TMEM141-interacting proteins in the liver

ABSTRACT: Livers from wildtype (WT) mice (#1-4), TMEM141-overexpressing (OE) mice (#5-8) or Tmem141 knockout (KO) mice (#9-12) were immunoprecipitated with a TMEM141 antibody. Immunoprecipitated proteins were subjected to a proteomics assay.

RNA-Seq of WT Flp-In T-REx 293, UPF3A knockout and UPF3A overexpression cell lines in part with additional siRNA-mediated control or UPF3B knockdowns

Project description:UPF3A and UPF3B are paralogous genes in human cells that are involved in the nonsense-mediated decay (NMD) pathway. NMD is a cellular quality control mechanism that monitors mRNAs during translation. Aberrant translation due to features such as the presence of a premature stop codon downstream on an exon-exon junction activates NMD and leads to the degradation of the mRNA. To investigate the role of UPF3B and UPF3A in NMD, we have generated UPF3A knockout (KO) human Flp-In T-REx 293 cells using CRISPR-Cas9, as well as FLAG-tagged UPF3A overexpressing cells using the PiggyBac transposon system. We generated RNA-Sequencing data for wildtype, UPF3A KO and UPF3A overexpressing (OE) cells, in part with additional siRNA-mediated knockdown of Luciferase (Luc) as control or UPF3B.

Transcription profiling of mouse liver samples comparing hormone sensitive lipase (HSL) knockout mice vs. wildtype

Project description:HSL is a key enzyme in in the mobilization of fatty acids from the triglyceride stores of white adipose tissue. In addition, it is expressed in mice liver. In the present microarray study, changes in the transcript profile of murine liver samples due to global HSL knockout were investigated. Experiment Overall Design: Genetic modification to analyze the impact of a general knockout of the HSL gene on liver metabolism. Experiment Overall Design: HSL knockout (ko) mice versus wildtype (wt) mice. Mice fed a normal diet (ND) versus mice fed a high fat diet (FD) for 6 months. Equal amounts of liver samples from six mice were pooled and total RNA was extracted, except for HSL-null mice on FD were only 4 livers were pooled.

The effects of Mkp-1 knockout and systemic E. coli infection on the transcriptome of the liver

Project description:Previously, I have found that Mkp-1 knockout exacerbates inflammation, perturbs lipid metabolism, increases organ damage, mortality, and bacterial burdens. To understand the role of Mkp-1 in the regulation of host defense, we performed RNA-seq analysis using total RNA isolated from livers of uninfected and E. coli-infected wildtype and Mkp-1 knockout mice. Specifically, Mkp-1 wildtype and knockout (both on the C57/129 background) mice were infected with E. coli (O55:B5, ATCC 12014) at a dose of 2.5×107 CFU/g of body weight i.v., or given same volume of PBS. Mice were sacrificed 24 h post-infection to harvest organs. Livers were frozen clamping in liquid nitrogen, and stored at -80°C . Total RNA was isolated with Trizol and used for RNA-seq. RNA-seq results indicate that both E. coli infection and Mkp-1 knockout caused profound changes in the transcriptomes in the mouse livers.
