ABSTRACT: We obtained discarded human scalp skin samples from plastic surgery and isolated HFs from them by dispase digestion followed by individually pulling the HFs out of dermis. The vast majority of the hsHFs isolated by this method displayed elongated shapes resembling growth phase (anagen). Closer examination showed that no sebaceous gland (SG), interfollicular epidermis (IFE) or dermis was attached to these isolated hsHFs. Scalp samples were collected from Chinese females at age 18 (F18, predominantly black hair), age 31 (F31, grizzled hair), age 59 (F59, predominantly black hair) and age 62 (F62, grizzled hair) respectively. The hsHFs from F18 and F59 black hair samples were collected and sequenced directly. The hsHFs were further sorted into black hsHFs (F31B or F62B) and white hsHFs (F31W or F62W) and sequenced respectively.

Major surgery induces acute changes in DNA methylation associated with immune response pathways

Project description:Using a longitudinal study design, we quantified DNA methylation across the genome in a cohort of 30 elderly patients (average age = 77.9 years (range 62-91)) undergoing major surgery (either elective colorectal surgery, elective hip replacement surgery, and emergency hip surgery following fracture). From each individual, detailed clinical blood measures were collected and DNA methylation was profiled using the Illumina Human Methylation 450 array (g450K arrayh) (Illumina Inc. San Diego, California) in DNA samples isolated from purified PBMCs collected at three time-points: i) immediately before surgery (baseline (BL)), ii) in the morning of post-operative day 1 (POD1) and iii) between post-operative day 4 and 7 (POD4/7) prior to discharge from hospital.

Comparative proteomics analysis of bladder cancer tissues to reveal proteins associated with cancer progression

Project description:The project aimed to determine proteomics changes in Bladder cancer (BCa) tissue from early to more advanced stages of the disease and identify the proteins associated with the progression. The samples used in this study were fresh frozen BCa tissues from patients collected immediately after surgery, with histopathologicaly confirmed disease. Samples were grouped according to the histopathological report in 3 groups: 1) Group 1 (pTa, G1), 2) Group 2 (T1, G2-G3) and 3) Group 3 (pT2-T3, G3). Patients were aged 28–82 years with no significant differences among groups regarding age: Median age (Group 1 (pTa, G1)) =62; Median age (Group 2 (T1, G2-G3)) =58 and Median age (Group 3 (pT2-T3, G3)) =73.5. Each group had 6 samples or 18 samples in total were used for the comparative proteomics analysis by label-free data-independent LC-MS/MS.

Project description:We performed single-nucleus ATAC-seq (snATAC-seq) to profile chromatin accessibility across eight brain regions from C57BL/6J male and female mice at 2, 9, and 18 months of age. Nuclei were isolated from frozen dissected brain regions, tagmented using barcoded Tn5, and sequenced using combinatorial barcoding or 10x Multiome (female samples). Our analysis reveals region- and age-dependent chromatin changes, highlighting regulatory programs associated with aging in specific brain cell types.

RNA-seq right ventricle congenital heart disease paediatric patients

Project description:RV samples were collected from discarded myocardial tissue from paediatric patients under 16 years of age undergoing their first cardiac surgery at Bristol Royal Hospital for Children. Fresh biopsies (10 mg net weight) were collected from surgery from the apex of the RV immediately after institution of cardiac pulmonary bypass and snap frozen upon harvesting. Strand-specific bulk RNA sequencing was performed on whole tissue snap frozen RV biopsies via Genewiz (Azenta). Briefly, total RNA from RV was isolated from 10mg of tissue, with poly-A selection. Sequencing was conducted on Illumina NovaSeq, yielding 2x150bp paired end reads, 30 million read pairs per sample, with >80% of bases with Q30 or higher.

Early-stage cancer biomarkers uncovered in the blood platelet proteome

Project description:Platelets play an important role in tumor growth and at the same time, platelet characteristics are affected by cancer presence. Therefore, we investigated whether the platelet proteome can be used as a source for biomarkers of early-stage cancer. Patients with early-stage lung (n=8) and head of pancreas cancer (n=4) were included, as were healthy sex- and age-matched controls for each subgroup. Blood samples were collected from controls and from patients before surgery. Furthermore, from six of the patients, a second sample was collected two months after surgery. NanoLC-MS/MS-based proteomics was used to quantify and compare the platelet proteome of patients to controls. Also, samples before surgery and after surgery were compared. Analysis revealed that the platelet proteome of patients with early-stage cancer is altered as compared to controls. In addition, the platelet proteome changed after tumor resection. Using the above data, in conjunction with quantitative filtering, we were able to select seven potential platelet-derived biomarkers of early-stage cancer. This pioneering study on the platelet proteome in cancer patients clearly identifies platelets as a new source of protein biomarkers of early-stage cancer.
