Specialisation events of fungal metacommunities exposed to a persistent organic pollutant are suggestive of augmented pathogenic potential

Project description:The impacts of man-made chemicals, in particular of persistent organic pollutants, are multifactorial as they may affect the integrity of ecosystems, alter biodiversity and hinder the health of most organisms. We have demonstrated that the belowground mycobiota of forest soils acts as a buffer against the pollution provoked by the biocide pentachlorophenol. However the trade-offs of the mitigation of the pollutant remain cryptic. To address this question we scrutinised the key changing aspects of a metacommunity of fungi when confronted (or not) with the biocide, comprising taxonomic and functional levels, as well as the identification of the major pollutant degraders within the metacommunity. Exposure to the biocide led to alterations in the metacommunity composition and functioning, many of which were not fully alleviated when most of the biocide was degraded, especially the dysregulation of the carbon and nitrogen metabolisms. The last is possibly linked to the higher pathogenic potential of the metacommunity after exposure to the biocide, supported by the secretion of proteins related to pathogenicity and reduced susceptibility to a standard fungicide. Our findings provide additional evidence for the silent risks of environmental pollution, particularly as it may favour the development of pathogenic trade-offs in fungi, which may impose serious threats to animals and plant hosts.

Project description:In-depth organic mass cytometry reveals differential contents of 3-hydroxybutanoic acid on single cell level. Single-cell transcriptome indicates the expression difference of BHB downstream anti-oxidative stress proteins such as MT2A while Fluorescence Activated Cell Sorting (FACS) assay validates positive relationship between BHB and target proteins, which suggests that contents heterogeneity of BHB may endow cancer cells with variant ability to resist surrounding oxidative stress. Our ID-organic cytoMS paves the way for deep single-cell metabolome profiling and the investigation of cancer physiological and pathological processes. Comprehensive single-cell metabolic profiling is critical for revealing phenotypic heterogeneity and elucidating molecular mechanisms of biological processes. However, single-cell metabolomics remains challenging because of the limited metabolites coverage and disability of isomer discrimination. Herein, we establish a novel single-cell metabolomics platform of in-depth organic mass cytometry (ID-organic cytoMS). Extended single-cell analysis time guarantees sufficient MS/MS acquisition for metabolites identification and the isomers discrimination with online high-throughput analysis, achieving the largest number of about 600 metabolites identified in single cells. Fine sub-typing of MCF-7 cells are first demonstrated by differential contents of 3-hydroxybutanoic acid (BHB) among clusters. Adaptive Responses of Shewanella decolorationis to the Toxic Organic Extracellular Electron Acceptor in Anaerobic Respiration

Project description:Bacterial anaerobic respiration using extracellular electron acceptor plays a predominant role in global biogeochemical cycles. However, the bacterial adaptive mechanisms to the toxic organic pollutant as the extracellular electron acceptor during anaerobic respiration is not clear, which limits us to optimize the strategies for the bioremediation of contaminated environment. Here, we report the physiological characteristics and the global gene expression of an ecologically successful bacterium Shewanella decolorationis S12 when using a typical toxic organic pollutant, amaranth, as the extracellular electron acceptor. Our results revealed that filamentous shift (the cells stretched to fiber-like shapes as long as 18 μm) occurred under amaranth stress. Persistent stress led to higher filamentous cell rate and decolorization ability in subcultural cells compared with parental strains. Additionally, the expression of genes involved in cell division, chemotaxi system, energy conservation, damage repair, and material transport in filamentous cells were significantly stimulated. The detailed roles of some genes with significantly elevated expressions in filamentous cells were identified by site-directed mutagenesis, such as the outer membrane porin genes ompA and ompW, the cytochrome C genes arpC and arpD, the global regulatory factor gene rpoS and methyl-accepting chemotaxis proteins genes SHD_2793 and SHD_0015. Finally, a conceptual model was proposed to help deepen our insights into both the bacterial survival strategy when toxic organics were present, and the mechanisms in which these toxic organics were biodegraded as the extracellular electron acceptors.

Nano-silica particles synergistically IgE-mediated mast cell activation

Project description:To deeply investigate the details of the nano-SiO2 effects, we examined the gene expression profile alterations after nano-SiO2 treatment in BMMCs. The difference analysis between the groups showed that 285 genes were significantly expressed after treatment with nano-SiO2. Compared with the blank group, both nano-SiO2 exposure and DNP-HSA stimulation increased the expression of genes related to the MAPK signaling pathway in mast cells to varying degrees.

Effects of Combined Persistant Organic Pollutants on Global Gene Expression in Human HepaRG Cells

Project description:The exposure to and contamination by Persistent Organic Pollutants (POPs), which include pesticides used worldwide and polyaromatic hydrocarbons, is detrimental to human health and diverse ecosystems. Although most mechanistic studies have focused on single compounds, living organisms are exposed to multiple environmental xenobiotics, simultaneously, throughout their lives. The experimental evidence useful for assessing the effects of exposure to pollutant mixtures is scarce. We investigated the effects of exposure to a combination of two POPs, which employ different xenosensors, on global gene expression in a human hepatocyte cell model, HepaRG. Whole genome microarrays were used to investigate the effects on the HepaRG transcriptome following exposure to the combination of POPs as compared to each compound individually.

Revealing nascent RNA processing dynamics with nano-COP

Project description:During maturation, eukaryotic precursor RNAs undergo processing events including intron splicing, 3’-end cleavage, and polyadenylation. Here, we describe nanopore analysis of CO-transcriptional Processing (nano-COP), a method for probing the timing and patterns of RNA processing. An extension of native elongating transcript sequencing (NET-seq), which quantifies transcription genome-wide through short-read sequencing of nascent RNA 3’ ends, nano-COP uses long-read nascent RNA sequencing to observe global patterns of RNA processing. First, nascent RNA is stringently purified through a combination of 4-thiouridine metabolic labeling and cellular fractionation. In contrast to cDNA or short-read–based approaches relying on reverse transcription or amplification, the sample is sequenced directly through nanopores to reveal the native context of nascent RNA. nano-COP identifies both active transcription sites and splice isoforms of single RNA molecules during synthesis, providing insight into patterns of intron removal and the physical coupling between transcription and splicing. The nano-COP protocol yields data within 3 days.
