Project description:Purpose: Characterization of cell types in angptl5Δ10/Δ10 zebrafish. Methods: The angptl5Δ10/Δ10 embryos were raised in 0.3× Danieau Buffer and harvested at 16 hpf. Collected samples were digested with trypsin into single cell suspension for single cell sequencing. Libraries were constructed with a Chromium Single Cell 3′v3 Reagent Kit (10x Genomics) according to the manufacturer’s protocol for 7350 cell recovery.Sequencing was performed with Illumina Novaseq 6000 according to the manufacturer’s instructions (Illumina). Results: Global amplification of myeloid and erythroid progenitors in angptl5Δ10/Δ10 embryos. Conclusions: Angptl5 regulated primitive hematopoiesis in zebrafish.

Project description:Single-cell RNAseq (10x Genomics) analysis of mouse splenic CD4+ T cells in WT and ∆Foxp3 mice and in WT/∆Foxp3 bone marrow chimeras. Mouse CD4+T cells in 21-day-old male WT and ∆Foxp3 mice were isolated from spleen by flow cytometry as DAPI–TCRβ+CD4+ cells for 10x Genomics Single Cell 3′ Reagent Kit (V2 chemistry, one sample per channel). For bone marrow chimera experiment: 7 week-old CD45.2-recipient mice were irradiated with 1000 Rad, reconstituted with 4 million CD3-depleted bone marrow cells: 50% CD45.1 x Foxp3-IRES-GFP (WT, 21d-old male) and 50% Foxp3DeltaEGFPiCre/RFP x ROSA-YFP x CD45.1/2 (scurfy, 21d-old male). 10 weeks later, spleen were harvested and tagged using a different Hashtags fo each mouse. ∆Foxp3 CD4+ T cells were sorted as DAPI–TCRb+CD4+CD45.1+CD45.2+. WT CD4+ T cells were sorted as DAPI–TCRb+CD4+CD45.1+CD45.2–. Control WT DAPI–TCRb+CD4+GFP+ Treg cells and GFP- Tconvs cells were also tagged and sorted. Samples with different hastags were pooled before single cell encapsulation using 10x Genomics Single Cell 3′ Reagent Kit (V3 chemistry).

IBT16plex-based Quantitative Proteomics: Enabling Protein Profiles of Mouse Spleen Tissues at the Single Cell Level

Project description:Isobaric tag-based mass spectrometry has been successfully employed in single-cell proteomics. As a novel and powerful isobaric reagent, 16-plex isobaric tags (IBT-16plex) have not been applied to this area yet. For the first time, IBT-16plex was examined to determine if it was workable in proteomic quantification at the single-cell level. Optimal reaction conditions for IBT-16plex labeling single-cell proteome were systematically evaluated, resulting in an appropriate mass ratio of IBT-16plex versus peptides over 10,000 for complete labeling. For identifying more proteins in single cells, the strategy of carrier proteins was manipulated with multiple ratios of single-cell proteins versus carrier, leading to the conclusion that the carrier proteins with 200 times more than single-cell proteins reached an acceptable identification of peptides. Two isobaric reagents, TMTpro-16plex and IBT-16plex, were used to label the single-cell peptides in parallel. Comparison of the single-cell proteomics unveiled that the relative quantification made by IBT-16plex was comparable with that produced from TMTpro-16plex. In contrast to traditional methods with isobaric reagents to label single-cell proteins in cell suspension, IBT-16plex was used to profile and quantify the single-cell proteomes that were extracted from solid tissues, the mouse spleen. The single cells of the mouse spleen were isolated by CellenONE and completely reacted with IBT-16plex reagent. Based on the single-cell proteomics, those single cells isolated from the mouse spleen were clustered into 4 cell types, which were successfully annotated to 4 spleen cells, monocytes and dendritic cells, macrophage, and T cells. Hence, IBT-16plex was convincingly demonstrated as a potential reagent in single-cell proteomics, also feasible for proteomic analysis towards single cells isolated from tissues.

Single-cell RNA-seq profiling of sgNTC control and sgDnmt3a knockout MC38 mouse tumor tissues

Project description:This study aims to characterize the transcriptomic heterogeneity of tumor tissues upon Dnmt3a knockout at single-cell resolution. We performed single-cell RNA sequencing on MC38 tumor tissues from the sgNTC control group and the sgDnmt3a knockout group. Single-cell suspensions were prepared from enzymatically digested tumor tissues, and scRNA-seq libraries were constructed using the 10x Genomics Chromium Single Cell 3' Library & Gel Bead Kit v3. Libraries were sequenced on the Illumina NovaSeq 6000 platform. Raw FASTQ files were processed with Cell Ranger v8.0.1, aligned to the GRCm39 mouse reference genome, and unique molecular identifier (UMI) count matrices were generated for each cell barcode. Downstream analyses including quality control, highly variable gene identification, dimensionality reduction and cell clustering were performed using the Seurat R package (v4.0.0).

Project description:Single-cell RNAseq (10x Genomics) analysis of human CD4+ T cells in IPEX patients, healthy donors and heterozygous mothers (blood). Human CD4+T cells from IPEX, HD and mothers were isolated from frozen peripheral blood mononuclear cells by flow cytometry as DAPI–CD3+CD4+ cells. In cohort 1, cells from separate donor were encapsulated in separate channel following 10x Genomics Single Cell 3′ Reagent Kit (V2 chemistry). In cohort 2, samples were tagged using a different Hashtags, pooled and encapsulared following 10x Genomics Single Cell 3′ Reagent Kit (V3 chemistry).

Single-cell transcriptome analysis of mouse main olfactory epithelium

Project description:The goal of scRNA-seq is to explore whether olfactory sensory neurons (OSNs) that display a specific olfactory receptor (OR) express a distinct transcriptional program from OSNs that display a different OR in a large and unbias scale. Olfactory epithelial single cell suspensions were made using 3 male and 3 female mice. Single-cell sequencing libraries were prepared using Chromium Single Cell 3’ Reagent Kit V3 (10X Genomics) according to the manufacturer’s guidelines. Libraries were sequenced using 150 cycles of paired end reads on Illumina Hiseq4000 and Novaseq6000 instruments (Novogene). The sequencing reads were processed using the DolphinNext Single Cell-10X Genomics pipeline (https://dolphinnext.umassmed.edu/index.php?np=1&id=420, default settings except STAR v2.6.1 was used for alignment).

3' single cell sequencing of CD45+ lymphocytes sorted from mesenteric white adipose tissue in wildtype C57BL/6 and WIPf1-/- mice

Project description:Mesenteric white adipose tissue from wildtype C57BL/6 and Wipf1-/- mice was harvested through vivosection, minced and digested. Tissue-resident lymphocytes were enriched with Percoll gradient centrifugation. CD45 staining and fluorescence associated cell sorting were performed to achieve a pure lymphocyte population. Single cell suspension and library preparation were performed with 20.000 of these cells on the 10x genomics platform and following the Chromium Next GEM Single Cell 3’ Reagent Kit User Guide Revision E. Illumina sequencing was performed.
