Project description:In order to identify the protein co-factors of PUMILIO1 and PUMILIO2 in TCam-2 cell line, co-IP of these proteins performed followed mass spectrometry analysis for protein identification. Six biological replicates of co-IP with anti-PUM1, anti-PUM2 antibodies and anti-IgG were performed. Three biological replicates were performed without RNase A treatment, and another three biological replicates of co-IPs with 100 mg/ml RNase A.

Vault Interactome in WT and PARP4-Depleted A549 Cells

Project description:We sought to determine whether the vault complex component Poly (ADP-ribose) Polymerase 4 (PARP4) would impact the identity or relative enrichment of proteins that interacted with the vault. We conducted co-immunoprecipitation (co-IP) experiments targeting the human major vault protein (MVP) using a synthetic antigen binding reagent (sAB) generated for this study. Experimental co-IP's were conducted by adding the anti-MVP sAB (called VM1) to WT A549 cells and to cells from which PARP4 had been depleted using CRISPR/Cas9. To control for background, we concurrently processed samples to which we had added an anti-GFP sAB (called H6) that was highly similar to our anti-MVP reagent but was not specific for any human proteins. PARP4, as well as a number of other proteins, were significantly enriched in the experimental co-IP from the WT versus PARP4 KO cells. Overall, we identified 34 hits that were either unique to or differentially enriched in the WT cell experimental co-IP, 16 hits that were unique to the PARP4 KO experimental co-IP, and 18 "shared" hits that were present in each experimental co-IP dataset without significant differential enrichment in either.

Project description:The sonication-resistant heterochromatin (srHC) fragments of mESCs were isolated by sucrose gradient ultracentrifugation, and the heterochromatin-associated proteins were enriched by Co-IP combined with mass spectrometry (Co-IP/MS) using anti-H3K9me3, IgG was used as a negative control. The Nat10 interacted proteins in mESCs were isolated by 3×Flag-Nat10 fusion protein overexpression and performed IP-MS using anti-Flag, IgG antibody was used as a negative control.

Ablation of ZC3H11A causes early embryonic lethality and dysregulation of metabolic processes

Project description:In human somatic cells, ZC3H11A has been recently characterized as an RNA-export protein that functions through its interaction with TREX complex proteins. In order to identify its interacting partners in embryonic cells, and to investigate if ZC3H11A maintains its association with the TREX complex in mouse embryonic stem cells (mESCs), we have performed co-immunoprecipitations (co-IPs) using anti-ZC3H11A, anti-THOC2 and anti-IgG antibodies followed by mass spectrometry (MS) analyses. Statistical analyses of detected MS intensities from the biological replicates (n=4) have revealed a number of proteins with statistically significant interaction with ZC3H11A and THOC2. Results in xlsx format contain the log-fold change in protein intensities in the ZC3H11A co-IP relative to the IgG co-IP and is presented along with the adjusted P-values.

ChIP-Seq for Nkx3-1 in whole mouse prostate

Project description:We report the genome-wide binding sites of the NK homeodomain transcription factor, Nkx3-1, in mouse prostate. Three different mouse genotypes were used: Nkx3-1 wild-type (WT), Nkx3-1 heterozygote (HET), and Nkx3-1 knock-out (KO). Two biological replicates were performed for WT and HET, and one replicate for KO. The mice used were a recombinant inbred C57BL6/J x 129 strain. The KO dataset was used as a control in lieu of an IgG.

Proteomic analysis of Fam83h deficient and wild type ileum

Project description:We generated Fam83h-deficient mice (Fam83hem2(IMPC)Ccpcz, Fam83h-/-) and mice lacking a part of N-terminal CK1-binding domain (Fam83h∆87/∆87). Co-IP with anti-FAM83H antibody has confirmed the FAM83H–CK1 interaction in Fam83hwt/wt samples, which was absent in Fam83h-/- lysates. Additionally, samples from Fam83hΔ87/Δ87 mice were less likely to show FAM83H–CK1 interaction. Similarly, when CK1a antibody was used for pull downs, FAM83H–CK1 interaction was observed in Fam83hwt/wt lysates , but not in Fam83h-/- and Fam83hΔ87/Δ87 samples.
