Tsai2014 - Cell cycle duration control by oscillatory Dynamics in Early Xenopus laevis Embryos

Project description:During the early development of Xenopus laevis embryos, the first mitotic cell cycle is long (∼85 min) and the subsequent 11 cycles are short (∼30 min) and clock-like. Here we address the question of how the Cdk1 cell cycle oscillator changes between these two modes of operation. We found that the change can be attributed to an alteration in the balance between Wee1/Myt1 and Cdc25. The change in balance converts a circuit that acts like a positive-plus-negative feedback oscillator, with spikes of Cdk1 activation, to one that acts like a negative-feedback-only oscillator, with a shorter period and smoothly varying Cdk1 activity. Shortening the first cycle, by treating embryos with the Wee1A/Myt1 inhibitor PD0166285, resulted in a dramatic reduction in embryo viability, and restoring the length of the first cycle in inhibitor-treated embryos with low doses of cycloheximide partially rescued viability. Computations with an experimentally parameterized mathematical model show that modest changes in the Wee1/Cdc25 ratio can account for the observed qualitative changes in the cell cycle. The high ratio in the first cycle allows the period to be long and tunable, and decreasing the ratio in the subsequent cycles allows the oscillator to run at a maximal speed. Thus, the embryo rewires its feedback regulation to meet two different developmental requirements during early development.

Human embryo and trophoblast proteome

Project description:Comprehensive quantitative proteomic study of human pre-implantation embryo stages reveal dynamic proteome landscape from M2, 8-cell and blastocyst stage, and during trophoblast stem cell (TS) differentiation. Identified key factors in early human embryos and lineage-specific trophoblast proteome profiles, correlated with transcriptomic analyses. This direct proteomic analysis provides a comprehensive analysis of the dynamic protein expression in human embryos during pre-implantation development and a powerful resource to enable further mechanistic studies on human trophoblast development and function.

RNA-seq data of barley embryos of wild-type ‘Sebastian’ and double mutant hvcbp20.ab/hvcbp80.b under control conditions and in the presence of 75 µM ABA

Project description:The spatial transcriptomic analysis of barley embryos in response to 75 µM ABA was investigated using Visium Spatial Transcriptomics (10×Genomics) technology. Embryo sections were collected from wild-type 'Sebastian' and a double mutant hvcbp20.ab/hvcbp80.b impaired in both subunits of the Cap-Binding Complex (CBC): CBP20 and CBP80 at 1 day after imbibition (DAI) under control and 75 µM ABA conditions. Cryosectioned tissues were stained, mounted on Visium slides, and processed for spatial gene expression profiling. Sequencing was performed on an Illumina NovaSeq 6000 platform (paired-end, 151 bp). The data were aligned to the barley reference genome (cv. MorexV3) and used to identify differentially expressed genes (DEGs) across six distinguished embryonic regions: coleoptile, cotyledon, mesocotyl, plumule, scutellum, and radicle. The dataset provides insights into the spatial regulation of ABA-responsive genes in embryos during barley seed germination.

Xenium spatial transcriptomic profiling of mouse lung following pharmacologic inhibition of lactate transport during fibrotic remodeling

Project description:Lactate transport is an important regulator of cellular metabolism and may contribute to fibroblast activation and extracellular matrix remodeling during pulmonary fibrosis. To define the spatial transcriptional landscape associated with pharmacologic inhibition of lactate transport during fibrotic lung remodeling, we performed spatial transcriptomic profiling of mouse lung tissue using the 10x Genomics Xenium Analyzer. Lung sections from mice with bleomycin-induced pulmonary fibrosis treated with inhibitors of monocarboxylate transport were analyzed using the Xenium Prime 5K Mouse Pan Tissue & Pathways panel to generate cell-resolved spatial gene expression maps. The resulting dataset provides spatially resolved transcriptional profiles across epithelial, stromal, endothelial, and immune compartments of the injured lung, enabling analysis of fibroblast activation states and spatial microenvironments associated with fibrotic remodeling.

Spatiotemporal role of the lncRNA Evx1as in embryonic patterning

Project description:We performed spatial transcriptome analysis on cryosections of gastrulating embryos from E6.5 to E7.5 by low-input RNA sequencing (Geo-seq). Careful spatial transcriptomic analysis revealed that the lncRNA Evx1as plays a transient spatiotemporal role in regulating embryonic patterning during gastrulation, yet is dispensable for overall development and survival. Altogether, these results suggest that many lncRNAs are generally dispensable for normal development and survival, but may be selectively required in a particular context in vivo.

Nuclear proteome analysis of mouse preimplantation embryos

Project description:Mouse embryos at the 2-cell to 8-cell stages were collected and treated with acidic Tyrodeâ€™s solution to remove the zona pellucida. Subsequently, embryos were split into single blastomeres, and nuclei were isolated from each blastomere using a micromanipulator. Proteomic samples were then prepared using the in situ digestion of alcohol-fixed cells (iSDAC) method with 50 (2-cell), 216 (4-cell), and 280 (8-cell) nuclei per sample. The nuclear proteome during mouse preimplantation development was identified by label-free quantification.
