Multiomics implicate gut microbiota in altered lipid and energy metabolism in Parkinson’s disease

ABSTRACT: We aimed to investigate the link between serum metabolites, gut bacterial community composition, and clinical variables in Parkinson’s disease (PD) and healthy control subjects (HC). A total of 124 subjects were part of the study (63 PD patients and 61 HC subjects). 139 metabolite features were found to be predictive between the PD and Control groups. No associations were found between metabolite features and within-PD clinical variables. The results suggest alterations in serum metabolite profiles in PD, and the results of correlation analysis between metabolite features and microbiota suggest that several bacterial taxa are associated with altered lipid and energy metabolism in PD.

Proteomic profile of saliva in Parkinson’s disease patients.

Project description:Parkinson’s disease (PD) is a progressive neurodegenerative disorder. Lewy pathology involves numerous organs. Submandibular glands are affected in about 75% of in vivo cases, with higher rates of positive findings in post-mortem histopathological studies. Salivary microbiome composi-tion in PD patients is also different than in healthy patients. Therefore, we hypothesize that saliva may serve as a potential source of biomarkers of Parkinson’s disease. To evaluate and compare the salivary proteome of PD patients and healthy controls (HC). Salivary samples from 39 subjects (24 PD patients mean age 61.6 8.2 and 15 HC mean age 60.96.7) were used. Saliva was collected 30 minutes after rinsing mouth with tap water, in the morning hours, using RNA-Pro-Sal kits. Samples were immediately frozen at -80oC after collection. Label-free LC-MS/MS mass spectrometry was performed to comprehensively characterize the proteome of the saliva. IPA analysis of upstream inhibitors was performed. A total of 530 proteins and peptides were identified. We observed significantly lower concentrations of S100-A16, ARP2/3 and VPS4B in PD group vs controls. Additional IPA analysis indicated PD98059 to be most significantly activated and beta-estradiol most significantly inhibited upstream regulators. Conclusions: Very limited data on the salivary proteome of PD subjects is available. The results of our analysis indicate that the salivary proteome of PD patients might be different than that of healthy controls. We observed significantly lower concentrations of proteins involved in inflammatory processes, exosome formation and adipose tissue formation among others. Upstream regulator analysis indicated several proteins previously associated with neurodegeneration to drive the differential protein expression in saliva. The main limitations of the study are variability of expression of proteins between subjects in the two groups and variations caused by external factors.

Transcriptomic alterations in fibroblast from parkinson's disease patients at high glucose levels

Project description:In this study, we evaluate the hypothesis that molecular pathways in a cell model of Parkinson’s disease (PD) could be altered depending of glucose levels. We cultured fibroblasts from sporadic PD (sPD; n=4), PD patients carrying LRRK2 mutations (LRRK2-PD; n=3) and healthy controls (HC; n=4) at high (25 mM) and low (5 mM) glucose and analysed the transcriptome profile by using whole RNA sequencing. We found 1439 differentially expressed transcripts (DET) comparing HC with overall PD cases. These genes are related with THE gene ontology terms cytosqueleton, cell adhesion, protein translation and ribosomes, mitochondrial electron transport between others, when cultured at 25 mM of glucose. However, at 5 mM there are virtually no gene expression changes in PD compared to controls. When compared between 5 and 25 mM condition separately for each group HC and PD, we found 1482 DET in controls, and 3381 in PD cases, but only found altered significant gene ontology terms in PD. These findings suggest that high glucose levels cause specific molecular changes in fibroblasts which is exacerbated in PD, potentially leading to non adaptive changes. This work emphasizes the importance of energetic balance in PD and the need of further research about the role of glucose levels in clinical studies.

Proteomics and machine learning identify a distinct blood biomarker panel to detect Parkinson’s disease up to 7 years before motor disease

Project description:Parkinson’s disease (PD) is increasing in prevalence, yet we lack readily available and non-invasive diagnostic biomarkers. An unbiased discovery proteomics study in plasma from PD patients and healthy controls (HC, phase 0) showed increased inflammation and decreased Wnt-signalling. To validate these findings, a targeted and multiplexed assay was developed and applied to a phase I cohort consisting of 99 de novo PD, 36 HC, and 18 subjects with polysomnography-confirmed isolated REM-sleep behaviour disorder (iRBD). In phase II, the multiplexed panel was refined and applied to a second cohort, focusing on the earliest stage of the disease by analysing 54 individuals with confirmed iRBD including longitudinal follow-up samples. A machine learning model, based on the expression of eight proteins, correctly identified all PD patients (phase I) and classified 79% of the iRBD as PD (phase II) up to 7 years before phenoconversion. Several of the identified biomarkers correlated with motor and non-motor symptom severity. This specific blood pattern was already evident in most iRBD cases, indicating pre-motor molecular events. This allows for the early identification of subjects at risk for PD in a blood test years before motor disease, which could support stratifying participants in future clinical trials aimed at preventing PD.

