LipidIN: a comprehensive repository for flash platform-independent identification and reverse lipidomics

ABSTRACT:

We present expeditious querying, reliable and platform-independent lipid annotation software LipidIN, a comprehensive lipidome atlas with tandem mass spectrometry information, relative retention time and reverse mass spectrometry information. Five-levels spectral fragmentations trees were formulates across 165.6 million lipids with Paternò − Büchi reaction and Electron activated dissociation included. Flash entropy search speeds up 69.65 billion times spectra querying in less than 1 s. Lipid categories intelligence models and reverse mass spectrometry information dramatically reduce false discoveries. Using 1833 clinical cohorts to demonstrate the reliability of lipidIN in clinical lipid investigations.

Project description:We performed a systematic investigation of seven pharmacologic inhibitors (calpeptin, D-pantethine, Y27632, cytochalasin D, GW4869, R5421, and Nexinhib20) on quantitative and qualitative EV properties derived from resting neutrophils. We measured EV numbers, size distribution, total lipid, protein, and RNA content. We also analyzed the EV morphology by cryo-EM and EV cargo qualitatively by mass spectrometry and RNA sequencing (mRNA, miRNA).

Evolution of a Reverse Transcriptase to Map N1-Methyladenosine in Human mRNA

Project description:Chemical modifications on mRNA are increasingly recognized as a critical regulatory layer of the flow of genetic information, but quantitative tools to monitor RNA modifications in a whole-transcriptome and site-specific manner are lacking. Here we describe a versatile directed evolution platform that rapidly selects for reverse transcriptases that install mutations during reverse transcription at sites of a given type of RNA modification, allowing for site-specific identification of the modification. To develop and validate the platform, we evolved the HIV-1 reverse transcriptase against N1-methyladenosine (m1A). Iterative rounds of selection yielded reverse transcriptases with both robust read-through and high mutation rates at m1A sites. We apply the evolved reverse transcriptase to identify thousands of statistically confident m1A sites in human mRNA, some of which can be detected in antibody-free RNA-seq libraries. Together, this work develops and validates the reverse transcriptase evolution platform and provides new tools, analysis methods, and datasets to study m1A biology.

Integration of Metabolomics and Transcriptomics Reveals HDL-Driven Biliary Reverse Cholesterol Transport Involved in the Antiatherogenic Effect of San-wei-tan-xiang Capsule

Project description:Biliary reverse cholesterol transport (RCT) plays a crucial role in cholesterol clearance and regulation of atherogenesis. San-wei-tan-xiang capsule (SWTX), a traditional Chinese medicine, has shown potential in inhibiting atherogenesis by increasing high-density lipoprotein (HDL) cholesterol levels and promoting macrophage-mediated cholesterol efflux. However, the specific role of HDL-driven cholesterol metabolism in the anti-atherogenic effects of SWTX remains unclear. In this study, liquid chromatography coupled with tandem mass spectrometry was used to analyze the circulating metabolic profile, and RNA sequencing was performed on liver samples from ApoE−/− mice fed a cholesterol-enriched diet. We found that SWTX treatment induced significantly differential expression of metabolites and genes involved in cholesterol and lipid metabolism, as well as bile secretion pathways, which are critical for HDL-driven biliary RCT. Furthermore, alterations in L-carnitine and choline metabolism induced by SWTX treatment was involved in the atheroprotective effects of SWTX. Notably, SWTX treatment led to a significant increase in the expression of cholesterol 7α-hydroxylase (CYP7A1), a key enzyme involved in bile acid synthesis during atherogenesis. Additionally, the expression of CYP7A1 and CYP7A1-mediated bile acid secretion were enhanced by the addition of choline in hepatic cells, suggesting that SWTX-induced elevation of choline metabolic products may contribute to the upregulation of CYP7A1 and CYP7A1-mediated biliary RCT. Overall, SWTX demonstrated its ability to attenuate atherosclerotic plaque formation, which can be attributed to alterations in carnitine and choline metabolism, as well as the modulation of CYP7A1-mediated HDL-driven biliary RCT.
