Project description:This dataset contains transcriptomic profiles of MDA-MB-231 triple-negative breast cancer cells subjected to different treatments. Cells were treated with control medium (NC), inorganic phosphate (Pi, 5 mM), cisplatin (1 μM), or combined Pi and cisplatin treatment for 48 h. Four biological replicates were included for each experimental group. RNA sequencing was performed to investigate global gene expression changes and identify transcriptional responses associated with Pi treatment and cisplatin sensitivity in TNBC cells.

Project description:The proteomics data is derived from 4 parts of samples prepared and analysed by nanoLC-MS/MS. In order to make appropriate statistical analysed could be performed, all treatments were performed in biological replicates. The number of replicates was 4 for protein abundances analysis (part 1), 2 for time course analysis (part 2), 3 for redox proteomics analysis (part 3) and 2 for TPP analysis (part 4). Each set of TMT10 labelling samples were combined and fractionationed into 10 fractions. In total, 113 TMT labelling samples including 11 sets of TMT10 and 3 sets of iodoTMT6 were performed with a 120 min gradient. In each part of the experiment, separate controls treated with the vehicle were included. Samples were analysed in random order to reduce the “order of injection” effect. In part 1, A549 cells were treated with CAMP, MTX, PCTL and 80 ppm DDW (20 samples). In part 2, the cells were treated 80 ppm DDW, MTX and PCTL for 4-48h (5 time points, 40 samples). In addition, 2 control samples treated with the vehicle for 48h were included in each set of TMT10 for normalization. In part 3, the cells were treated with 80 ppm DDW and auranofin (3 samples). Finally, in part 4, the cells were treated with 80 ppm DDW and afterwords the cells were treated with 10 temperatures (40 samples). Quality check was performed by calculating the variation (CV) between the replicates as well as by building PCA models to verify the small overall spread between the replicates.

Abstract:
PURPOSE: To develop a tumor growth inhibition model for adult diffuse low-grade gliomas (LGG) able to describe tumor size evolution in patients treated with chemotherapy or radiotherapy.
EXPERIMENTAL DESIGN: Using longitudinal mean tumor diameter (MTD) data from 21 patients treated with first-line procarbazine, 1-(2-chloroethyl)-3-cyclohexyl-l-nitrosourea, and vincristine (PCV) chemotherapy, we formulated a model consisting of a system of differential equations, incorporating tumor-specific and treatment-related parameters that reflect the response of proliferative and quiescent tumor tissue to treatment. The model was then applied to the analysis of longitudinal tumor size data in 24 patients treated with first-line temozolomide (TMZ) chemotherapy and in 25 patients treated with first-line radiotherapy.
RESULTS: The model successfully described the MTD dynamics of LGG before, during, and after PCV chemotherapy. Using the same model structure, we were also able to successfully describe the MTD dynamics in LGG patients treated with TMZ chemotherapy or radiotherapy. Tumor-specific parameters were found to be consistent across the three treatment modalities. The model is robust to sensitivity analysis, and preliminary results suggest that it can predict treatment response on the basis of pretreatment tumor size data.
CONCLUSIONS: Using MTD data, we propose a tumor growth inhibition model able to describe LGG tumor size evolution in patients treated with chemotherapy or radiotherapy. In the future, this model might be used to predict treatment efficacy in LGG patients and could constitute a rational tool to conceive more effective chemotherapy schedules.

Project description:SILAC was used to monitor proteome changes to Haloferax volcanii after treatment with oxidizing agent NaOCl. SILAC amino acids used were Lysine(+8) and Arginine(+6). For treatment and control groups 4 replicates were used. In replicates 1 and 3, the control group had supplementation of both light lysine and argninie to the medium and the treatment group was supplemented with both heavy lysine(+8) and arginine(+6). In replicates 2 and 4, the labeling was switched, with the control containing heavy lysine(+8) and arginine(+6) and the treatement was supplemented with light lysine and arginine. After treatment, cells were mixed at a 1:1 ratio (control:treatment) and proteins were extracted and digested with trypsin. For the incorporation test, cells were grown in meduim containing heavy lysine(+8) and argnine(+6) and allowed to grow for 24 hours, then subcultured twice, sequentially after 24 h of growth. To test for incorporation of the heavy amino acids, cells were harvested, proteins extracted, and digested with trypsin.
