Project description:Gastric cancer is one of the most aggressive cancers and is the second leading cause of cancer death worldwide. Approximately 40% of global gastric cancer cases occur in China, with peritoneal metastasis being the prevalent form of recurrence and metastasis in advanced disease (>50%). Currently, there are limited clinical approaches for predicting and treatment of peritoneal metastasis, resulting in a 6- month average survival time. By comprehensive genome analysis will uncover the pathogenesis of peritoneal metastasis. Here we describe a comprehensive whole-genome and transcriptome sequencing analysis of one advanced gastric cancer case, including non-cancerous mucosa, primary cancer and matched peritoneal metastatic cancer. The peripheral blood is used as normal control.

Genomic copy number aberrations of 11 gastric cancer cell lines

Project description:Genomic copy number aberrations of 11 gastric cancer cell lines were analyzed by 244k CGH array from Agilent Technologies. Based on this results, we separated the 11 cell lines into 2 groups, with and without copy number increase at chromosome 20q13 We performed array comparative genomic hybridization to detect genomic copy number aberrations in 11 gastric cancer cell lines. Microarray images were analyzed by using Feature Extraction and DNA analytics softwares.

Proteomic and metabolomic studies of transplanted gastric epithelial cell mitochondria in reducing gastric cancer cell malignancy

Project description:Mitochondria exhibit diverse effects on cellular responses. Mitochondrial transplantation from gastric epithelial cells GES-1 to gastric cancer cells AGS reduces cancer malignancy was previously reported. We employed proteomic and metabolomic analyses to elucidate underlying mechanisms. iTRAQ/TMT-based proteomics identified 257 upregulated and 34 downregulated proteins, with Ingenuity pathway analysis revealing regulation of 14 signaling pathways. The upregulation of p53, Bax, p-AktS473, p-mTORS2448 and the down-regulation of Sirt 3, p-NRF2S40, and HO-1 were further verified by western blotting. Metabolomic profiling detected 3 upregulated and 8 down-regulated metabolites implicated in glycolysis, TCA cycle, pentose phosphate pathway (PPP), and ATP production. Further investigation showed that decreased extracellular lactate correlating with enhanced MCT1 expression (lactate importer), reduced MCT4 expression (lactate exporter), and increased LDHB expression (lactate to-pyruvate conversion). With the finding that transplanted with GES-1 mitochondria and induced accumulation of pyruvate, the AGS was solely treated with pyruvate and the result showed a cell migration of AGS was retarded. Additionally, isocitrate accumulation preceded decreased α-ketoglutarate, malate, ATP, and NADH levels. In conclusion, integrated proteomic and metabolomic analyses revealed that transplanted GES-1 mitochondria attenuate AGS gastric cancer malignancy through stagnation of glycolysis and the TCA cycle progression, highlighting potential targets for mitochondrial-based therapies.

Gastric cancers of Western European and African patients

Project description:Gastric cancer is the second most common cause of cancer death worldwide, but incidence and mortality rates show large variations across different countries. Variation in risk factors between different populations, including environmental and host factors influencing gastric cancer risk, have been reported but little is known about the biological differences between gastric cancers from different geographic locations. We set out to study genomic instability patterns of gastric cancers obtained from patients from United Kingdom (UK) and South Africa (SA). DNA was isolated from 67 gastric adenocarcinomas, 33 UK patients, 9 Caucasian SA patients and 25 native SA patients. Microsatellite instability and chromosomal instability were analyzed by PCR and microarray comparative genomic hybridization, respectively. Data was analyzed by supervised univariate and multivariate analyses as well as unsupervised hierarchical cluster analysis. Tumors from Caucasian and native SA patients showed significantly more microsatellite instable tumors (p<0.05). For the microsatellite stable tumors, geographical origin of the patients correlated with cluster membership, derived from unsupervised hierarchical cluster analysis (p=0.001). Several chromosomal alterations showed significantly different frequencies in tumors from UK patients and native SA patients, but not between UK patients and Caucasian SA patients and between native and Caucasian SA patients. In conclusion, gastric cancers from South African and UK patients show differences in genetic instability patterns, indicating possible different biological mechanisms underlying the disease.

Targeted single cell RNA sequencing of T cells infiltrated in mouse gastric cancer.

Project description:YTN2 and YTN16 cells are chemically induced gastric cancer cell lines. YTN2 is spontaneously regressed in C57BL/6 mice in CD8+ T cell-dependent manner, while YTN16 grows progressively. To investigate tumor infiltrating T cells, we performed single-cell RNA-Seq of CD4+ and CD8+ T cells in YTN2 and YTN16 gastric tumor-bearing mice for 44 T cell-related genes (Supplementary Table 1).
