Project description:Soil alkalinity greatly affects plant growth and crop productivity. Although RNA-Seq analyses have been conducted to investigate genome-wide gene expression in response to alkaline stress in many plants, the expression of alkali-responsive genes in rice has not previously investigated. In this study, the transcriptomic data were compared between an alkaline-tolerant [WD20342 (WD)] and an alkaline-sensitive [Caidao (CD)] rice cultivar under control and alkaline stress conditions. A total of 962 important alkali-responsive (IAR) genes from highly differentially expressed genes (DEGs) were identified, including 28 alkaline-resistant cultivar-related genes, 771 alkaline-sensitive cultivar-related genes and 163 cultivar-non-specific genes. Gene ontology (GO) analysis suggested the enrichment of IAR genes involved in response to various stimuli or stresses. According to KEGG pathway analysis, the IAR genes were related primarily to plant hormone signal transduction and biosynthesis of secondary metabolites. Additionally, among these 962 IAR genes, 74 were transcription factors and 15 occurred with differential alternative splicing between the different samples after alkaline treatment. Our results provide a valuable resource on alkali-responsive genes and should benefit the improvement of alkaline stress tolerance in rice.

Project description:Mesembryanthemum crystallinum (common ice plant) is one of the most important halophyte plants for plant stress biology research. In this study, we established an efficient Agrobacterium-mediated transformation method in ice plant and confirmed that ice plant can sustain gene overexpression for four weeks. Expression of a salt-induced transcription factor McHB7 (OE) reached the highest level at seven days after infiltration. Under salt and drought stresses, the growth of OE was better than wild type (WT), and the activities of redox enzymes and chlorophyll contents were higher in OE than the WT. Using proteomics, 475, 510 and 378 proteins were identified to be significantly changed in the OE lines under control, salt, and drought conditions, respectively. Most increased proteins were involved in various processes including Calvin cycle, citric acid cycle, glycolysis, and antioxidant pathways. Some were found to participate in ABA biosynthesis or response. Metabolomics revealed that many metabolites and phytohormones in OE were involved in plant growth and development. Also, ABA was increased in OE lines under control, salt, and drought conditions. Yeast one-hybrid analysis showed that McHB7 can bind to ERD and ABA-related motifs. And protein-protein interaction analysis discovered the candidate proteins that were responsive to stresses and hormones (e.g., ABA).

Project description:Overexpression (OE) of phospholipase C (PLC) promotes drought stress tolerance in various plant species. How PLC contributes to this phenotype is unknown. To investigate this, transcriptomic analyses of drought-stressed Arabidopsis plants were performed in wild type (WT) and four distinct PLC-OE backgrounds. To be able to measure the earliest responses in both root- and shoot tissues, a vermiculite-based assay was developed. Subsequent transcriptomics analyses revealed that WT plants responded relatively strongly to the drought, whereas all PLC-OEs lines responded to a lesser extent. Changes in various pathways were observed that were differentially regulated in WT. These include, i) several phospholipid metabolism genes, which may counteract the overexpression of PLC activity, ii) genes involved in the circadian rhythm, shifting to a more night-like expression pattern for the PLC-OE lines, iii) downregulation of several light reaction-related genes, and iv) upregulation of genes involved in the brassinosteroid signalling pathway. In the PLC-OE lines, a subset of genes involved in auxin signalling was found to be differently regulated under drought. Similarly, genes upstream of H2O2 production were found upregulated, while ROS-induced genes were downregulated. Though unable to pin point the primary cause of the drought tolerant phenotype in PLC-OE plants, several novel connections were identified, which are highlighted and discussed in more detail.

Project description:Alteration in gene expression accompanying initial stages of allopolyploidy is a prominent feature in plants, but its spectrum and model are highly idiosyncratic. We used multi-colour GISH to identify individuals from two nascent allohexaploid wheat lines between Triticum turgidum and Aegilops tauschii, which had a transgenerationally stable chromosomal constitution mimicking that of common wheat. We performed genomewide analysis of gene expression for these plants along with their parental species using the Affymetrix GeneChip Wheat Genome-Array. Comparison with parental species coupled with inclusion of empirical mid-parent values (MPVs) revealed two patterns of alteration in gene expression in the allohexaploid lines: parental dominance expression and nonadditive expression. Genes involved in each altered pattern could be classified into three distinct groups, stochastic, heritable and persistent, based on their transgenerational heritability and inter-line conservation. Whereas both altered patterns of gene expression showed a propensity of inheritance, identity of the involved genes is stochastic, consistent with the involvement of diverse Gene Ontology (GO) terms. Nonetheless, those genes showing nonadditive expression exhibited a significant enrichment for vesicle-function. Our results suggest global alteration in gene expression conditioned by nascent allopolyploidy likely play functional roles in stabilization and establishment of the newly formed plants, and consequential to evolution.

