A melanoma mutation panel for individualized treatment of patient-derived melanoma cell cultures

Project description:Purpose: To identify new targets in melanoma for targeted treatment based on a mutational analysis of melanoma cell lines and subsequent individualized treatment combinations. Experimental Design: A series of 57 melanoma cell lines (mostly short-term cultures) are analyzed for their mutation pattern based on a mutation panel of 83 genes selected from the most abundant mutations (more than 5 % of samples). Of these, 28 cell lines are treated with small molecule inhibitors either as single-agent or combination therapy. Most effective therapies are estimated by Chou Talaley method, applied to multiple drug treatments, based on growth characteristics of melanoma cells during life-cell imaging. Results: In a number of cell lines, combination treatment showed better treatment response rates than monotherapy. BRAFi and an inhibitor of a further pathway is more efficient to induce an anti-proliferative effect than the standard therapy with a BRAFi-MEKi combination. Among these are PI3K/mTOR inhibitor apitolisib either together with a BRAFi or as triple combination with BRAFi/MEKi. A combination of BRAFi and CDK4/6 inhibitor palbociclib also showed significant synergy. The most promising drug combinations in NRASmut cell lines is a triple combination of MEKi, ERKi and and PI3K/mTOR apitolisib, or a combination of MEKi, apitolisib and aurora A kinase inhibitor alisertib. Transcriptomic analysis showed that BRAF and NRAS mutant cell lines could be differentiated by ARHGAP42 and DLD expression, both higher expressed in BRAFmut cell lines, and ARHGAP42 being a putative new target for BRAFmut melanoma cells. Conclusion: Combination treatment of melanoma cells with individual drug combinations based on mutational patterns are sometimes more effective than monotherapy or classical double-agent therapy and may thereby replace classical treatment approaches.

To explore genes whose exon usage was altered during macrophage differentiation, we compared exome of PMA-treated (differentated) and vehicle-treated (undifferentiated) myeloid cell lines. HL60, THP-1, and U937 cells were treated with either phorbol 12-myristate 13-acetate (PMA,30nM) or its vehicle (DMSO) for 3 days, and subjected to exome analysis using Affymetrix human exon 1.0ST arrays.

Effect of decitabine on gene expression in THP-1 or decitabine-resistant THP-1 leukemia cells

Project description:To globally evaluate transcriptome in THP-1 and decitabine-resistant THP-1 cells treated by decitabine, cells were treated with the IC90 dose of decitabine until 90% cell death was reached, then cultured in decitabine-free medium until confluence, followed by another round of decitabine treatment and the treatment cycles were repeated for 3 months to generate decitabine-resistant THP-1 cells. We then performed gene expression profiling analysis using data obtained from RNA-seq of THP-1 or decitabine-resistant THP-1 cells treated with or without decitabine.

Project description:Investigation of interacting effects of TB and IFN-g on gene expression regulation within human macrophage-like THP-1 cells To investigate the effect TB infection has on THP-1 macrophageâ??s response to IFN-g post-infection, in multiple experiments, THP-1 cells were exposed to each of the following four conditions: not treated, IFN-Î³ treated, M. tuberculosis infected and M. tuberculosis infected then IFN-Î³ treated. Total cellular RNA was then extracted. Recovered RNAs were pre-qualified for reproducibility by comparing qRT-PCR results of IFIT-2 and IP10 between replicate experiments. Four most reproducible replicate experiments were then selected for genome-wide mRNA abundance assays using Affymetrix microarray-based technology.

Differential gene expression analysis of pediatric acute myeloid leukemia cell lines treated with azacytidine and panobinostat alone or in combination and compared to vehicle treated cells.

Project description:Pediatric AML cell lines (MV4;11, AML-193 and THP-1) were treated with DNA hypomethylating agent (azacytidine) and a pan histone deactylase inhibitor (panobinostat) alone or in combination. Treatment of AML cell lines with these epigenetic drugs synergistically suppresses cell viability in vitro and in xenograft models in vivo. Data show differential regulation of gene expression in AML cell lines by epigenetic drugs at concentrations which retained cell viability at a minimum of 75% even in the combination treatment.

Project description:This dataset contains the global and terminal proteome of THP-1 and LCL cell lines untreated or treated with phorbol 12-myristate 13-acetate (PMA) and interferon-α2 (IFN-α2), respectively. Extracted proteins were digested with trypsin or V8 protease and protein terminal peptides were isolated with strong cation exchange chromatography or metal oxide-based ligand-exchange chromatography. All peptides were labeled with TMT-tag, and a total of 16 channels were used with quadruplicates of untreated LCL, IFN-α2-treated LCL, untreated THP-1, and PMA-treated THP-1 peptides, respectively. The labeled peptides were fractionated into 24 vials by reversed-phase HPLC at high pH conditions.

Comparison of gene expression pattern of THP-1 cell treated with ATRA and RAD001

Project description:To explore the mechanism related to the induction of monocytic differentiation in AML combination of ATRA and RAD001, gene expression patterns of THP-1 cells were analyzed using the Agilent Whole Human Genome Expression Array. Gene expression patterns of THP-1 cell cultured under four different conditions were analyzed. The conditions were as follows; 1, untreated. 2, treated with ATRA (1mM) and RAD001 (2.5nM). Total RNA was extracted at 5 days after starting treatment.
