High-confidence untargeted lipidomics of mammalian serum using LC-TIMS-PASEF

ABSTRACT:

This study aimed to establish and validate a robust untargeted lipidomics workflow for the analysis of human serum using reversed-phase liquid chromatography coupled to trapped ion mobility spectrometry time-of-flight mass spectrometry (RP-LC-TIMS-TOF MS). Commercial pooled human serum was used as a standardized biological matrix to evaluate lipid extraction, chromatographic separation, ion mobility separation, and data-processing performance.

Small RNA-seq analysis of serum miRNAs from patients with systemic sclerosis, Raynaud’s phenomenon, and healthy controls

Project description:Systemic sclerosis (SSc) is a complex autoimmune disease characterized by microvascular dysfunction, immune dysregulation, and progressive fibrosis, and can be classified into limited cutaneous (lcSSc) and diffuse cutaneous (dcSSc) forms. Primary Raynaud’s phenomenon (RP) is a functional vascular disorder that may precede or occur independently of connective tissue diseases. Circulating microRNAs (miRNAs) have emerged as regulators of vascular and immune processes and can be detected in serum. In this study, serum miRNA profiles were assessed in patients with SSc, including lcSSc and dcSSc subtypes, RP, and healthy controls. Small RNA sequencing was performed in a discovery cohort to characterize circulating miRNA expression across the study groups. Libraries were prepared from serum-derived RNA and sequenced on an Illumina platform. Raw sequencing data were processed using a standardized pipeline for miRNA quantification, and normalized counts were generated for downstream analyses. This dataset provides a resource for the exploration of circulating miRNA profiles in SSc subtypes and RP.

Optimized Time-segment Acquisition Expands Peptide and Protein Identification in TIMS-TOF Pro Mass Spectrometry

Project description:We introduce a novel approach, termed time-segment acquisition (Seg), to enhance the identification of peptides and proteins in trapped ion mobility spectrometry (TIMS)-Time of flight (TOF) mass spectrometry. Our method exploits the positive correlation between ion mobility values and liquid chromatography (LC) retention time to improve ion separation and resolution. By dividing the LC retention time into multiple segments and applying a segment-specific narrower ion mobility range within the TIMS tunnel, we achieve better separation and higher resolution of ion mobility, resulting in a subtantial increase in peptide identification. This submission contains two parts of data: 1), timsTOF runs of standard Hela Digest at varying amount (5ng-200ng) and LC gradients (30min, 60 min and 90 min) using three different TIMS scan methods. a) Narrow (with TIMS ion mobility scan range 85-130); b) Seg (with a dynamics ion mobility scan ranges), and c) Wide (with 'std' method from 0.6-1.6 ion mobility). 2). Phoshoproteomics analysis of HeLa cell culture using both methods (Seg and Std ion mobility for TIMS scan). The phosphopeptides were enriched using TiO2 and fractioned by high pH reversed-phased LC (15 fractions from B1-B15, for Seg and Std TIMS method analysis).

Trapped ion mobilty improves annotation accuracy in LC-HRMS screening applications for exposomics

Project description:<p>The widespread use of a large number of chemicals results in a significant exposure of humans and the environment, posing potential risks to human health and ecosystems. To assess the exposure to chemical mixtures, screening applications covering a large number of analytes based on liquid chromatography coupled to high-resolution mass spectrometry (LC-HRMS) are required. False positives occur frequently in complex environmental and biological matrices due to the interference of ions with the same or a close m/z, stemming from isomeric and isobaric compounds, chemical noise, in-source fragmentation, or adduct formation. Besides that, interferences may also result in false negatives, especially when only trace levels are present. Due to an insufficient separation in the LC dimension, MS2 spectra may contain fragments from other analytes within the precursor isolation window, leading to decreased spectral matching values. In recent years, ion mobility separation (IM), and later on trapped ion mobility mass spectrometry (TIMS) was introduced as an additional separation dimension in HRMS. We developed a IM-target screening method and evaluated for a set of more than 700 chemicals of interest if the TIMS separation allowed for a separation of interfering ions as compared to the classical LC-HRMS method in different matrices. </p>

Deep Learning Predicts Peptide Transmission Profiles through FAIMS Directly from Sequence

Project description:Peptide ion mobility adds an extra dimension of separation to mass spectrometry-based proteomics. The ability to accurately pre-dict peptide ion mobility would be useful to expedite assay development and to discriminate true answers in database search. There are methods to accurately predict peptide ion mobility through drift tube devices, but methods to predict mobility through high-field asymmetric waveform ion mobility (FAIMS) are underexplored. Here, we successfully model peptide ions’ FAIMS mobility using a multi-label multi-output classification scheme to account for non-normal transmission distributions. We trained two models from over 100,000 human peptide precursors: a random forest and a long-term short-term memory (LSTM) neural network. Both models had different strengths, and the ensemble average of model predictions produced higher F2 score than either model alone. Finally, we explore cases where the models make mistakes, and demonstrate predictive performance of F2=0.66 (AUROC=0.928) on a new test dataset of nearly 40,000 different E. coli peptide ions.

Project description:In this study, we investigated the benefits of adding high-field asymmetric ion mobility spectrometry (FAIMS) separation prior to data dependent acquisition (DDA) and gas phase fractionation (GPF) prior to data independent acquisition (DIA) LC-MS/MS analysis. Native digestion followed by LC-MS/MS with FAIMS allowed the identification of 221 HCPs among which 158 were reliably quantified for a global amount of 880 ng/mg of NIST mAb Reference Material. Our methods have also been applied to commercial DPs and demonstrate their ability to dig deeper into the HCP landscape with the identification of 60 and 67 HCPs, and accurate quantification of 29 and 31 of these impurities in nivolumab and trastuzumab respectively, with sensitivity down to the sub-ng/mg of mAb level

High-throughput proteomics platform for clinical applications

Project description:Clinical proteomics holds the promise to accelerate the discovery of disease biomarkers, as well as to predict disease trajectories. Here we present a new platform for high-throughput plasma and serum proteomics, which combines an automated sample preparation workflow, robust high-flow liquid chromatography, and an optimized SWATH-MS acquisition scheme as well as data processing workflow. The process requires as little as 5uL serum or plasma and makes use of fast 5-minute chromatographic gradients. The dataset shows the robustness and precision of the workflow and consists of commercial plasma and serum samples that were distributed in 4 different 96 well plates and injected within a sample series of 417 serum injections. Further, the dataset includes of injections of a single sample (pooled from 32 prepared commercial serum samples) every 10 injections.

Ion mobility fractionation coupled to PASEF for enhanced proteome coverage

Project description:Data provided report the use of trapped ion mobility spectrometry (TIMS) to fractionate ions in the gas phase based on their ion mobility (V⋅s/cm2) followed by parallel accumulation serial fragmentation (PASEF) in a quadrupole time-of-flight instrument. TIMS fractionation coupled to DDA-PASEF allowed for the detection of approximately 7,000 proteins and over 70,000 peptides per overall run from 200ng of human (HeLa) cell lysate per injection using a commercial UPLC column with a 90-minute gradient. This project also explored the utility of TIMS fractionation to generate a DDA library for downstream DIA analysis using shorter LC gradients (20 minutes) as well as lower sample input. Using a 20min gradient, we identified 4,092 and 6,654 proteins on average per run, respectively, from 10ng and 200ng of human (HeLa) cell lysate input based on a TIMS-fractionated library consisting of 82,214 peptides derived from 7,615 proteins.
