RNA sequencing

ABSTRACT: Library was prepared using TruSeq RNA Access Library Prep Kit (Illumina) which was optimized to provide reproducible result of RNA from FFPE samples. Paired-end 150bp sequencing of the subsequent libraries were performed on Illumina NovaSeq platform, with the aim to obtain ≥ 6 gigabytes (Gb) sequencing data.

Project description:MKN-45 gastric cancer cells were subjected to NNMT knockdown or negative control treatment and cultured in three independent biological replicates per group. Total RNA was extracted using TRIzol reagent, and RNA integrity was confirmed with RIN > 8.0. RNA libraries were prepared using the NEBNext Ultra II RNA Library Prep Kit and sequenced on the Illumina NovaSeq 6000 platform with 150 bp paired-end reads. Differential gene expression analysis was performed to identify transcriptomic changes induced by NNMT knockdown.

Mapping high resolution, multidimensional phase diagrams of physiological protein condensates

Project description:Total RNA-seq was performed on HeLa cells to investigate transcriptomic changes associated with physiological protein condensates. rRNA was depleted using NEBNext rRNA Depletion Kit. Strand-specific libraries were prepared using QIAseq FastSelect and NEBNext Ultra II Directional RNA Library Prep Kit. Sequencing was performed on Illumina NovaSeq X Plus with 2x150 paired-end configuration. Reads were trimmed with Trimmomatic, mapped to human reference genome (ENSEMBL) using STAR, and gene counts generated with featureCounts.

RNA-seq of whole zebrafish embryos at 6 and 10hr post fertilisation

Project description:RNA-seq was performed to reveal the RNA expression profile at two different stages (shield and tail-bud stage) in the embryogenesis of zebrafish (wild type strain AB). Zebrafish embryos were collected at the shield stage and tail-bud stage, which correspond to 6 hours post fertilization (hpf) and 10 hpf, respectively. Total RNA was extracted with miRNeasy Mini Kit, libraries for sequencing were prepared with TruSeq stranded mRNA library prep kit (Illumina), and paired-end sequencing was performed using NovaSeq 6000 (Illumina).

Transcriptome profiling of FGL2-stimulated enteric neural crest cells to investigate metabolic dysregulation in Hirschsprung disease pathogenesis

Project description:This dataset comprises bulk RNA sequencing data from primary mouse enteric neural crest cells (ENCCs) stimulated with fibrinogen-like protein 2 (FGL2) or left untreated as controls. ENCCs were isolated from embryonic day 14–15 C57BL/6J mice and cultured under defined conditions to ensure >95% expression of P75 and nestin markers. Following FGL2 stimulation, total RNA was extracted, and sequencing libraries were prepared using the NEBNext Ultra RNA Library Prep Kit for Illumina. Paired-end sequencing (2 × 150 bp) was performed on the Illumina NovaSeq 6000 platform. The study aims to identify transcriptional changes and signaling pathway alterations induced by FGL2 in ENCCs, providing insights into the role of FGL2-mediated metabolic dysregulation in the pathogenesis of Hirschsprung disease.

Exome libraries were prepared using Illumina Paired_End Genome DNA Sample Prep Kit and captured using Agilent SureSelect Capture Library or Roche EZ Exome capture library. Sequencing was performed on Illumina GAII and HiSeq 2000 platforms in paired end mde, with 80 base pair reads from the final library fragments. Copy number alterations and somatic mutations were identified.</p>

RNA-seqs of SRSF3 and hnRNPK depleted C2C12 cells

Project description:Total RNA was extracted from C2C12 cells transfected with the indicated siRNA using TRIZOL (Thermo Fisher Scientific), and was further purified with Quick-RNA Miniprep Kit (Zymo research) according to the manufacturer’s instructions. The extracted RNA was subjected to RNA-seq at Macrogen, Japan. Briefly, a sequencing library was prepared using the TruSeq Stranded mRNA kit (Illumina), and the library was read on Illumina NovaSeq 6000 (150 bp paired-end reads).

Developmental trajectory of the mouse transcriptome following placental allopregnanolone insufficiency in the somatosensosry cortex, hippocampus and cerebellum

Project description:This study investigates the developmental impact of placental allopregnanolone (ALLO) insufficiency on the mouse brain transcriptome in an age-, sex-, and region-specific manner. We generated mice with reduced ALLO levels by specifically deleting the gene encoding the synthetic enzyme for ALLO (Akr1c14) in trophoblasts using an Akr1c14-floxed mouse with a Cyp19a-Cre mouse. The somatosensory cortex, hippocampus, and cerebellum of both WT and plKO mice were collected from males and females at postnatal days 0, 7, 15, and 30. Libraries were prepared using the Illumina TruSeq Stranded mRNA Library prep kit and sequenced on an Illumina NovaSeq sequencer with 2 x 100 bp paired-end cycles. The analysis reveals sex- and region-specific transcriptomic changes following reduced placental ALLO, with differentially expressed genes associated with inflammatory signaling.
