Semi-pure petrobactin analyzed for zinc binding over time

ABSTRACT: This run looked at petrobactin incubated with zinc over 8 hours to assess possible binding variance over time. One sample was run pre-incubation, the remainder at varying points (0, 1, 2, 4, and 8 hours).

Project description:The goal of this experiment was to determine if macrophage responses differ between macrophages infected with M. tuberculosis H37Rv grown in the standard, zinc-replete medium compared to cells grown in zinc-limited medium. The macrophage responses after 4 hours and 24 hours of infection were determined by isolating the RNA and analyzed it with the NanoString panel mouse host response panel.

Transcriptomics of Mycobacterium tuberculosis exposed to zinc limitation, zinc depletion by calprotectin and TPEN, and zinc toxicity

Project description:The purpose of this study was to determine the transcriptomes of Mycobacterium tuberculosis m2 6206 (Mtb) exposed to varying concentration of zinc (Zn2+) in vitro that mimic the concentrations of Zn2+ experienced in vivo during infection. Mtb were grown in the chemically defined Sauton's medium without Zn2+ added until expression of Zur-regulated genes were observed, indicating the onset of Zn-limitation. Cells were then treated with with different concentrations of Zn2+ through addition of 500 uM Zn2+, 6uM Zn2+, no added Zn2+, 0.35 mg/mL recombinant calprotectin (CP) or 0.8 µM N,N,N′,N′-tetrakis(2-pyridinylmethyl)-1,2-ethanediamine (TPEN). After 24 hours of exposure to the different [Zn2+] conditions, RNA was harvested, prepared for RNA-seq, and sequenced on the Illumina HiSeq platform with a paired-end (2x150bp) configuration.

Transcriptional response in RAW 264.7 macrophages infected with zinc-replete and zinc-limited Mycobacterium tuberculosis

Project description:The goal of this experiment was to determine if macrophages can distinguish between M. tuberculosis grown in standard, zinc-replete media and those grown in zinc-limited media. In order to determine this, we performed RNA-sequencing (RNA-seq) of RAW 264.7 macrophages infected with zinc-limited Mtb and zinc-replete Mtb at 4 hours post-infection (hpi) and 24hpi. Transcriptional response in the infected macrophages was compared to uninfected controls (macrophages exposed to growth media alone) and between macrophages infected with zinc-limited Mtb and zinc-replete Mtb at each time point.

Human zinc binding cysteine proteome

Project description:Zinc is an essential micronutrient that regulates a wide range of physiological processes, principally through Zn2+ binding to protein cysteine residues. Despite being critical for modulation of protein function, for the vast majority of the human proteome the cysteine sites subject to Zn2+ binding remain undefined. Here we develop ZnCPT, a deep and quantitative mapping of the zinc binding cysteine proteome. We define 6173 zinc binding protein cysteines, uncovering protein families across major domains of biology that are subject to either constitutive or inducible zinc binding. ZnCPT enables systematic discovery of zinc-regulated structural, enzymatic, and allosteric functional domains. On this basis, we identify 52 cancer genetic dependencies subject to zinc binding, and nominate malignancies sensitive to zinc-induced cytotoxicity. In doing so, we discover a mechanism of zinc regulation over Glutathione Reductase (GSR) that drives cell death in GSR-dependent lung cancers. We provide ZnCPT as a resource for understanding mechanisms of zinc regulation of protein function.

Functional profiling in yeast with zinc-limitation

Project description:Zinc is an essential nutrient because it is a required cofactor for many enzymes and transcription factors. To discover genes and processes in yeast that are required for growth when zinc is limiting, we used genome-wide functional profiling. As a result, we identified over 400 different genes required for optimal growth under zinc-limiting conditions. Among these were several targets of the Zap1 zinc-responsive transcription factor. Their importance is consistent with their up-regulation by Zap1 in low zinc. We also identified genes that implicate Zap1-independent processes as important. These include endoplasmic reticulum function, oxidative stress resistance, vesicular trafficking, peroxisome biogenesis, and chromatin modification. Our studies also indicated the critical role of macroautophagy in low zinc growth. Finally, as a result of our analysis, we discovered a previously unknown role for the ICE2 gene in maintaining ER zinc homeostasis.

Dynamic transcriptomic profiles of zebrafish gills in response to zinc supplementation.

Project description:Dietary zinc is routinely supplemented to promote growth, boost the immune system, protect against diabetes or aid recovery from diarrhoea. We exploited the zebrafish (Danio rerio) gill as a unique vertebrate ion transporting epithelium model to study the time-dependent regulatory networks of gene-expression leading to homeostatic control during zinc supplementation. This organ forms a conduit for zinc uptake whilst exhibiting conservation of zinc trafficking components. Fish were maintained with zinc supplemented water (4.0 uM) and diet (2023 mg zinc kg-1) or in un-amended water and diet, containing Zn2+ at 0.25 µM and 233 mg zinc kg-1 respectively. Gill tissues were harvested at five time points (8 hours to 14 days) and transcriptome changes analysed in quintuplicate using a 16K microarray.

Zinc-associated proteome of Cryptococcus neoformans

Project description:Fungal diseases are critical burdens on the global healthcare system, infecting over 25% of the world’s population. For the opportunistic fungal pathogen, Cryptococcus neoformans, infection leads to cryptococcosis; a disease enabled by elaboration of sophisticated virulence factors, including polysaccharide capsule, melanin, thermotolerance, and extracellular enzymes in the presence of the host. Conversely, the host protects itself from fungal invasion by regulating and sequestering transition metals (e.g., iron, zinc, copper) important for microbial growth and survival. Building upon knowledge of zinc transport regulation at the transcriptional level, here, we explore the intricate relationship between zinc availability and fungal virulence via mass spectrometry-based quantitative proteomics. We observe distinct protein-level responses to zinc-limited and -excess conditions through a shift of the proteome profile towards stress response and metal acquisition, including the upregulation of the zinc transporter, ZIP1. In addition, we reveal a novel connection among zinc availability, protein folding, capsule production, and virulence through the detection of a Wos2-like ortholog in the secretome under replete conditions. Overall, we provide new biological insight into cellular remodeling at the protein level of C. neoformans under regulated zinc conditions and uncover a novel connection between zinc availability and fungal virulence. These findings support the development of new antifungal strategies focused on the enhancement of nutritional immunity within the host.
