This dataset provides comprehensive metabolomic profiles from three experimental treatments involving Meloidogyne incognita and soybean root exudates. The data supports investigations into biochemical pathways and key metabolites associated with early plant-nematode interactions and serves as a resource for comparative studies on nematode behavior and plant defense mechanisms.

The responses of CHA0 treated with WT(Col-0) root exudates, Gln and sgn3 myb36 root exudates

Project description:In our previous work, we found that the root exudates of sgn3 myb36 promoted the colonization of CHA0 on roots. Through LC-MS, we identified a large amount of glutamine (Gln) in the root exudates of sgn3 myb36. Therefore, we aim to use RNA-seq to uncover whether the root exudates of sgn3 myb36 and Gln have the same regulatory effects on CHA0. By conducting differential analysis with the CK (CHA0 treated with wild-type root exudates), we hope to identify the specific regulatory mechanisms of sgn3 myb36 and Gln on CHA0.

Rhizophagus irregularis gene regulation in response to rice root exudates

Project description:Purpose: The recent publication of the fungal mutualist R. irregularis genome facilitated transcriptomic studies. We here adress the gene regulation of R. irregularis in response to root exudates from rice wild-type and osnope1 (no perception candidate - mutant unable to host arbuscular mycorrhizal fungi) Methods: Spores of R. irregularis were treated with root exudates and collected at 1 hour, 24 hours and 7 days after addition. To monitor fungal gene regulation, control conditions were also prepared at T0, 1h, 24h and 7d. mRNA were sequenced by HiSeq Illumina. Reads were mapped on the Rhizophagus irregularis genome assembly (Gloin1 - Tisserant et al., PNAS, 2013) using CLCworkbench suite. Results: -At 1h, a set of 92 fungal genes were found up-regulated in response to wt root exudates (92), not to osnope1 root exudates, many of them being involved in cell signaling. -At 24h and 7d, numerous genes putatively involved in primary metabolism were up-regulated in response to wt root exudates, not in response to osnope1 root exudates -Several vital genes involved in cell development are repressed in response to osnope1 RE compared to wt RE. Conclusions: these results argue for a high metabolic activity induced by wt root exudates, not by osnope1 root exudates.

Editing of two heat shock protein 70 genes enhances resistance of soybean to soybean cyst nematode

Project description:Heat shock protein 70 (HSP70) usually functions in maintaining protein homeostasis, and is also involved in regulating plant immunity, but mediation of plant-parasitic nematode resistance by HSP70s has rarely been reported. In this work, two high similarity soybean GmHSP70s [GmHSP70-13a (Glyma.13g254900) and GmHSP70-15a (Glyma.15g059900)] were studied in soybean cyst nematode (SCN) resistance, which is a devastating pathogen in soybean. Both GmHSP70-13a and GmHSP70-15a were significantly suppressed in resistant soybeans, compared to susceptible soybeans, at 0 day and 3 days post inoculation (dpi) of SCN. In soybean hairy roots, CRISPR/Cas9-editing of these two genes resulted in enhanced SCN resistance; accordingly, overexpressing either GmHSP70-13a or GmHSP70-15a suppressed SCN resistance. Both GmHSP70-13a and GmHSP70-15a interacted with GmSHMT08, which is one major SCN-resistant protein in soybeans and a key enzyme in one-carbon metabolism pathway. Compared to 0 dpi of SCN, at 3 dpi, GmHSP70-13a overexpression did not alter and GmHSP70-15a overexpression significantly suppressed, in contrast, the control remarkably promoted, GmSHMT08 expression in soybean. Furthermore, either GmHSP70-13a or GmHSP70-15a overexpression abnormally down-regulated expression of 4 one-carbon metabolism-associated genes (Glyma.06g235500, Glyma.12g015300, Glyma.15g071000, and Glyma.15g071200). Taken together, both GmHSP70-13a and GmHSP70-15a negatively mediated soybean SCN resistance likely by interacting with GmSHMT08, leading to GmSHMT08 suppression, along with impact of one-carbon metabolism pathway in soybean. This work provides 2 GmHSP70s gene-editing targets for soybean SCN resistance breeding.

Single-cell multi-omic characterization of the soybean root response to cyst nematode infection

Project description:Soybean cyst nematodes parasitize soybean roots by inducing the formation of multinucleate syncytia to feed and complete their life cycle. However, the molecular basis of syncytia initiation and development remains limited. Here, we generated an integrated single-nucleus RNA and chromatin accessibility profile of soybean roots from infected and uninfected plants. We profiled 56,448 high-quality nuclei and identified all major root cell types, including distinct subpopulations enriched with syncytial nuclei. Transcriptomic and chromatin accessibility analyses support their procambium cell signature that progresses through distinct stages associated with immune suppression, cell fusion, and endoreduplication. Integrative gene expression and transcription factor motif chromatin accessibility analyses identified CAMTA1, as a key transcriptional repressor of defense-related genes including receptor-like kinases (RLKs), whereas MYB, MYB-related, and E2F as transcriptional activators that coordinate cell wall remodeling, chromatin modification and DNA replication, respectively, across developmental trajectories. These findings provide mechanistic insights into host reprogramming during nematode parasitism and a foundational resource for engineering nematode-resistant soybean.

Project description:This project aims to investigate the proteomic responses of roots from soybean (Glycine max) inoculated with soybean cyst nematode (Heterodera glycines, SCN) versus non-inoculated (pre-inoculation) soybean roots as control. Soybean root samples were collected from both groups and subjected to quantitative proteomic analysis using LC-MS/MS-based techniques, including protein extraction, tryptic digestion, and [specify quantification method, e.g., label-free quantification or TMT-based quantification]. Differentially expressed proteins were identified to characterize molecular mechanisms underlying soybean root responses to SCN infection.
