Project description:Genome-wide binding of SoxN in wild type embryos: SoxNDam (DamID, stage 8-11), SoxND1 (ChIP, stage 8-11), SoxND2 (ChIP, stage 8-11), SoxNPA179 Early (ChIP, stage 7-10), and SoxNPA179 Late (ChIP, stage 11-13). One DamID experiment, four ChIP experiments. Three biological replicates per experiment. Two conditions: Dam (control) vs SoxNDam (sample) for DamID, anti-M-NM-2gal (control, 40-1a antibody from DSHB) vs anti-SoxN (sample, either SoxND1, SoxND2 or SoxNPA179 antibody) for ChIP. The only commercially available antibody is the anti-BetaGal. Project description:Glial fibrillary acidic protein (GFAP) is the major intermediate filament III protein of astroglia cells and is upregulated in astrogliosis following traumatic brain injury (TBI). Here we reported that GFAP is truncated at both the C- and N-terminals by cytosolic protease calpain to GFAP breakdown products (GBDP) of 46-40 kDa then 38 kDa following pro-necrotic (A23187) and pro-apoptotic (staurosporine) challenges to primary cultured astroglia or neuron-glia mixed cells. In addition, with another pro-apoptotic challenge (EDTA) where caspases are activated but not calpain, GFAP was fragmented internally, generating C-terminal GBDP of 20 kDa. Following controlled cortical impact in mice, GBDP of 46-40K and 38K were formed at day 3 to 28 post-injury. Purified GFAP protein treated with calpain-1 and -2 revealed that they produce (i) major N-terminal cleavage site between A-56 and A-75, and (ii) major C-terminal cleavage sites between T-383 and Q-388, producing a limit fragment of 38K and concurrently releasing several small GFAP peptides. Caspase-6 treated GFAP was cleaved at D-78, R-79, D-266 and A-267, where GFAP was relatively resistant to caspase-3. We also derived a GBDP-38K N-terminal specific antibody which only labels injured astroglia cell body in both cultured astroglia and in mouse cortex and hippocampus after TBI. Lastly as clinical translation, we observed that CSF samples collected from severe human TBI have elevated levels of calpain-generated GBDP-38K. Thus by examining the various forms of GFAP breakdown products as biomarkers, one can gain mechanistic insights of tracking astroglia injury under conditions where calpain and/or caspase-6 are activated.

Project description:MO3.13 is an immortal human-human hybrid cell line that express phenotypic characteristics of primary oligodendrocytes. It was created by fusing a 6-thioguanine-resistant mutant of the human rhabdomyosarcoma RD (cancer of skeletal muscle) with adult human oligodendrocytes by a lectin-enhanced polyethylene glycol procedure. In contrast to the tumor parent, MO3.13 expressed surface immunoreactivity for galactosyl cerebroside(GS) and intracellular immunoreactivity for myelin basic protein (MBP), proteolipid protein (PLP), and glial fibrillary acidic protein (GFAP). MO3.13 also exhibit the markers of immature oligodendrocytes GalC (galactosylceramidase) and CNPase. Upon differentiation, the MO3.13 cells have been also shown to express the MBP and MOG markers. Data analysis: Each MS raw file was processed using ProteoWizard for the generation of a MGF file. These were processed in SearchGUI, which runs the search engines Open Mass Spectrometry Search Algorithm (OMSSA) and X!Tandem against the UniProt human protein database (release 2013_08, 20,266 sequences). Search parameters were: peptide and fragment ion mass accuracy 10 ppm and 0.5 Da, respectively; protein and peptide FDRs 1%; two miss cleavages; trypsin as enzyme; fixed modifications: cysteine carbamidomethylation; variable modifications: methionine oxidation. In order to generate one single proteome dataset of MO3.13, resulting data was processed in PeptideShaker.

Project description:Quantitative proteomics analysis of exosomes isolated from cerebrospinal fluid of neuromyelitis optica patients detected potential distinctive disease markers capable of differentiating from multiple sclerosis and idiopathic longitudinally extensive transverse myelitis. Exosomes were enriched with high purity using differential centrifugation from pooled cerebrospinal fluids. The sample pooling strategy included pre-classification by cytokine level, which improved target molecule identification by providing enhanced fold change ratios and lower p-values when the subsets with high-cytokines were compared to each other. In addition to the spectral counts and label-free quantification, orthogonal quantitative validation was performed using tandem mass spectrometry analysis via UPLC and Orbitrap or Q-Exactive Hybrid Quadrupole-Orbitrap instrumentation. The proteomic datasets with 442 significant exosomal proteins detected putative disease specific biomarkers, glial fibrillary acidic protein and fibronectin for neuromyelitis optica and multiple sclerosis, respectively. Additional investigation of expressions of glial fibrillary acidic protein and fibronectin revealed their presence in intact exosomes as detected by flow cytometry. ELISA measurement of glial fibrillary acidic protein within individual samples demonstrated diagnostic applicability by appropriately clustering disease groups. Expression levels of target molecules from label-free quantification were in good agreement with those from Western blotting. Finally, MetaCore pathway analysis of identified proteins supported the involvement of these proteins in disease progression via neurological pathway involvement. This comprehensive study suggests that the exosomal proteomics approach of cerebrospinal fluid can be applied to the identification and characterization of inflammatory disorders in central nervous system.

Project description:Saccharomyces cerevisiae has been used as a secretion host for production of various products, including pharmaceuticals. However, few antibody molecules have been functionally expressed in S. cerevisiae due to the incompatible surface glycosylation. Our laboratory previously isolated a group of yeast mutant strains with different α-amylase secretory capacities, and these evolved strains have showed advantages for production of some heterologous proteins. However, it is not known whether these secretory strains are generally suitable for pharmaceutical protein production. Here, three non-glycosylated antibody fragments with different configurations (Ran-Fab fragment Ranibizumab, Pex-the scFv peptide Pexelizumab, and Nan-a single V-type domain) were successfully expressed and secreted in three background strains with different secretory capacities, including HA (wild type), MA (evolved strain), and LA (evolved strain). However, the secretion of Ran and Nan were positively correlated with the strains’ secretory capacity, while Pex was most efficiently secreted in the parental strain. Therefore, transcriptional analysis was performed to explore the fundamental changes triggered by the expression of the different pharmaceutical proteins in these selected yeast strains.