Clinically relevant metabolic subtypes of lung cancer for immunotherapy

Project description:The metabolic pathway subtypes (MPSs) showed distinct differences in outcomes from anti-PD-(L)1 treatment. Using metabolic pathway–based clustering, we identified clinically relevant metabolic signatures that may be used to determine the efficacy of immuno-oncology drugs in non-small cell lung cancer (NSCLC). These findings suggest that metabolic features play a critical role in shaping the response to immuno-oncology therapies. To establish these relationships, we integrated individual clinical data, including clinicopathologic and genomic variables, as well as survival information, into the transcriptional analysis.

Classification of Parkinson’s Disease and Delineating Progression Markers from the Sebum Volatilome

Project description:<p>Parkinson's Disease (PD) has been associated with a distinct odour, which emanates from the skin and is strongest in sebum-rich areas. In this study, sebum was sampled from participants using cotton gauze and the volatile components emanating from these swabs were analysed directly with thermal desorption gas chromatography-mass spectrometry (TD GC-MS). We analysed subjects with clinically established PD (n=46) along with healthy controls (n=28) sampled from two sites. The volatilome profiles obtained for PD and control cohorts were compared with the profile of participants (n=9) with idiopathic REM sleep behaviour disorder (iRBD) to investigate metabolite changes in probable prodromal PD. We also compared PD participants sampled at yearly intervals for a total of three years. Volatile compounds from TD GC-MS analysis were found in different quantities between PD, control and iRBD subjects. We found 55 significant features where abundance in samples from individuals with iRBD was intermediate between that found for PD and control samples. Significant features were found to be alkanes and fatty acid methyl esters (FAMEs), with other metabolites identified as an aldehyde, purine and tropinone. In olfactory analysis of the iRBD samples three out of nine were classified PD, and on clinical follow up two of these showed PD symptoms. Further, when analysing the volatilome from longitudinal PD sampling, almost two-thirds of the significant features showed differential regulation over the three visits. Our findings support the use of sebum as an accessible biofluid rich with measurable volatile compounds which alter in abundance in individuals with PD and iRBD, as the disease progresses.</p>

Microglia-like cells derived from patients with panic disorder

Project description:We used a model to induce patient-derived microglia-like cells (iMGs) to clarify the molecular characteristics and function of Panic disorder patient-iMGs (PD-iMGs). We established iMGs from 14 PD patients and 10 healthy controls (non-psychiatric controls, HC). We analyzed the phenotype of the PD-iMGs by RNA sequencing. The PD-iMGs clustered together distinct from HC-iMGs. Gene set enrichment analysis revealed the involvement of cholesterol biosynthesis and steroid metabolism in PD-iMGs.

Quantitative Analysis of lncRNAs expression profiles between TB patients and healthy controls

From 15,683 denoted lncRNAs, 5076 lncRNAs were identified to be differentially expressed (TB/HC > 2 or TB/HC< 0.5) in peripheral blood mononuclear cells (PBMCs) between TB and healthy subjects.

Comparing lens epithelium gene expression profiles between highly myopic and emmetropic eyes

Project description:Clinical observations suggest increased size of lens in highly myopic subjects compared with emmetropic subjects. The layer of anterior lens epithelial cell membrane, being the most metabolically active part of the lens, can be easily acquired during standard lens surgery and is an ideal sample to study the gene expression difference between lens of different populations. In this study, to investigate the possible molecular mechanisms underlying different features of lens between highly myopic and emmetropic subjects, gene expression profiling of lens epithelia of corresponding population was conducted.

Gene expression profiling of substantia nigra: a post-mortem study in Parkinson's disease and control subjects

Project description:Introduction: Parkinson's disease (PD) is characterized by bradykinesia, tremor, and rigidity; in addition, postural instability sets in as the disease progresses. Non-motor symptoms of the disease include cognitive, behavioral, and neuropsychiatric changes, sensory and sleep disturbances that may precede the motor symptoms of the disease itself. The peculiar pathological features of PD are decreased dopaminergic neurons and dopamine levels in the substantia nigra pars compacta and pontine locus ceruleus. The study of the transcriptome plays a major role in the identification of genes and gene regulatory mechanisms in multifactorial neurodegenerative diseases such as Parkinson's disease itself. Therefore, we proposed to study the transcriptome directly in the midbrain containing the "Substantia nigra.The study was performed in 8 subjects with PD and 6 normal control subjects, using next-generation sequencing (NGS) technologies. Results: With the use of an ad hoc bioinformatics pipeline, gene expression profiles in the different PD subjects were obtained and compared to those of controls. In detail, the results obtained from the data analysis indicated 92 differentially expressed genes (FDR-adjusted p value ≤0.05 and fold-change less than -1.5 or greater than +1.5) of which 33 genes were up-regulated while 59 were down-regulated. Conclusions: Functional analysis of the differentially expressed genes revealed several genes involved in different canonical pathways indicating their likely significant role in Parkinson's disease.
