Crosslinking MS analysis of GST-M18BP1(312-490) and CENP-HIKM using DSBU

ABSTRACT: Crosslinking mass spectrometry was performed to identify intermolecular DSBU crosslinks between GST-M18BP1(312-490) and the CENP-HIKM complex. The study aimed to map the binding interface of CENP-HIKM and M18BP1, comparing wild-type and a 355-359A M18BP1 mutant that no longer binds CENP-HIKM.

Upon UV irradiation (365 nm), covalent adducts were formed and enriched via GST affinity purification, followed by on-beads digestion and MS analysis of crosslinked peptides.

Structural Basis for CAL1-Mediated Centromere Maintenance

Project description:Intermolecular interactions stabilising the CAL1–CENP-A/H4 complex were analysed using chemical Cross-Linking Mass Spectrometry (CLMS). Purified recombinant CAL11-160–CENP-A101-225–H4 complex was crosslinked using EDC and BS3. The crosslinked peptides were analysed by mass spectrometry to identify intra- and intermolecular contacts. Notably, the data revealed several intramolecular crosslinks between the N- and C-terminal regions of CAL11-160, suggesting a direct interaction between these regions.

CENP-T and CENP-C bridge adjacent CENP-A nucleosomes on young alpha-satellite dimers

Project description:We find that CENP-T acts as a bridge between two well-positioned CENP-A nucleosomes that are present on young alpha-satellite dimers that dominate functional human centromeres. CENP-T is centered over the CENP-B box, where it interacts with the CENP-B/CENP-C complex. Upon cross-linking, the entire CENP-A/CENP-C/CENP-T-containing complex is recovered as a nuclease-protected particle over an alpha-satellite dimer that comprises the fundamental unit of kinetochore chromatin. Our work reveals that CENP-A/CENP-C and CENP-T branches of kinetochore assembly are physically integrated.

Identification of Lysine-Cysteine Crosslinking Sites in Homobifunctional NHS-Ester Crosslinkers

Project description:NHS esters are commonly used reactive groups in crosslinking chemistry. We first demonstrated that NHS esters can react with the side-chain thiol group of cysteine and observed lysine-cysteine (K-C) crosslinks when using homobifunctional crosslinkers. However, in conventional crosslinking workflows, K-C crosslinks are difficult to identify. To address this, we explored factors affecting the stability of K-C crosslinks within the experimental pipeline. By employing an optimized workflow, we were able to consistently identify a greater number of K-C crosslinking sites while maintaining the detection of lysine-lysine (K-K) crosslinks.

Photoactivatable-Ribonucleotide-Enhanced Crosslinking and Immunoprecipitation (PAR-CLIP) of the RNA-binding protein (RBP) RBM4 in KBM-7 derived near-haploid human cell line, HAP1.

Project description:We hypothesized that RBM4 regulates HERVs by directly binding to their transcripts. To test this possibility, we performed photoactivatable ribonucleoside-enhanced crosslinking and immunoprecipitation (PAR-CLIP). We performed four independent PAR-CLIP replicates of our own using HAP1 cells stably expressing a FLAG-tagged RBM4 (FLAG-RBM4) transgene under control of a doxycycline-inducible promoter. Following metabolic labeling with 4-thiouridine (4SU) and crosslinking with ultraviolet light (UV) of 312 nm wavelength, we isolated RNA covalently linked to FLAG-RBM4. The RNA recovered from four biological replicates was converted into cDNA libraries and deep sequenced.

Dbf4-Dependent Kinase (DDK)-Mediated Proteolysis of CENP-A Prevents Mislocalization of CENP-A in Saccharomyces cerevisiae

Project description:Restricting the localization of the centromeric histone H3 variant CENP-A to centromeres is essential to prevent chromosomal instability (CIN). Mislocalization of overexpressed CENP-A contributes to CIN in yeast, fly, and human cells. CENP-A is overexpressed in many cancers. Therefore, defining mechanisms that prevent CENP-A mislocalization will help us understand how CENP-A overexpression contributes to CIN in cancer. A genome-wide screen to characterize essential genes required for growth when CENP-A is overexpressed identified the replication initiation Dbf4-Dependent Kinase (DDK) complex. We show that DDK regulates ubiquitin-mediated proteolysis of Cse4 and prevents mislocalization of Cse4 independently of its role in DNA replication.

CENP-A overexpression promotes aneuploidy and karyotypic heterogeneity

Project description:Centromeric localization of the evolutionarily conserved histone H3 variant, CENP-A. is essential for chromosomal stability. CENP-A overexpression (OE) causesd its mislocalization to non-centromeric regions resulting in chromosomal instability (CIN) in yeast, flies and human cells. CENP-A OE and mislocalization have been observed in cancers and correlates with poor prognosis. However, the molecular consequences of CENP-A OE on CIN and aneuploidy have not been defined. Here, we overexpressed YFP-CENP-A in a pseudodiploid DLD1 cell line and showed that CENP-A OE leads to its mislocalization and CIN due to defects in kinetochore integrity and kinetochore-microtubule attachments. CENP-A OE also leads to its mislocalization and CIN in a xenograft mouse model. Under these conditions, it contributes to aneuploidy with karyotypic heterogeneity in human cells and xenograft mouse model. In summary, our studies provide a molecular link between CENP-A OE and aneuploidy, and suggest that karyotypic heterogeneity may contribute to the aggressive phenotype of CENP-A overexpressing cancers.
