Composition and consumption of dissolved organic carbon in seawater under sea ice

ABSTRACT: Polar regions are an under-studied environment within the global ocean, with seawater found under sea ice particularly under-sampled. This project provides concentrations of select dissolved organic carbon compounds found in under-ice seawater sampled between March and May 2023. The dissolved organic compounds were derivatized with benzoyl chloride in order to improve capture of otherwise polar compounds from seawater. The resulting data set provides into the dissolved organic compounds present in the region, which will be linked to other biological processes in the region.

Project description:Polyamines, such as putrescine and spermidine, are aliphatic organic compounds with multiple amino groups. They are found ubiquitously in marine systems. However, compared with the extensive studies on the concentration and fate of other dissolved organic nitrogen compounds in seawater, such as dissolved free amino acids (DFAA), investigations of bacterially-mediated polyamine transformations have been rare. Bioinformatic analysis identified genes encoding polyamine transporters in 74 of 109 marine bacterial genomes surveyed, a surprising frequency for a class of organic nitrogen compounds not generally recognized as an important source of carbon and nitrogen for marine bacterioplankton. The genome sequence of marine model bacterium Silicibacter pomeroyi DSS-3 contains a number of genes putatively involved in polyamine use, including six four-gene ATP-binding cassette transport systems. In the present study, polyamine uptake and metabolism by S. pomeroyi was examined to confirm the role of putative polyamine-related genes, and to investigate how well current gene annotations reflect function. A comparative whole-genome microarray approach (Bürgmann et al., 2007) allowed us to identify key genes for transport and metabolism of spermidine in this bacterium, and specify candidate genes for in situ monitoring of polyamine transformations in marine bacterioplankton communities.

Project description:<p>Organic carbon in seawater plays a significant role in the global carbon cycle. The concentration and composition of dissolved organic carbon, operationally defined in this project as organic carbon that passes through a 0.2 µm filter, reflect the actions of the biological community and chemical reactions that occur in seawater. Here, we repeatedly sampled the oligotrophic northwest Sargasso Sea in the vicinity of the Bermuda Atlantic Time-Series Study site (BATS) to quantitatively follow select known compounds within the pool of dissolved organic matter in the upper 1000 meters of the water column over a four-year period. Metabolite concentrations revealed patterns with depth and time with most metabolites showing surface enrichment and lower concentrations with depth. Select metabolites had a pattern of increased and decreased concentrations throughout the year, which was observed in each of the years sampled. Vitamins, including pantothenic acid, biotin, and riboflavin, presented annual increases in the winter period when mixed layer depths are deepest. Light-sensitive riboflavin also showed significant decreases during daylight hours under diel sampling. The metabolites examined in this study are all components of central carbon metabolism. By examining these metabolites at finer resolution and in a relatively long time series, we have clues on microbial actions in marine systems, data which are fundamental to understanding the chemical response of marine systems to future changes in climate.</p>

Silicibacter pomeroyi DSS-3 cells were grown in chemostat in a modified marine basal medium (MBM) containing spermidine as sole carbon and nitrogen source. Serine was used as a substrate to provide comparative data for an amino acid. After reach stable condition, total RNA were extracted, mRNA were purified and aa-aRNA were amplified and fluoresently labled before hybridize on array chips. Project description:<p>The data are dissolved organic compounds from three stations sampled in the western Atlantic Ocean in 2013. Seawater samples spanning from the surface ocean to the seafloor were collected, filtered, acidified, and extracted using solid phase extraction with Bond Elut PPL cartridges. The extracts were separated using reversed phase chromatography and analyzed with ultrahigh resolution mass spectrometry in negative ion mode. The resulting data are features, or a unique combination of mass-to -charge values and retention time. </p>

Project description:Relatively little is known about the presence and regulation of pathways involved in nutrient acquisition in the brown tide forming alga, Aureococcus anophagefferens. In this study, Long-SAGE (Serial Analysis of Gene Expression) was used to profile the A. anophagefferens transcriptome under nutrient replete (control), and nitrogen (N) and phosphorus (P) deficiency with the goal of understanding how this organism responds at the transcriptional level to varying nutrient conditions. This approach has aided A. anophagefferens genome annotation efforts and identified a suite of genes up-regulated by N and P deficiency, some of which have known roles in nutrient metabolism. Genes up-regulated under N deficiency include an ammonium transporter, an acetamidase/formamidase, and two peptidases. This suggests an ability to utilize reduced N compounds and dissolved organic nitrogen, supporting the hypothesized importance of these N sources in A. anophagefferens bloom formation. There are also a broad suite of P-regulated genes, including an alkaline phosphatase, and two 5’-nucleotidases, suggesting A. anophagefferens may use dissolved organic phosphorus under low phosphate conditions. These N- and P-regulated genes may be important targets for exploring nutrient controls on bloom formation in field populations.

