Whole-exome sequencing

ABSTRACT: WES library was prepared using SureSelect Human All Exon Kit (Agilent, V5) following the manufacturer’s protocol. Libraries were sequenced on Illumina NovaSeq platform, with the aim to obtain sequencing depth of 200× and 100× for tumor and normal tissue, respectively.

Project description:Human PCNSL tumor samples were obtained surgically from clinical patients confirmed by pathology from our hospital. After sample collection processing and suspensions, we performed scRNA-seq following the manufacturer’s protocol. Briefly, the cells were washed with PBS and resuspended in 500 μl PBS. scRNA-seq libraries were prepared using a Chromium Single cell 3’ Reagent kit, version 2. Amplified cDNA and final libraries were evaluated using a High Sensitivity DNA Kit (Agilent Technologies). Sequencing was performed on NovaSeq 6000 (Illumina) at a depth of approximately 400M reads.

Methylation status of CD4+ and CD11b+ cells from Dnmt3a+/+ or Dnmt3aR878/+ mice

Project description:Splenic CD11b+ and CD4+ cells were isolated from Dnmt3a+/+ or Dnmt3aR878/+ mice using LS columns on the magnetic field of QuadroMACS Separator according to the manufacturer’s instructions (Miltenyi Biotec), and the High-Molecular-Weight (HMW) DNA of cells were isolated using MagAttract HMW DNA Kit according to the manufacturer’s instructions (Qiagen). WGBS was performed using the Zymo-Seq WGBS Library Kit (Zymo research) according to the manufacturer’s recommendations at the High Throughput Sequencing Core of Children’s Hospital of Philadelphia, PA, USA. The sequence was generated on Illumina NovaSeq 6000 using NovaSeq 6000 S4 Reagent Kit v1.5 (200 cycles) at 40X coverage

Single cell sequencing data of CD34+ AML stem/progenitor cells derived from AML patients before and after cusatuzumab treatment

Project description:Purpose: The goal of this study was compare the transcriptional profile of CD34+ AML stem/progenitors derived from newly diagnosed AML patients at diagnosis and after treatment with the anti-CD70 antibody cusatuzumab as a monotherapy on a single cell level. Methods: Barcoded cDNA from at least 977 CD34+ cells from patients C8 and C10 was prepared using the Chromium Single Cell 3′ Library (v2 Chemistry) & Gel Bead Kit on a Chromium Controller according to the manufacturer’s recommendations (10XGenomics). The barcoded cDNA was further processed into scRNA-seq libraries and sequenced on a NovaSeq 6000 instrument using NovaSeq Control Software v1.6 (Illumina). Libraries were sequenced with 100 cycle S1 flow cell kits using the following paired-end configuration: 26 bp Read 1, 91 bp Read 2. Results/Conclusion: Cusatuzumab monotherapy triggers gene signatures related to myeloid differentiation and apoptosis in CD34+ AML stem/progenitor cells

Processed RNA-seq of 95 lung adenocarcinoma samples

Project description:The AllPrep DNA/RNA mini kit (Qiagen) was used for RNA extraction following manufacturer’s instructions. Libraries were prepared using the Illumina TruSeq stranded mRNA protocol and sequenced on the NovaSeq 6000 system at the Center for Translational Genomics (www.ctg.lu.se) in Lund, Sweden. Demultiplexing was performed using the bcl2fastq2 software v2.18.0.12 (Illumina) with default settings and the quality was checked with FastQC v0.11.3. Reads were mapped to the GRCh38 reference genome using the HISAT2 software v2.1.0 and annotation files from release 103. Finally, RNA-sequencing (RNA-seq) expression data in FPKM were calculated with StringTie v1.3.4d.

Angptl5 restricts primitive hematopoiesis by modulating retinoic acid signaling in zebrafish

Project description:Purpose: Characterization of cell types in angptl5Δ10/Δ10 zebrafish. Methods: The angptl5Δ10/Δ10 embryos were raised in 0.3× Danieau Buffer and harvested at 16 hpf. Collected samples were digested with trypsin into single cell suspension for single cell sequencing. Libraries were constructed with a Chromium Single Cell 3′v3 Reagent Kit (10x Genomics) according to the manufacturer’s protocol for 7350 cell recovery.Sequencing was performed with Illumina Novaseq 6000 according to the manufacturer’s instructions (Illumina). Results: Global amplification of myeloid and erythroid progenitors in angptl5Δ10/Δ10 embryos. Conclusions: Angptl5 regulated primitive hematopoiesis in zebrafish.

Transcriptional regulation by TES and TEAD1 in SNB19 glioblastoma cells: Cut&Tag

Project description:This study uses Cleavage Under Targets and Tagmentation (Cut&Tag) chromatin profiling to map genome-wide binding sites of TES (TEAD1 Epigenetic Silencer, an engineered epigenetic silencer factor consisting of KRAB-hTEAD1(1-166)-DNMT3A/3L with V5 tag) and overexpressed wild-type TEAD1 (HA-tagged) in SNB19 glioblastoma cells. Cut&Tag was performed using the CUTANA protocol (EpiCypher). Three biological replicates were prepared for TES (detected via anti-V5) and TEAD1 (detected via anti-HA), with mouse IgG and rabbit IgG as negative controls. Peak calling identified binding sites for both factors, showing that TES largely preserves the DNA-binding specificity of wild-type TEAD1 while converting it into a transcriptional repressor.

Project description:Purpose: The study was designed to identify transcriptional differences of P0 liver HSCs with different genotypes or different cell size. Method: For RNA-seq, libraries were prepared according to the Smart-seq2 protocol from 100-200 sorted HSCs. Methods: BMP4 induced human gastruloids were harvested on days 2, 4, 6, 8, 10, and 15, and then dissociated into single cells. Libraries were constructed with a Chromium Single Cell 3′v3 Reagent Kit (10x Genomics) according to the manufacturer’s protocol for 10000 cell recovery.Sequencing was performed with Illumina Novaseq 6000 according to the manufacturer’s instructions (Illumina). Results: Definiitve endoderm, yolk sac endoderm, hematopoiesis cell fates were detected in BMP4 induced human gastruloids. Conclusions: BMP4 induced the formation of human gastruloids with a yolk sac-like cavity structure.
