

Project description:Hepatocytes of the mammalian liver are organized in liver lobules and operate in a spatially-dependent manner. Cells in different positions along the lobule’s porto-cenrtal axis, defined by the directionality of blood flow, express different genes and perform different liver tasks. Gradients of the transcriptome along liver lobule axis has been recently established, yet not for the hepatocyte proteome. We used two surface markers whose levels are inversely zonated – CD73 with a decreasing gradient from pericentral to periportal hepatocytes and E-cadherin with increasing gradient from portal to central hepatocytes. By staining for both surface markers, we efficiently isolated bulk populations of hepatocytes from distinct lobule layers by Fluorescence Activated Cell Sorting (FACS). Over all, we sorted 100,000 hepatocytes from each of eight spatially distinct populations, from five different mice. Cells were washed, digested by trypsin and subjected to LC-MS/MS. More cells from same populations from the same mice were also collected for mRNA sequencing and microRNA microarray profiling, to achieve a multi-omic view on spatially sorted hepatocytes, for better understanding of the transcriptomic and post-transcriptomic levels of regulation of liver zonation.

Evaluating single cell proteomics as a tool for understanding hepatotoxicity

Project description:Bulk and single human primary hepatocytes were obtained from a commercial source from a single human donor. Cells were grown according to vendor protocols and treated with DMSO control or acetaminophen at the IC50 dose previously determined by R. Bruderer et al., 2015. Single cells were isolated using a Tecan UNO system using vendor protocols. 400 nanogram of bulk cell lysates from each condition were analyzed using diaPASEF using a TIMSTOF Flex system coupled to an EvoSep One system and using a 44 minute total gradient (30SPD). Single isolated cells were ran with a method with a compable run to run time and diaPASEF method using an EasyNLC 1200 system coupled to a TIMSTOF SCP system. In the case of the latter, cells were separated on a PepSep C-18 75 um column operating at 200 nL/min. Bulk cell lysates were used to create a library in SpectroNaut 18 from which was used for the analysis of all single cells.

Single-nucleus RNA-seq of adult female and male mouse livers for sex-biased gene expression analyses

Project description:To obtain new insight into the sexual dimorphism of mammalian livers, single-nucleus RNA-seq was performed on the liver samples from two female and two male adult mice. The single-nucleus libraries were generated on the 10X Chromium Next GEM Single Cell 3ʹ platform and sequenced on Illumina NextSeq 550. We used the data to understand the heterogeneity and sex-biased gene expression of liver cell types. The data revealed significant sex differences primarily focused on hepatocytes. Specifically, from the sex-biased genes detected at the bulk tissue level, we observed that male-biased genes are more highly expressed in male hepatocytes, and female-biased genes are more highly expressed in female hepatocytes.

Single-cell omics analysis reveals functional diversification of hepatocytes during liver regeneration [scATAC-Seq]

Project description:Adult liver has enormous regenerative capacity as it can regenerate after losing two-thirds of its mass while sustaining essential metabolic functions. How the liver balances dual demands for increased proliferative activity with maintenance of organ function is unknown, but essential to prevent liver failure. Using partial hepatectomy (PHx) in mice to model liver regeneration, we integrated single-cell RNA and ATAC sequencing to map state transitions in ~ 13,000 hepatocytes at single-cell resolution as livers regenerated, and validated key findings with immunohistochemistry, to uncover how the organ regenerates hepatocytes while simultaneously fulfilling its vital tissue-specific functions. After PHx, hepatocytes rapidly and transiently diversified into multiple distinct populations with distinct functional bifurcation: some retained the chromatin landscapes and transcriptomes of hepatocytes in undamaged adult livers while others transitioned to acquire chromatin landscapes and transcriptomes of fetal hepatocytes. Injury-related signaling pathways known to be critical for regeneration were activated in transitioning hepatocytes and the most fetal-like hepatocytes exhibited chromatin landscapes that were enriched with transcription factors regulated by those pathways.
