Microbiomics combined metabolomics reveals Akkermansia modulating chicken gut microenvironment to protect from gamma coronavirus infection

ABSTRACT:

In this study, we comprehensively investigated the influence of gut microbiota on gamma coronavirus replication in chickens. Using multi-omics approaches, we systematically examined microbial, viral and metabolic differences among adult chickens, young chickens and young chickens subjected to fecal microbiota transplantation from adults, establishing a mechanistic basis for the observed enhanced resistance to infectious bronchitis virus (IBV) in adult chickens

Infectious Bronchitis Virus (IBV) Infection

Project description:Infectious bronchitis virus (IBV), is a coronavirus which infects chickens (Gallus gallus), and is one of the foremost causes of economic loss within the poultry industry, affecting the performance of both meat-type and egg-laying birds. The virus replicates not only in the epithelium of upper and lower respiratory tract tissues, but also in many tissues along the alimentary tract and elsewhere e.g. kidney, oviduct and testes. It can be detected in both respiratory and faecal material. There is increasing evidence that IBV can infect species of bird other than the chicken. Interestingly breeds of chicken vary with respect to the severity of infection with IBV, which may be related to the immune response (Cavanagh, 2006). Here we examine differential expression of genes in the trachea of susceptible and resistant birds, in order to identify genes which may be involved in resistance to IBV.

Project description:Bacteroidaceae are common gut microbiota members in all warm-blooded animals. However, if Bacteroidaceae are to be used as probiotics, the species selected for different hosts should reflect the natural distribution. In this study, we therefore evaluated host adaptation of bacterial species belonging to the family Bacteroidaceae. B. dorei, B. uniformis, B. xylanisolvens, B. ovatus, B. clarus, B. thetaiotaomicron and B. vulgatus represented human-adapted species while B. gallinaceum, B. caecigallinarum, B. mediterraneensis, B. caecicola, M. massiliensis, B. plebeius and B. coprocola were commonly detected in chicken but not human gut microbiota. There were 29 genes which were present in all human-adapted Bacteroides but absent from the genomes of all chicken isolates and these included genes required for the pentose cycle, and glutamate or histidine metabolism. These genes were expressed during an in vitro competitive assay, in which human-adapted Bacteroides species overgrew the chicken adapted isolates. Not a single gene specific for the chicken-adapted species was found. Instead, chicken adapted species exhibited signs of frequent horizontal gene transfer, of KUP, linA and sugE genes in particular. The differences in host adaptation should be considered when the new generation of probiotics for humans or chickens is designed.

Project description:Chicken anaemia virus (CAV) causes severe anaemia and immunosuppression in young chickens. Such effects reduce the efficiency of routine vaccinations while aggravating the effects of other pathogens in chicken populations. So far, the host responses to CAV have not been studied in vivo on a whole genome-wide scale. In this study, we compared gene expression profiles of chicken tissues (thymus, bone marrow, bursa of Fabricius and spleen-in vivo) from SPF chickens at 14-day-old following intramuscular inoculation at day-old. A chicken specific-immune microarray (5k) developed at Roslin Institute was used throughout the study. Statistically significant gene expression changes occurred mainly in the thymus (in vivo).

Project description:Male Ross 308 broiler chickens (Gallus Gallus) were raised with ad libitum access to a pelleted wheat/maize diet from the 10th day of age. Breast muscle was acquired from the chickens at 36 days post-hatching. The degree of wooden breast (non-affected, moderately affected and affected) were first sorted by palpation of individual chickens, followed by classification using near-infrared (NIR) spectroscopy of breast filet and histology of specimen. Samples were grouped into three categories: affected, moderately affected and non-affected according to WB myopathy based on the connective tissue content (fibrotic signs). For the shotgun proteomics analysis, salt soluble proteins were extracted from breast filet. Twelve biological replicates of each group were included in the analysis. The proteins were reduced and alkylated prior to digestion with Trypsin/Lys-C. And peptides were analyzed by Dionex Ultimate 3000 UHPLC (Thermo Scientific) coupled to a Q-Exactive hybrid quadrupole Orbitrap mass spectrometer (Thermo Scientific).

Transcriptomic profiling of chicken adipose tissue in response to insulin neutralization and fasting

Project description:Domestic broiler chickens rapidly accumulate adipose tissue due to intensive genetic selection for rapid growth and are naturally hyperglycemic and insulin resistant, making them an attractive addition to the suite of rodent models used for studies of obesity and type 2 diabetes in humans. Furthermore, chicken adipose tissue is considered as poorly sensitive to insulin and lipolysis is under glucagon control. Excessive fat accumulation is also an economic and environmental concern for the broiler industry due to the loss of feed efficiency and excessive nitrogen wasting, as well as a negative trait for consumers who are increasingly conscious of dietary fat intake. Understanding the control of avian adipose tissue metabolism would both enhance the utility of chicken as a model organism for human obesity and insulin resistance and highlight new approaches to reduce fat deposition in commercial chickens. In the present study we simultaneously characterized the effects of a short term (5 hours) fast or neutralization of insulin action (5 hours) on adipose tissue of young (16-17 day-old), fed commercial broiler chickens.

Expression data from Chicken duodenum

Project description:The objective of this study was to decipher the molecular basis of feed efficiency in meat-type chicken using duodenum tissues from a chicken population divergently selected for residual feed intake (RFI). Residual feed intake is the deviation of expected feed intake from actual feed intake. Chickens that consume less feed than expected are efficient (LRFI) and chickens that consume more feed than expected are inefficient (HRFI). A divergent selection for RFI was undertaken using an unselected random bred chicken population. RFI at day 35-42 was used as a criterion for selecting low (LRFI) and high (HRFI) RFI. Duodenum tissues were collected from 16 male chickens under sterile conditions experimentation. Tissues were collected from 4 males at days 35 and 42 in each line.
