ABSTRACT: CHO pgs-745 cells transfected with plasmids encoding for WT or bump-and-hole-engineered human XYLT1 or XYLT2 were fed with 6AzGlc-1-phosphate precursor (50 uM) or DMSO and secretome collected. Glycoproteins were clicked with acid-cleavable biotin-alkyne, enriched on neutravidin and on-bead digested with trypsin. Peptides were desalted and run on TIMS-ToF Pro.

Identification of Nanchangmycin protein targets

Project description:HeLa cells were treated with Nan-Dyne, a nanchangmycin probe bearing both alkyne and diazirine, irradiated with UV. For competition experiments, cells were also treated with an excess of nanchangmycin. Cells were irradiated with UV, lysed, clicked with azido-biotin, and proteins enriched on neutravidin beads. Samples were eluted on a SDS-Page gel and in-gel digested with trypsin.

Pentachlorophenol treatment with 50 uM for 2 h

Project description:The number and type of synthetic chemicals that are being produced worldwide continues to increase significantly. While these industrial chemicals provide numerous benefits, there is no doubt that some have potential to damage the environment and health. Toxicity must be evaluated and use must be carefully controlled and monitored in order to minimize potential damage. DNA microarray technology has become an important new technique in toxicology. We are using the yeast Saccharomyces cerevisiae as a model organism for toxicological study because it is a simple, fast-growing eukaryote that has been thoroughly characterized. In order to evaluate toxicity by newly synthesized or mixture chemicals, toxicity-induced gene expression alteration profiles by known chemicals should be collected. In our study, cells need to be exposed with same experimental cellular condition, semi lethal (IC50), respectively. In the case of pentachlorophenol (CAS; 87-86-5), the exposure dose was decided as 50 uM by growth curve with continuously diluted exposure. Pentachlorophenol is a pesticide (fungicides) that is recognized as a carcinogen and suspected to be cardiovascular or blood toxicant, developmental toxicant, endocrine toxicant, gastrointestinal or liver toxicant, immunotoxicant, kidney toxicant, neurotoxicant, reproductive toxicant, respiratory toxicant and skin or sense organ toxicant. Selection of chemically defined media for CHO cell fed-batch culture processes.

Project description:Two CHO cell clones derived from the same parental CHOBC® cell line and producing the same monoclonal antibody (BC-G, a low producing clone; BC-P, a high producing clone) were tested in four basal media in all possible combinations with three feeds (=12 conditions) in fed-batch cultures. Higher amino acid feeding did not always lead to higher mAb production. The two clones showed differences in cell physiology, metabolism and optimal medium-feed combinations. During the phase transitions of all cultures, cell metabolism showed a shift represented by lower specific consumption and production rates, except for the specific glucose consumption rate in cultures fed by Actifeed A/B. The BC-P clone fed by Actifeed A/B showed a threefold cell volume increase and an increase of the specific consumption rate of glucose in the stationary phase. Since feeding was based on glucose this resulted in accumulation of amino acids for this feed, while this did not occur for the poorer feed (EFA/B). The same feed also led to an increase of cell size for the BC-G clone, but to a lesser extent.

Identification of MS-Cleavable and Non-Cleavable Chemically Crosslinked Peptides with MetaMorpheus

Project description:The present work describes a novel search program for the detection of both MS-cleavable and non-cleavable crosslinked peptides and it is the first software program reported with both capacities. The search strategy has been implemented in the computer program MetaMorpheus, which has a user-friendly graphical user interface (GUI). Novel crosslinker molecules can be easily added if desired. A fragment-ion index scheme makes the search computationally efficient. DSSO crosslinked BSA and E.coli ribosome data were used to validate the MS-cleavable crosslink search results.