Project description:The fraction of dissolved dimethylsulfoniopropionate (DMSPd) converted by marine bacterioplankton into the climate-active gas dimethylsulfide (DMS) varies widely in the ocean, with the factors that determine this value still largely unknown. One current hypothesis is that the ratio of DMS formation:DMSP demethylation is determined by DMSP availability, with 'availability' in both an absolute sense (i.e., concentration in seawater) and in a relative sense (i.e., proportionally to other labile organic S compounds) being proposed as the critical factor. We investigated these models during an experimentally-induced phytoplankton bloom using an environmental microarray targeting DMSP-related gene expression in the Roseobacter group, a taxon of marine bacteria known to play an important role in the surface ocean sulfur cycle. The array consisted of 1,578 probes to 431 genes, including those previously linked to DMSP degradation as well as core genes common in sequenced Roseobacter genomes. The prevailing pattern of Roseobacter gene expression showed depletion of DMSP-related transcripts during the peak of the bloom, despite the fact that absolute concentrations and flux of DMSP-related compounds were increasing. A likely interpretation is that DMSPd was assimilated by Roseobacter populations in proportion to its relative abundance in the organic matter pool (the “relative sense” hypothesis), and that it is not taken up in preference to other sources of labile organic sulfur or carbon produced during the bloom. The relative investment of the Roseobacter community in DMSP demethylation did not predict the fractional conversion of DMSP to DMS, however, suggesting a complex regulatory process that may involve multiple fates of DMSPd.

Aureococcus anophagefferens CCMP 1984 was obtained from the Provasoli-Guillard Center for the Culture of Marine Phytoplankton (CCMP). The cultures were grown at 18C on a 14 h:10 h light:dark cycle (140 µmol quanta m-2 s-1). Nitrogen- and phosphate-replete (883 µM NO3- and 36.3 µM PO43-) cells, –N (40 µM NO3-) cells, and –P (1 µM PO43-) cells were grown in autoclaved L1 media with no Si (Guillard and Hargraves 1993), prepared using 0.2 µm filtered Vineyard Sound seawater. Vitamins (thiamine, biotin, and B12) were sterile filtered and added to the media after autoclaving. Replete cells were harvested during mid log phase of growth, while –N and –P cells were harvested at the onset of stationary phase when N or P was depleted.

Project description:Heavy metals and organic compounds, such as pesticides and plasticizers, exert toxicity through their ability to perturb molecular mechanisms. We investigated the ability of 18 compounds to modify the epigenetic state of the white locus in a Drosophila model of position-effect variegation (PEV). Our data indicate that cadmium chloride (CdCl2) is a potent enhancers of variegation. We demonstrate that genes differentially expressed upon CdCl2 exposure are enriched for genes that have heterochromatic states associated with them.

Project description:<p>Sponges are sessile filter-feeders that can process vast amounts of water and are known to influence the chemistry of the surrounding seawater. There has been limited work however to understand the extent to which sponges alter dissolved organic matter (DOM), yet in areas where sponges are abundant, sponges may contribute significantly to the reef seawater profile of DOM. This work provides an in-depth examination of six prevalent sponges on Caribbean reefs and how they alter DOM and other seawater nutrients. Incurrent and excurrent seawater samples were collected for each of the six sponge species and processed for: inorganic nutrients, fluorescent dissolved organic matter (fDOM), untargeted and targeted metabolomics, and particulate matter by flow cytometry. Sponges were sampled from two coral reef sites in the Florida Keys (Florida, USA): Looe Key reef and Wonderland reef in the southern Florida Keys. We found higher that sponges altered a relatively small subset of the DOM profile and were a net sink of most mass features from untargeted metabolomics. However, sponges also released some putatively labile metabolites and processed DOM in a species-specific manner. These results provide additional support for the large impact that sponges have in the dissolved nutrient profile on coral reefs and provide support for a species-specific impact, with some species altering the DOM profile, fDOM profile, and/or inorganic nutrients to a greater extent than other species. These results have implications for better understanding the influence of the sponge community on coral reef nutrient dynamics.</p>