Project description:Mesembryanthemum crystallinum (common ice plant) is one of the facultative halophyte plants, and it serves as a model for investigating the molecular mechanisms underlying its salt stress response and tolerance. Here we cloned one of homeobox transcription factor (TF) gene McHB7 from ice plant, which has 60% similarity with the Arabidopsis AtHB7. Overexpression of McHB7 in Arabidopsis (OE) showed that the plants had significantly elevated relative water content (RWC), chlorophyll content, superoxide dismutase (SOD) and peroxidase (POD) activities after salt stress treatment. Proteomics analysis identified 145 to be significantly changed in abundance, and 66 were exclusively increased in the OE plants compared to wild type (WT). After salt treatment, 979 and 959 metabolites were significantly increased and decreased in OE plants compared to the WT, respectively. The results demonstrated McHB7 can improve photosynthesis and increase the leaf chlorophyll content, and affect TCA cycle by regulating metabolites (e.g., pyruvate) and proteins (e.g., citrate synthase). Also, McHB7 modulates the expression of stress-related proteins (e.g., superoxide dismutase, dehydroascorbate reductase and pyrroline-5-carboxylate synthase B) to scavenge reactive oxygen species and enhance plant salt tolerance.

Project description:Hexaploid wheat is the most important cereal crop with the biggest planting area in the world, while its production is dramatically decreased by salt stress. Ethylene is a stress hormone, which improves salt tolerance in plants by regulating adaptive changes in gene expression level. Proteomic analysis provides an efficient method to excavate downstream functional genes in a large scale. In order to clarify the ethylene regulated salt response pathway in wheat, the roots and shoots 2-week-old wheat seedlings of cultivar ‘Qingmai 6’ treated with salt, salt and ethylene precursor ACC, and salt and ethylene signaling inhibitor 1-MCP were collected, respectively, and analyzed with untreated samples by proteomic analysis in this research.

Project description:Within the complex wheat flour proteome, the gluten proteins have attracted most of the attention because of their importance in determining the functional properties of wheat flour doughs and their roles in human health conditions such as celiac disease and food allergies. However, certain non-gluten proteins also trigger immunological responses but may be present in flour in low amounts or obscured by the more abundant gluten proteins in two-dimensional gels of total protein preparations. Non-gluten proteins were preferentially extracted from the flour with a dilute salt solution and separated by two-dimensional gel electrophoresis. Proteins in 172 gel spots were identified by tandem mass spectrometry after cleavage with trypsin or chymotrypsin. Fifty-seven different types of non-gluten proteins were identified, including 14 types that are known or suspected immunogenic proteins. The predominant proteins in 18 gel spots were gluten proteins. Transgenic wheat lines in which specific groups of gluten proteins were suppressed by RNA interference were used to estimate the amount of carry-over of gluten proteins in the salt-soluble protein fraction. Analysis of salt-soluble proteins from a transgenic line missing omega-1,2 gliadins demonstrated that certain omega-1,2 gliadins were present in large amounts in the salt-soluble fraction and obscured relatively small amounts of beta-amylase and protein disulfide isomerase. In comparison, analysis of a transgenic line in which alpha gliadins were absent revealed that glyceraldehyde-3 phosphate dehydrogenase was a moderately abundant protein that co-migrated with several alpha gliadins. The proteomic map of the non-gluten protein fraction of wheat flour developed in this study complements a proteomic map of the total flour proteins developed previously for the same cultivar. Knowing the identities of low abundance proteins in the flour as well as proteins that are hidden by some of the major gluten proteins on two-dimensional gels is critical for studies aimed at assessing the immunogenic potential of wheat flour and determining how the growth conditions of the plants affect the levels of specific immunogenic proteins in the flour.

Project description:Hybrid chlorosis, one of the hybrid incompatibilities, has frequently been reported in inter- and intraspecific crosses of allopolyploid wheat. In our previous study, hybrid chlorosis was observed in the wheat triploids between a tetraploid wheat cultivar Langdon and four Ae. tauschii accessions and in their derived synthetic hexaploids. However, the molecular mechanisms underlying hybrid chlorosis are not well understood. Here, we performed cytological and comparative gene expression analyses in leaves to characterize the abnormal growth in wheat synthetics showing mild and severe chlorosis symptom. In addition, disease resistance was comparatively assessed. A number of carbohydrate metabolism- and defense-related genes were markedly up-regulated in the hybrid chlorosis lines, and abnormal chloroplasts were formed in the mesophyll cells before the leaves turned to be yellowish. The mild chlorosis plants showed increased resistance to a wheat blast fungus, although little significant differences of agricultural traits were found between the wild-type and mild chlorosis-showing plants. These observations suggest that the senescence processes might be accelerated in the hybrid chlorosis lines of wheat synthetics. Moreover, the negative effects on biomass can be minimized and the substantial fitness may be obtained under pathogen-polluted conditions in the mild chlorosis-showing wheat synthetics.
