Metabolomics Analysis of HOG-EV and HOG-R132H Cells with and without BAY 2402234 Treatment

ABSTRACT: HOG cells were plated in 6-well plates (0.5 × 10^6 cells per well). 24 hours later, HOG-EV or HOG-R132H cells were treated for 24 hours with 10 nM BAY 2402234 or DMSO. Cells were then harvested for LC-MS analysis.

Identification of drivers and therapeutic vulnerabilities in anti-androgen resistant prostate cancer cells

Project description:Inhibition of the androgen receptor (AR) by anti-androgens is the standard treatment for castration resistant prostate cancer (CRPC), but it inevitably leads to the development of resistance. We generated two multi anti-androgen resistant cell-line models by treatment of LNCaP cells with enzalutamide (ResA) and RD-162 (ResB). Both cell-lines have an AR independent, non-neuroendocrine phenotype. To identify the resistance mechanisms we performed RNASeq analysis. To this end, the three cell-lines were plated in medium with 5% dextran-coated charcoal (DCC) treated FCS at a density of 1 million cells/well in 6-well plates. After 24 hours of steroid starvation the cells were treated with 10 nM of the androgen dihydrotestosterone (DHT), 10 µM of the anti-androgen enzalutamide, a combination of the two, or vehicle (DMSO) for 18 hours.

Transcriptome profiling of NCI-H2030 cell line treated with adagrasib, K-975 and adagrasib+K-975

Project description:NCI-H2030 lines were seeded in 6-well plates in complete culture medium and cultured at densities allowing exponential growth: 50000 cells/well. After 24 h, compounds were added (DMOS, adagrasib (30 nM), K-975 (100 nM) and adagrasib (30 nM)+K-975 (100 nM)) at a final percentage of 0.2% DMSO. Twenty-four hours after compounds addition, cells were used for transcriptomic profiling.

Secretoneurin: A new hormone? Auratus: The goldfish environmental genomics project

Project description:The objectives of this study were to examine the effect of secretoneurin (SN) on pituitary gene expression. A mixture of goldfish pituitaries from both males and females were dispersed using Typsin type II and DNase II enzymes. The cells were plated in 24-well culture plates at a density of ~2.5 x 105 cells/well. After at least 12-hr plating period, cells were washed with testing medium and pre-incubated for 1 hr to stabilize basal LH secretion. Dispersed pituitary cells were treated with 10 nM gfSN for 12 hours in static incubation after which the cells were carefully washed by 1X PBS. Total RNA was isolated by utilizing RNeasy Micro Kit (QIAGEN GmbH, Hilden, Germany) following the company’s standard protocol. RNA concentrations were determined using the NanoDrop ND-100 spectrophotometer (Thermo Scientific, Wilmington, DE). cDNA synthesis, cDNA purification and microarray slide hybridization followed our validated and established microarray protocol (Martyniuk et al., 2006; Zhang et al., 2009; Popesku et al., 2010).

Project description:To delineate the transcriptomic changes induced by AD80 relative to sorafenib, we performed RNA-sequencing (RNA-seq) on HUH7 and THLE5B cells treated for 24 hours with either DMSO, sorafenib, or AD80 near respective growth inhibitory GI50 values. HUH7 cells were plated in 6 well plates, treated for 24 hrs with 0.1% DMSO, 5 µM sorafenib, and 50 nM AD80. Cells were collected in “RNAlater”, a RNA storage buffer, and RNA was collected same day using the Qiagen RNeasy mini kit.

Breast cancer cell line panel stimulated with estradiol

Project description:A panel of twelve breast cancer cell lines (ATCC) were exposed to 0, 1 or 10 nM 17β-estradiol (E2) for 16 hours. Cells were maintained in DMEM/F12 1:1 (DF) supplemented with 10% or 20% fetal calf serum (FCS) or 20% FCS and 0.01 mg/ml insulin. Two days before experiments, cells were seeded in 60 mm plates in DF with charcoal stripped phenol red-free serum supplemented with non-essential amino-acids and pen/strep, at a density such that 75%-90% confluence was obtained by the time of harvesting. Medium was refreshed 24 hours before exposure to 1 nM E2, 10 nM E2 or DMSO (control) for 16h. Subsequently cells were harvested and RNA was extracted using the Nucleospin RNA isolation kit (Macherey-Nagel).

Project description:RNA-seq data were obtained from hTERT immortalized human prostate transit amplifying EP156T cells (+/- 10 nM R1881 for 48 hrs), progeny tumorigenic EPT3-M1 cells recovered from mouse metastatic tumor (+/- 10 nM R1881 for 48 hrs) and the prostate cancer cell lines LNCaP (+/- 10 nM R1881 for 48 hrs), VCaP (+/- 1 nM R1881 for 24 hrs) and 22Rv1 (+/- 1 nM R1881 for 24 hrs) (obtained from the American Type Culture Collection). All cells were either stimulated or not stimulated with the synthetic androgen R1881 (1 or 10 nM for 24 or 48 hrs) prior to lysis (Qiagen miRNeasy minikit lysis buffer) and total RNA purification and DNase treatment.

High-throughput high-multiplexed screening for splicing factors

Project description:An arrayed library containing pooled siRNAs targeting 18,480 human genes (Dharmacon, Lafayette, CO) was screened as previously described (Roosing et al., 2015).Briefly, 384-well plates with optical bottom (Greiner Bio-One, Monroe, NC) were spotted with 1 μl of 0.5 μM siRNA. Reverse transfection was next performed using Lipofectamine RNAiMAX at the final siRNA concentration of 10 nM. Culture medium was replaced with DMEM 24 hrs after transfection and cells were incubated for additional 48 hrs before lysis in SDS buffer for downstream analysis. These siRNAs were distributed in 57 plates, and after screen, we pooled 4 bar-coded plates for sequencing per Illumina sequencing lane.

Unravelling the mechanism of action of Tofacitinib on immune cell trafficking through IBD-associated microvasculature

Project description:In order to investigate the effect of tofacitinib on leukocyte trafficking through primary HIMEC from patients with UC, we designed a pilot experiment with the aim to establish the most efficient JAK inhibiting dose. For this purpose, we performed a dose-dependent experiment on UC-derived HIMEC, assessing Peripheral Blood Mononuclear Cells (PBMC) transmigration and using a range between 10 and 300 nM (10, 50, 100, 300 nM), according to the literature. More in detail, in a Transwell system (Figure 1), 500.000 PBMC, in 3 replicates, have been plated on confluent monolayers of untreated or Tofacitinib pre-treated (24 hours) UC-HIMEC at the various concentrations. After 18 hours of incubation transmigrated PBMC have been counted and their phenotype characterized by FACS. In order to avoid any direct effect of Tofacitinib on PBMC, the 18 hour- long incubation has been performed in the absence of the drug.
