ABSTRACT: To monitor dynamic transcriptomic pattern during hADSC differentiation into neuron cells (NCs) and motor neuron cells (MNs), the following 11 time points from two undifferentiation hADSCs cell (G0 and Z0) were evaluated: 0h,0.5 h,1 h, 2 h, 3 h, 6 h, 12 h, 24 h, 48 h, 72 h and 144 h.

Time-course microarray study of Cryptococcus neoformans var. neoformans (JEC20xJEC21) sexual development

Project description:To identify the genome-wide transcriptional changes that occur throughout sexual developmen of C. neoformans, we conducted a time-course microarray experiment spanning six developmental stages to generate a temporal expression pattern for each known gene. C. neoformans a x M-NM-1 co-cultures were grown under sexual development conditions (V8 agar), and RNA was harvested at 0.5, 6, 12, 24, 48, and 72 hours post-mixing. Time points were chosen based on microscopic identification of cell types of interest: fusants, filaments (early and late), basidia, and spores (Figure 1B). Microarray hybridizations were conducted in a loop design, with each sample serving as a reference for the following time point in the experiment (e.g. 0.5 hours vs. 6 hours, 6 hours vs. 12 hours, etc). The experiment spanned six time points of development: 0.5 hours, 6 hours, 12 hours, 24 hours, 48 hours and 72 hours. Hybridizations were conducted in a loop design, with each sample serving as the reference for the consecutive time point - resulting in 5 experimental comparisons: .5hr vs 6 hr, 6 hrs vs 12 hrs, 12 hrs vs 24 hrs, 24 hrs vs 48 hrs, and 48 hrs vs 72 hrs. Each comparison consistent of duplicate hybridizations with dye swaps. Arrays contain duplicate genomes, resulting in eight-fold coverage within each comparison. (total of 20 hybridizations)

Transcriptome analysis of Arabidopsis thaliana and Vibrio vulnificus MO6-24/O by RNA-seq

Project description:In order to analyze the transcripts of Arabidopsis thaliana (Col-0) and Vibrio vulnificus MO6-24/O simultaneously, Vibrio vulnificus MO6-24/O was infiltrated onto Arabidopsis leaves and then leaves were harvested at 0, 3, 6, 12, 24 and 48 h post-infiltration. A total of 31, 128, 303, 219 and 130 differentially expressed genes (DEGs) of Vibrio were up- and down-regulated at 3, 6, 12, 24 and 48 h post-infiltration (hpi). Meanwhile, differentially expressed genes (DEGs) were monitored at 3, 6, 12, 24 and 48 h post-infiltration. A total of 2,097, 1,839, 1,220, 1,170 and 1,383 genes were characterized at each time points in Arabidopsis. Our data clearly indicate that total transcripts of the marine bacterial pathogen V. vulnificus MO6-24/O are detected and analyzed in plant Arabidopsis and two organisms were inter-communicated at the same time under favorable conditions.

MicroRNA array analysis during the regenerative peak following rat liver resection

Project description:The liver has the unique capacity to regenerate after surgical resection. However, the regulation of liver regeneration is not completely understood. We performed miRNA microarray analyses of liver tissue from Wistar rats at different time points after 70% partial hepatectomy (0, 2, 6, 12, 24, 48 hours, and 5 days) and after sham laparotomy (12, 24, and 48 hours). We demonstrate that miRNA expression patterns changed during liver regeneration and that these changes were most evident during the peak of DNA replication at 24 hours after resection. Expression of 13 miRNAs, including five members of the let-7 family, was significantly reduced 12-48 hours after resection, whereas 3 miRNAs were significantly upregulated (> 25% change). We provide a temporal miRNA expression dataset of the regenerating rat liver, which indicates a primary function for miRNA during the peak of DNA replication. These data will assist further functional studies on the role of miRNAs during liver regeneration.

Project description:DNA methylation data derived from total CD4+ T-cells from a cohort of paediatric food allergy. There are 12 food allergic samples (6 activated and matched control), 12 non-allergic samples (6 activated and matched control) collected at birth and resample at 12-months, total 48 samples. Mononuclear cells were either activated with anti-CD3 (0.5 ug/mL) + IL2(20U) or rested in media alone for 24 hours. CD4+ cells were purified and DNA was harvested and bisulphite converted for methylation analysis on illumina HM450K array.
