Project description:ADAR1 is thought to be an immune suppressor maintaining self-tolerance to endogenous nucleic acids. Lack of ADAR1 results in MDA5 (Ifih1) activation and MDA5 deletion rescues ADAR1 null embryonic lethality. We generated liver specific ADAR1; MDA5 double KO mice and performed high throughput sequencing to investigate hepatic inflammation in these mice. Spatial transcriptomics (Visium, 10x Genomics) was performed on FFPE mice liver tissues. Constructed libraries were sequenced on the Novaseq 6000 platform. Over 250 million pairs of mappable reads for each sample were obtained.

Spatial transcriptomic profiling of human pancreatic ductal adenocarcinoma using 10x Genomics Visium platform

Project description:In this study, we performed spatial transcriptomics (ST) to investigate the gene expression features across one normal pancreatic tissue, PC tissue, adjacent tumor tissue, and tumor stroma using 10x Genomics Visium spatial gene expression platform. We generated high-quality spatial gene expression profiles combined with histomorphological information, aiming to reveal the spatial heterogeneity of pancreatic cancer microenvironment and identify spatially restricted gene signatures associated with tumor progression. Sequencing was performed on Illumina NovaSeq 6000 platform, and data processing was conducted using SpaceRanger software with hg38 reference genome. The results revealed that KRT13+FABP5+ malignant cell subpopulation had keratinization characteristics in the tumor tissue. Fibroblasts from adjacent tumor tissue exhibited a tumor-inhibiting role such as “B-cell activation” and “positive regulation of leukocyte activation.” The FGG+CRP+ inflammatory cancer-associated fibroblasts replaced the islets in tumor stroma. During PC progression, the damage to pancreatic structure and function was heavier in the pancreatic exocrine (AMYA2+PRSS1+) than in the endocrine (INS+GCG+). Our results revealed the spatial heterogeneity of dynamic changes and highlighted the significance of impaired exocrine function in PC.

Project description:This project contains single-nucleus multiomic sequencing data generated from hippocampal and frontal cortex tissue collected from wild-type, heterozygous, and C9orf72 knockout mice. Single-nucleus transcriptomic and chromatin accessibility profiles were generated using the 10x Genomics Chromium Single Cell Multiome ATAC + Gene Expression platform to simultaneously measure gene expression and chromatin accessibility within individual nuclei. The dataset was generated to investigate cell type-specific molecular and regulatory alterations associated with reduced or absent C9orf72 function in brain regions relevant to amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD). Libraries were prepared for paired gene expression and chromatin accessibility assays and sequenced on the Illumina NovaSeq 6000 platform.

Spatial transcriptomic analysis of rat gut tissue reveals transcriptional changes associated with high-fat diet and tirzepatide treatment

Project description:This study investigates spatial gene expression changes in rat gut tissue under different dietary and treatment conditions using 10x Genomics Visium spatial transcriptomics. Four experimental groups were analyzed: control diet with PBS treatment (CD_PBS), control diet with tirzepatide treatment (CD_TZP), high-fat diet with PBS treatment (HFD_PBS), and high-fat diet with tirzepatide treatment (HFD_TZP). Spatial transcriptomic libraries were generated using the 10x Genomics Visium platform and sequenced on an Illumina sequencing platform. Raw sequencing data were processed using the SpaceRanger pipeline to generate gene-barcode matrices and spatial coordinates. Downstream analyses included cell type annotation, differential gene expression analysis, and gene ontology enrichment analysis. These data provide insight into the spatial molecular mechanisms associated with metabolic disease and therapeutic intervention.
