S. elongatus PCC 7942 Circadian Thermo Proteo Profiling (TPP) Proteomics - Light vs Dark

ABSTRACT: Microfractionated TMT10-labeled samples from TPP experimental assays investigating structural alterations in Light vs Dark growth conditions. Samples are Synechococcus elongatus PCC 7942 cell lysates (BTO:0004304). Purpose: To evaluate structural proteome responses under light and dark conditions. Technique: Thermal Proteome Profiling (TPP). Other details: Labeled with TMT-10 kit, Microfractionated into 6 fractions for each plex, There were 6 plexes (3 light, 3 dark) in total. Data was searched with MS-GF+ using PNNL's DMS Processing pipeline.

Project description:LiP experimental assays investigating structural alterations in Dense Light vs Dense Dark growth conditions with Reduced/Non-reduced preparations. Samples are Synechococcus elongatus PCC7942 cell lysates (BTO:0004304). Purpose: Probing light- and dark-induced conformational changes in dense cyanobacterial cultures using reduced and non-reduced sample preparation protocols. Technique: Limited proteolysis (LiP). Other details: Nonspecific protease used was pronase at an enzyme:substrate ratio of 1:200. The reduced samples were treated with 100 mM DTT prior to LiP. Data was searched with MaxQuant (using Label free quantification- Match between runs, LFQ-MBR).

Light versus Dark gene expression in SAR11

Project description:We investigated the transcriptional response of cand. Pelagibacter ubique cultures to light and dark when grown under carbon replete and deplete conditions. Results: During exponential phase, few genes were differentially transcribed between light:dark growth conditions. In stationary phase, a high proportion (9.7%) of coding sequences were found differentially expressed between treatments; 4.7% being up-regulated in the light (n=64) and 4.9% being up-regulated in the dark (n=67). Several components of the oxidative phosphorylation pathway were up-regulated in the dark, supporting physiological data showing higher respiration rates in darkness than in the light under starvation conditions. We also observed up-regulation of a proton translocating pyrophosphate synthase (SAR11_1040), which may be an additional energy production mechanism utilized by SAR11 cells in the dark. Finally, we noted the up-regulation of pili formation genes in the array data, consistent with the observation of pili in dark grown cells via electron microscopy.

Transcriptomic analyses of cacao cell suspensions in light and dark provide target genes for controlled flavonoid production

Project description:We performed RNA-Seq technology for quantification of differential expression of cacao cell suspensions under light/dark conditions. By obtaining over 15 millions of reads per sample, we cuantified the differential gene expression in structural, regulatory and light signaling genes associated with flavonoid biosynthesis. Our results indicated that light treatments can effectively regulate flavonoid profiles, shifting catechin - epicatechin ratios, in particular as a response to switching from white to blue light. The results demonstrated that HY5, MYB12, ANR and LAR were differentially regulated under light/dark conditions and could be targeted by overexpression aiming to improve catechin synthesis in cell cultures. Additionally, co-expression analyses of late flavonoid biosynthetic genes ANS, ANR and LAR showed a larger number of shared partners in the dark compared to selective partners in white-blue treatment. In conclusion, our RNA-Seq analysis of cacao cells cultured under different light conditions provides a platform to dissect key aspects into the genetic regulatory network of flavonoids. These light-responsive candidate genes can be used further to modulate the flavonoid production in in vitro systems with value-added characteristics.

Peculiar proteome of dark-cultivated Euglena gracilis

Project description:Euglena gracilis is a flagellate photosynthetic microalga that, thanks to its metabolic adaptability, can grow under both autotrophic and heterotrophic conditions. We focused on the proteome of E. gracilis cultivated in Cramer-Myers medium in dark and light conditions. Cultures grown in the light showed a characteristic green coloration, while cultures incubated in the dark were bright, almost colorless, and had 60% fewer cells per volume. When cultured in the dark, microalga showed reduced concentration of chlorophylls (a, b, and total) and carotenoids compared to cells cultured in the light. Conversely, there was an increase in proline content in the dark compared to light cultivation. Phenol-extracted proteins were digested and purified using the SP3 protocol. We revealed 162 proteins, classified into 12 functional groups, which differentially accumulated in light- and dark-grown cells. The most represented categories in the case of dark cultivation were defense mechanisms, metabolism, and energy. Of note, in the category metabolism of lipids and sterols, we detected 4 proteins involved in the β-oxidation of fatty acids more abundant in the dark. Accumulation os stress- and detoxification-related proteins in microalgal cells cultivated in darkness supported interpretation of such condition as challenging stress factor. Euglena gracilis cultured in the dark is useful for basic research, applied biotechnology, and environmental protection.

Genome features of “Dark-fly”, a Drosophila line reared long-term in a dark environment

Project description:To address the molecular mechanisms underlying environmental adaptation, we studied a Drosophila melanogaster line, termed Dark-fly, which has been maintained in constant dark conditions for 57 years (1400 generations).The structural gene copy number changes between the dark fly and its control were assessed by aCGH array. The comparison showed that hundreds of genes in the dark fly bear duplications or deletions relative to the control line.
