Exome sequencing in classic Hairy cell leukaemia reveals widespread variation in acquired somatic mutations between individual tumours apart from the signature BRAF V(600)E lesion

Project description:Whole exome sequencing of 5 HCLc tumor-germline pairs. Genomic DNA from HCLc tumor cells and T-cells for germline was used. Whole exome enrichment was performed with either Agilent SureSelect (50Mb, samples S3G/T, S5G/T, S9G/T) or Roche Nimblegen (44.1Mb, samples S4G/T and S6G/T). The resulting exome libraries were sequenced on the Illumina HiSeq platform with paired-end 100bp reads to an average depth of 120-134x. Bam files were generated using NovoalignMPI (v3.0) to align the raw fastq files to the reference genome sequence (hg19) and picard tools (v1.34) to flag duplicate reads (optical or pcr), unmapped reads, reads mapping to more than one location, and reads failing vendor QC.

Mechanistic Investigation of Lung Adenocarcinoma

Project description:As one of the most prevalent histological subtypes of lung cancer, lung adenocarcinoma accounts for approximately 40% of newly diagnosed lung cancer cases. Despite the significant improvements in clinical outcomes achieved by current comprehensive therapies (including surgery, chemotherapy, and targeted therapy), its 5-year survival rate remains around 15%, indicating that the oncogenic mechanisms underlying lung adenocarcinoma require further in-depth exploration. To uncover the key molecular mechanisms driving the progression of lung adenocarcinoma, this study has identified a long non-coding RNA (LncRNA).

Deep plasma proteome profiling by enrichment of extracellular vesicles

Project description:This work show that enrichment of extracellular vesicles by ultracentrifugation increases the plasma proteome depth by an order of magnitude. Following the enrichment protocol, more than two thousand proteins can routinely be quantified reproducibly by label-free quantification and data independent acquisition (DIA) in single-shot LC-MSMS runs of less than one hour. The project also present an optimized workflow for plasma proteomics that enables high-throughput with very short chromatographic gradients analyzing hundred samples per day with deep proteome coverage, especially when including study-specific spectral libraries generated by repeated injection and gas-phase fractionation of pooled samples

SNP data of acute promyelocytic leukemia samples

Project description:Acute promyelocytic leukemia (APL) is a hematopoietic malignant disease characterized by the chromosomal translocation t(15;17), resulting in the formation of the PML-RARA gene. Here, 47 t(15;17) APL samples were analyzed with high-density single-nucleotide polymorphism microarray (50K and 250K SNP-chips) using the new algorithm AsCNAR (allele-specific copy-number analysis using anonymous references). Copy-number-neutral loss of heterozygosity (CNN-LOH) was identified at chromosome 10q (3 cases), 11p (3 cases) and 19q (1 case). Twenty-eight samples (60%) did not have an obvious alteration (normal-copy-number [NC] group). Nineteen samples (40%) showed either one or more genomic abnormalities: 8 samples (17%) had trisomy 8 either with or without an additional duplication, deletion, or CNN-LOH (+8 group); and 11 samples (23%) had genomic abnormalities without trisomy 8 (other abnormalities group). These chromosomal abnormalities were acquired somatic mutations. Interestingly, FLT3-ITD mutations (11/47 cases) only occurred in the group with no genomic alteration (NC group). Taken together, these results suggest that the pathway of development of APL differs in each group: FLT3-ITD, trisomy 8, and other genomic changes. Here, we showed for the first time hidden abnormalities and novel disease-related genomic changes in t(15;17) APL. Keywords: SNP-chip

Analysis of deregulated microRNAs in malignant mesothelioma

Project description:The expression of human microRNAs in the cellular fraction of human peripheral blood of patients with diagnosed malignant mesotheliomas and asbestos-exposed controls. Altered expression of several miRNAs were observed for patients with diagnosed malignant mesotheliomas in comparison with asebstos-expsoed controls. The study group consists of 23 patients with diagnosed malignant mesothelioma (mean age 66 years, range 34 – 84 years). Patients were not treated with chemotherapy or radiation therapy before sample collection. The histological subtypes were: one sarcomatoid, seven biphasic, and twelve epithelioid cases. In three cases the histological subtype was unknown. The control group consists of 17 asbestos-exposed age-matched volunteers without any diagnosed cancer (mean age 68 years, range 47 – 80 years). Oligonucleotide microarrays were purchased from the Norwegican Microarray Consortium (www.microarray.no). The mirVana miRNA Probe Set v2.0 (Ambion) based on the miRBase Sequence Database v8.0. was used.

Serology changes before and after the operation of frontal lobe epilepsy, a study based on proteomic approaches

Project description:Frontal lobe epilepsy (FLE) is one common type of epileptic in clinic. Some FLE patients could be cured by surgery treatment. This study is designed to find out if there are some differential protein expressions in serum between pre and post operation of the seizure-free FLE patients. We have utilized proteomic approaches to quantify the proteome of serum from 5 surgery patients who were diagnosed with FLE. The self-control method was used in the study, and serum samples from two time periods, including pre-operation and one year after the surgery were selected. We have found about six hundred proteins in serum, and 14 of them had statistical difference between pre and post operation. 13 proteins including 3 apolipoprotein subtypes (APOA2, APOC1, and APOC2) had a higher expression levels with the other one a lower expression level in the pre-operation group compared to the post-operation group. This method may highlight a potential way to explore refractory epilepsy biomarkers, and some apolipoprotein subtypes may be the potential biomarkers used in the diagnosis of FLE in the future.
