The transmembrane protein disulfide isomerase TMX3 potentiates platelet aggregation and arterial thrombosis in mice

ABSTRACT: To identify the specific disulfide bonds in alphaIIbbeta3 catalyzed by TMX3, alphaIIbbeta3 protein was incubated with GSH (group 1), GSH plus TMX3 (group 2), or DTT (group 3). After incubation, free thiols were labeled with IAM, excess IAM was removed by Zeba column, and the remaining disulfide bonds were subsequently reduced by DTT and labeled with NEM, excess NEM was removed by Zeba column. The abundance of Cys-IAM was then quantified by mass spectrometry.

Affymetrix whole transcriptome gene expression analysis of ER-stressed Jurkat cells

Project description:We induced ER stress in Jurkat T-cells with dithiothreitol (DTT), which reduces the protein disulfide bonds and causes the accumulation of misfolded proteins in the ER lumen. For assessment of DTT effects on cells, we performed Affymetrix whole transcriptome gene expression analysis. The cells were treated for 6 hours with 2.5 mM Dithiothreitol (Sigma-Aldrich). Total RNA was isolated from DTT-treated (2 replicates) and control (2 replicates) Jurkat cells and hybridized to a gene expression arrays (GeneChip Gene 1.0 ST Array System; Affymetrix, Santa Clara, CA).

The protein disulfide isomerase AGR2 is essential for the production of intestinal mucus

Project description:Protein disulfide isomerases (PDIs) aid protein folding and assembly by catalyzing formation and shuffling of cysteine disulfide bonds in the endoplasmic reticulum (ER). Many members of the PDI family are expressed in mammals but the roles of specific PDIs in vivo are poorly understood. A recent homology-based search for additional PDI family members identified anterior gradient homolog 2 (AGR2), a protein originally presumed to be secreted by intestinal epithelial cells, but the function of AGR2 has been obscure. Here we show that AGR2 is expressed in the ER of secretory cells and is essential for in vivo production of intestinal mucin, a large cysteine-rich glycoprotein that forms the protective mucus gel lining the intestine. A cysteine residue within the AGR2 thioredoxin-like domain forms mixed disulfide bonds with MUC2, consistent with a direct role for AGR2 in mucin processing. Despite a complete absence of intestinal mucin, mice lacking AGR2 appeared healthy but were highly susceptible to dextran sodium sulfate-induced experimental colitis, indicating a critical role for AGR2 in protection from environmental insults. We conclude that AGR2 is a unique member of the PDI family that has a specialized and non-redundant role in intestinal mucus production. Cysteine alkylating methods in shotgun proteomics and their possible effects on methionine residues

Project description:Neatly every proteomic protocol has a Cysteine reduction and alkylation step in it preceding the trypsin digestion. It needs to be done in order to remove the s-s bonds and prevent proteins from folding, thus, provide better access for trypsin. Among various reagents used for alkylation, iodoacetamide (IAM) seems to be the most common. Although, it has been shown that IAM can cause some undesired side reactions [Chernobrovkin et al., 2015; Muller et al., 2017]. In this work, we have compared the effect of four alkylating agents: iodoacetamide (IAM), 4-vinylpyridine (4-VP), chloroacetamide (CAM) and S-Methyl methanethiosulfonate (MMTS). In addition, we tried to check whether post-treatment with DTT (p-red) is reasonable in the case of irreversible alkylation.

Characterization of disulfide linkages in proteins by 193 nm ultraviolet photodissociation (UVPD)

Project description:Inter-linked disulfide bonds connecting peptide chains are homolytically cleaved with 193 nm ultraviolet photodissociation (UVPD). Analysis of insulin demonstrates the ability for UVPD to cleave multiple disulfide bonds and provide sequence coverage of multiple peptide chains in the same MS/MS event. The information provided by UVPD of disulfide-bound peptides is comparable to information garnered from other high energy dissociation methods but requires an activation period an order of magnitude faster than these methods. This phenomenon was investigated, along with a partial reduction and alkylation sample preparation to determine disulfide connectivities of enzymatically digested proteins. The 4 disulfide bonds of lysozyme and the 19 disulfide bonds of serotransferrin were unambiguously characterized through non-reduced and partially reduced protein digestions.

Quantification of sulfenic acid on model protein

Project description:Aldolase contains eight free cysteine residues without disulfide formation in its native state, which makes it a suitable model to manipulate the oxidative modifications on cysteine. H2O2 was chosen to treat aldolase since the principle product between which is sulfenic acid.To assess the reduction of the newly formed sulfenic acids on aldolase by arsenite, a differential alkylation strategy was adapted.To further investigate the formation of other reversible cysteine oxidations such as disulfide on aldolase, arsenite was replaced by DTT in the differential alkylation method to reduce all the reversible cysteine oxidations.To further validate the selectivity of the reducing ability of arsenite on sulfenic acid but not other oxidative modifications especially disulfide, lysozyme was employed in the differential alkylation method. Lysozyme has 8 cysteine residues all bound into disulfide bonds, thereby was not treated with H2O2 to avoid further oxidation.

Tracking distinct RNA populations using efficient and reversible covalent chemistry

Project description:We describe a chemical method to label and purify 4-thiouridine (s4U) -containing RNA. We demonstrate that methanethiolsulfonate (MTS) reagents form disulfide bonds with s4U more efficiently than the commonly used HPDP-biotin, leading to higher yields and less biased enrichment. This increase in efficiency allowed us to use s4U-labeling to study global microRNA (miRNA) turnover in proliferating cultured human cells without perturbing global miRNA levels or the miRNA processing machinery. This improved chemistry will enhance methods that depend on tracking different populations of RNA such as 4-thiouridine-tagging to study tissue-specific transcription and dynamic transcriptome analysis (DTA) to study RNA turnover. s4U metabolic labeling of RNA in 293T cells, followed by biochemical enrichment of labeled RNA with two biotinylation reagents, RNAs >200nt and miRNAs in separate experiments
