Project description:The RNA sequencing approach was utilized to carry out a comparative transcriptome analysis between Streptomyces hygroscopicus 5008 wild-type and a genetically engineered strain. The A-factor-like cascade play an important role in the regulation of validamycin biosynthesis by Streptomyces hygroscopicus 5008, and the pleiotropic regulator AdpA-H may positively regulate the transcription of gene cluster for the biosynthesis. shbR1 and shbR3 as the A-factor receptor homolog genes, could repress the transcription of AdpA-H. By tandem deletions of these genes, the production and productivity of validamcyin was significantly enhanced. To explore the effects of the shbR1/R3 double deletion of the overall cellular metabolism, the RNA sequencing approach was utilized to carry out a comparative transcriptome analysis between wild-type and shbR1/shbR3 double mutant (genetically engineered strain).

Project description:Gene expression cascade in a plant is altered in times of stress. Reprogramming of the expression profiles of genes is required for a robust and specific response. Until now, tomato transcriptomic alteration in response to Alternaria fungal stress were not known. This study presents the profile of genes that are differentially expressed during Alternaria stress in local tomato cultivar (Pusa Ruby). Facultative predation expands the ecological repertoire of Streptomyces

Project description:Soil is a rich environment for microbes, where they compete for space and resources. Streptomyces bacteria are well-known for their ability to synthesize natural products, particularly antibiotics, that are used in chemical defense against competing microbes. Here we show that Streptomyces are, in fact, predatory bacteria. Upon encountering yeast cells, Streptomyces initiate the production of numerous enzymes that digest the cell wall and cell membrane. In addition, the interaction triggers the production of natural products that destabilize the yeast cell membrane. Collectively these actions lead to the death of yeast cells and release of cellular building blocks that Streptomyces can use as nutrients. The work fundamentally shifts the paradigm of how Streptomyces are perceived within the soil microbiome ecosystem.

Genome-wide analysis of Alternaria stress-responsive microRNAs in tomato

Project description:MicroRNAs are crucial regulator of reprogramming of gene expression cascade during plant-pathogen interaction. We have used tomato (Pusa Ruby) plant and early blight pathogen, Alternaria for the analysis of tomato miRNA expression profiles in a compatible interaction. Illumina next generation sequencing (NGS) technique based whole transcriptome analysis revealed that, (i) about 188 known miRNAs, ranging from 18nt to 24nt expressed in tomato, which belonged to 124 miRNA families and (ii) both conserved and Solanaceae specific miRNAs were differentially expressed. Most of the miRNAs were down-regulated, and around 7 miRNAs were highly differentially regulated (log2FC ≥ ±3). Furthermore, using stringent selection criteria we could detect approximately 74 putative novel miRNAs. GO terms enrichment and KEGG pathway analyses of predicted targets of differentially expressed miRNAs have been performed to identify the pathways that were perturbed during the infection. Identification of a regulatory cascade that activates chloramphenicol biosynthesis in Streptomyces venezuelae

Project description:Specialised metabolites made by the genus Streptomyces form the basis of 55% of clinically used antibiotics as well as cancer therapeutics, immunosuppressants and other anti-infectives. Streptomyces venezuelae is a model for the genus because it is fast-growing, sporulates in liquid culture within 24 hours and coordinates production of the antibiotic chloramphenicol with sporulation. In this work we demonstrate that chloramphenicol biosynthesis is controlled by a regulatory cascade involving the developmental transcription factors OrrA, WblA and AdpA. OrrA directly activates the production of the WhiB-family protein WblA which binds to 90 target gene promoters, including adpA. AdpA is a pleiotropic regulator that directly activates chloramphenicol biosynthesis, and we propose that deletion of orrA or wblA results in an increase in the levels of AdpA which in turn leads to the increase in chloramphenicol biosynthesis observed in these mutants.
