Genome survey sequencing of Gossypium robinsonii to investigate the molecular responses of wild cotton pollen to extreme heat

Project description:Wild species are valuable resources for developing resilient crops to environmental stresses. We used Gossypium robinsonii, Australian wild cotton, to investigate the molecular signatures contributing to the tolerance of this plant to harsh environments. Three stages of pollen development, including tetrads (TE; 5-5.5mm), uninucleate microspores (UN; 7-10mm) and binucleate microspores (BN; 13-24mm) were exposed to 36/25 °C (moderate heat) or 40/30 °C (extreme heat) for 5 days, and the corresponding mature pollen grains were collected for SWATH-MS analysis. The genome of G. robinsonii assembled in the present study was used for proteome reference.

We used MULTI-seq (McGinnis, Patterson, et al., Nature Methods, 2019) to perform multiplexed single-cell RNA-sequencing analysis of cryopreserved lung immune cells isolated from PyMT mice, freshly-isolated lung immune cells isolated from PyMT mice, and cryopreserved lung immune cells isolated from 4T1 tumor-bearing mice from the onset of primary tumorigenesis through the formation of macrometastatic lesions. Cryopreserved PyMT samples were collected from 6-14 weeks of age, fresh PyMT samples were collected at 6, 10 and 13 weeks of age (with age-matched wild-type controls)

RNA-seq analysis of miRNAs expression in chciken ALV-J-infected primary monocyte-derived macrophages (MDM) and uninfected control.

Project description:Purpose: The goals of this study are to investigate the differentially expressed miRNAs between ALV-J-infected primary monocyte-derived macrophages (MDM) and uninfected control by Illumina deep sequencing. Methods:Total RNA from two ALV-J-infected MDM (designated: J3h_1, J3h_2, J36h_1 and J36h_2) and two uninfected MDM samples (designated: NC3h_1, NC3h_2, NC36h_1 and NC36h_2) was isolated by TRIzol following the manufacturer’s instruction at 3 h post infection (hpi) and 36 hpi. RNA samples of two individuals within each group were pooled with equal amounts, and then were subjected to Illumina deep sequencing by Illumina Hiseq 2000. Results: compared to the uninfected MDM, we identified 13 significant up-regulated miRNAs and 2 significant down-regulated miRNAs in ALV-J infected MDM at 3 hpi, and 6 significant up-regulated miRNAs and 2 significant down-regulated miRNAs in ALV-J infected MDM at 36 hpi. Conclusions: Our results suggest that DE miRNAs involved in the immune response induced by ALV-J infection in MDM at 3 hpi. In addition, only 25 miRNAs-target DEGs were identified in MDM with ALV-J infection at 36 hpi, and these target DEGs can’t be significantly enriched in any GO terms and KEGG pathway..

Comparative analysis of transcriptome profiles of G. hirsutum L. acc. TM-1 and its immature fber mutant during fiber secondary cell wall development stages

Project description:To gain novel insights into the molecular mechanisms of fiber secondary cell wall development, fiber transcriptomes of the immature fiber mutant (im) with defective secondary cell wall development and its near-isogenic line, TM-1 (wild-type) were compared using cDNA microarray technology. The expression profiling was performed at 5 developmental time points: 13, 16, 19, 22, and 25dpa. Secondary cell wall development related genes were identified by differentially expressed gene analysis. And these genes could be used as potential candidate genes for manipulation to improve fiber quality. Cotton plants were grown under field condition. Flowers were tagged and cotton bolls were collected during Fiber development stages. Total RNA was isolated from fiber bearing ovules of wild-type, TM-1 and immature fiber mutant (im) collected at various (13, 16, 19, 22 and 25 dpa) fiber development stages. A total of 15 hybridizations with three biological replicates including a swap-dye experiment for each fiber developmental stage were employed.
