Probing beta arrestin 1 and SH3 protein interactions by HDX-MS

ABSTRACT: HDX-MS study of beta-arrestin-1 (Barr-1) alone and in the presence of SH3, with and without the V2Rpp peptide. All HDX-MS experiments were performed using a Trajan HDX-LEAP liquid-handling robotic system coupled to a Bruker maXis-II ETD ESI-QqTOF mass spectrometer.

HDX-MS analysis of the full human proteasome in complex with regulators

Project description:Hydrogen-Deuterium eXchange coupled to Mass Spectrometry (HDX-MS) analysis to investigate the solvent accessibility of the full human 20S proteasome alone or in complex with PA28 regulatory particles. Our work reveals a reciprocal crosstalk between the inner and outer rings of the human 20S proteasome. HDX-MS experiments were performed on a Synapt-G2Si (Waters Scientific, Manchester, UK) coupled to a Twin HTS PAL dispensing and labelling robot (LEAP Technologies, Carborro, NC, USA) via a NanoAcquity system with HDX technology (Waters, Manchester, UK).

The Deuterium Calculator HDX-MS Data Analysis

Project description:Hydrogen-deuterium exchange mass spectrometry (HDX-MS) is a powerful protein footprinting technique to study protein dynamics and binding; however, HDX-MS data analysis is often challenging and time consuming. Moreover, the HDX community is expanding to investigate multi-protein and highly complex protein systems such as cell lysates which further complicates data analysis. Thus, a simple and easy-to-use open source software package designed to analyze large and highly complex protein systems is needed. In this vein, we have developed The Deuterium Calculator, a Python-based software package for HDX-MS data analysis. The Deuterium Calculator is capable of differential and nondifferential HDX-MS analysis, produces standardized data files according to the recommendations put forth by the International Conference on Hydrogen-Exchange Mass Spectrometry (IC-HDX) to increase transparency in data analysis, and generates Woods’ plots for statistical analysis and data visualization. This standard output can be used to perform further analysis on HDX such as determination of labeling time dependent deuteration and for the study of protein folding kinetics or differential uptake. Moreover, the Deuterium Calculator is capable of analyzing large HDX-MS datasets (e.g., LC-HDX-MS from complex samples such as cell lysates) to determine the extent of deuteration on individual peptides from numerous proteins, perform differential analysis under varying experimental conditions, and time-dependent deuterium exchange. HDX-MS Study of Conformational Changes in ASK1(269-658) upon H43 Binding

Project description:This project investigates the conformational dynamics of the ASK1(269-658) protein fragment and the structural changes induced by its interaction with the small molecule H43. Using hydrogen-deuterium exchange mass spectrometry (HDX-MS), we compared the deuterium uptake profiles of apo ASK1(269-658) and its complex with H43. Samples were prepared with different exchange times (30, 90, 600, and 1800 seconds) in D₂O buffer, quenched, enzymatically digested with immobilized pepsin, and analyzed by LC-MS on a Thermo Orbitrap QE mass spectrometer. Peptide identification was performed using PEAKS Online, and HDX data analysis was conducted with HDExaminer software. The results provide insights into dynamic regions within ASK1(269-658) and reveal ligand-induced conformational changes.

Protein O-glycoproteome in Streptomyces coelicolor

Project description:The membrane O-glycoproteome in Streptomyces coelicolor J1929 was isolated and characterised by LC-ESI-MS/MS, using CID, HCD and ETD fragmentation. Streptomyces coelicolor J1929 was grown in phosphate limiting (F134) medium, and the membrane proteins were isolated after 20, 35, 43 and 60 h of growth. Glycoproteins were enriched using lectin affinity chromatography (Con A) and the enriched fractions were analysed by LC-ESI-CID-MS/MS on a Bruker maXis mass spectromter. The enriched glycoproteins isolated after 43 h of growth were further analysed by LC-MS/MS on an Orbitrap Fusion Tribrid mass spectrometer. The S. coelicolor glycopeptides in this experiment were analysed using both HCD and ETD fragmentation, and using both the ion trap (low resolution, high speed - mass accuracy < 0.5 Da) and Orbitrap (high resolution, lower speed - mass accuracy < 3 ppm) mass analysers. Four different data acquisitions were performed to include these options: MS in Orbitrap, HCD measured in ion trap (HCD_IT), MS in Orbitrap, ETD measured ion trap (ETD_IT), MS in Orbitrap, ETD measured in Orbitrap (ETD_OT), MS in Orbitrap, HCD measured in ion trap and ETD measured in Orbitrap (HCD_IT; ETD_OT).
