LC-MS analysis of faecal extracts obtained during colorectal cancer resectional surgery

ABSTRACT:

A prospective observational pilot study from right-sided colorectal cancer (RCRC) patients was performed at Imperial College London NHS Trust, UK. Treatment naïve patients undergoing elective resectional surgery for primary RCRCs were recruited. Fresh intra-luminal fecal samples were obtained at three anatomical sites: 5 cm pre-, tumour, and 5 cm post-tumour. Samples were analysed by liquid chromatography-mass spectrometry. [1]

Project description:Purpose: Over the past few years, the distinction between left- and right-sided colon cancer has been brought into focus. Right-sided tumor location was associated with an inferior overall survival and progression-free survival. We aimed to perform a detailed analysis of the diversity in exosomes between left- and right-sided colon cancer using quantitative proteomics. Experimental Design: We isolated exosomes from left- and right-sided colon cancer patients and healthy volunteers and treated colorectal cancer cell line with serum-derived exosomes. Then we performed quantitative proteomics analysis of the serum-derived exosomes and cell line treated with exosomes, respectively. Results: The expression profile of the serum exosome proteome in patients with right-sided colon cancer is different from patients with left-sided colon cancer. Serum-derived exosomes of right-sided colon cancer promote metastasis via up-regulation of extracellular matrix-related proteins, especially proteoglycans like SPARC and glycoprotein like LRG1. Exosomal SPARC and LRG1 were closely correlated with progression-free survival. Conclusions: Proteomic analysis identified different exosomal protein profiling between left- and right-sided colon cancer. Serum-derived exosomes of right-sided colon cancer promote metastasis via overexpression of SPARC and LRG1.

Glyco-gene expression in naive and activated murine regulatory T-cells vs. conventional T-cells

Project description:In collaboration with Professor Anne Dell at the South Kensington Campus of Imperial College London, we have conducted preliminary glycomic surveys of C57BL/6 CD25+ and CD25- CD4+ T cells. Cells selected in serum-containing culture medium demonstrated unusual N-glycan profiles compared to those prepared in phosphate buffered saline (PBS). These profiles were subsequently shown to result from cellular sequestration of glycoproteins present in fetal calf serum (FCS) used to supplement the medium (1). Analysis of the N-glycan profile of murine CD4+CD25+ Tregs prepared in PBS revealed distinct differences from CD4+CD25- T cells – namely, a reduction in sialic acid capping and loss of core fucose.

RNA sequencing of wild type C.elegans exposed to Haptoglossa zoospora for 6 or 12 hours

Project description:We aimed to investigate the C. elegans response to Haptoglossa zoospora infection. To this end we performed RNA sequencing using the illumina Hiseq 2500 platform on infected animals at the L4 stage of development after 6hours and 12 hours of pathogen exposure and uninfected animals at the same time points . The sequence reads, generated by Imperial College London sequencing facility (Hammersmith campus) that passed quality controls were aligned to the most recent C. elegans (WBcel235) transcriptome using the pseudoalignment tool Kallisto. The generated abundance files were analysed using an R pipeline for Sleuth. Differentially expressed genes with a p value <0.01 and FDR value <0.1 were isolated from the dataset and compared to genes induced in infections by other C. elegans pathogens including the oomycete Myzocytiopsis humicola. The result of this comparison revealed conserved features underlying oomycete detection by C. elegans.
