Blank Tomato Sample spiked with Pesticide Mixture at different spike levels without inclusion list

ABSTRACT: This dataset was used as a case study nontarget screening with spectral alerts. Spectral alerts were mined with MS2LDA 2.0. It includes six samples: blank tomato sample, a tomato sample spiked at 200 ppb and 10 ppb, a blank orange sample, an orange sample spiked at 200 ppb and 10 ppb. The spiking was conducted with a pesticide mixture containing 211 compounds. No inclusion list was used for DDA acquisition in positive mode.

Monitoring of system conditioning after blank injections in untargeted UPLC-MS metabolomic analysis

Project description:Ultra-performance liquid chromatography - mass spectrometry (UPLC-MS) is widely used for untargeted metabolomics in biomedical research. To optimize the quality and precision of UPLC-MS metabolomic analysis, evaluation of blank samples for the elimination of background features is required. Although blanks are usually run either at the beginning or at the end of a sequence of samples, a systematic analysis of their effect of the instrument performance has not been properly documented. Using the analysis of two common bio-fluids (plasma and urine), we describe how the injection of blank samples within a sequence of samples may affect both the chromatographic and MS detection performance depending on several factors, including the sample matrix and the physicochemical properties of the metabolites of interest. The analysis of blanks and post-blank conditioning samples using t-tests, PCA and guided-PCA provides useful information for the elimination of background UPLC-MS features, the identification of column carry over and the selection of the number of samples required to achieve a stable performance.

A link between host plant adaptation and pesticide resistance in the polyphagous spider mite Tetranychus urticae

Project description:The goal of our microarray experiments was twofold: 1) Compare the gene expression profile of acaricide resistant spider mite strains (MAR-AB and MR-VP) with that of a susceptible spider mite strain (London); 2) Study gene expression changes in spider mites from the London strain upon transfer from bean, a suitable host, to tomato, a less favorable host. These gene expression changes upon host change were measured for three timepoints (2 hour on tomato (Tomato-2h), 12 hour on tomato (Tomato-12h) and 5 generations on tomato (Tomato-5G)).

In vitro expansion of mouse primordial germ cell‐like cells recapitulates an epigenetic blank slate [ChIP-Seq]

Project description:The expansion of primordial germ cells (PGCs), the precursors for the oocytes and spermatozoa, is a key challenge in reproductive biology/medicine. Using a chemical screening exploiting PGC‐like cells (PGCLCs) induced from mouse embryonic stem cells (ESCs), we here identify key signaling pathways critical for PGCLC proliferation. We show that the combinatorial application of Forskolin and Rolipram, which stimulate cAMP signaling via different mechanisms, expands PGCLCs up to ~50‐fold in culture. The expanded PGCLCs maintain robust capacity for spermatogenesis, rescuing the fertility of infertile mice. Strikingly, during expansion, PGCLCs comprehensively erase their DNA methylome, including parental imprints, in a manner that precisely recapitulates genome‐wide DNA demethylation in gonadal germ cells, while essentially maintaining their identity as sexually uncommitted PGCs, apparently through appropriate histone modifications. By establishing a paradigm for PGCLC expansion, our system reconstitutes the epigenetic “blank slate” of the germ line, an immediate precursory state for sexually dimorphic differentiation.

Project description:We used microarrays to observe the global gene expression in hematopoietic stem and projenitor cells during ex vivo culture with DMSO (Blank) or with Garcinol (GAR) and identified distinct classes of up or down-regulated genes. CD34+ cells were cultured ex vivo with DMSO (Blank) or with Garcinol (GAR) for 7 days. CD34+ CD38- cells were sorted from cultured cells (blank and GAR) with a FACS and total RNA were extracted from the sorted cells (blank and GAR), respectively. Blank represents a control sample.

Positive-blank versus negative-blank feedback learning in children and adults.

Project description:In positive-blank feedback learning, positive feedback is given to a correct response whereas blank feedback is given to an incorrect response. Conversely, in negative-blank feedback learning, blank feedback is given to a correct response and negative feedback to an incorrect response. As blank feedback might be subjectively interpreted as signalling a correct response, negative-blank feedback might be more informative than positive-blank feedback, and thus may result in better performance. However, positive-blank feedback might also be superior as it motivates the learner in lengthy tasks. These "information" and "motivation" accounts were tested in a two-block feedback learning paradigm. In the first block, that is, when the task duration was still short, children but not adults profited more from negative than from positive feedback. The results in children thus support the information account. In the second block, that is, when the task duration had become longer, children and adults profited more from positive feedback, thereby supporting the motivation account. Results are discussed in light of behavioural and neuroscientific theories on feedback learning.
