Angptl5 restricts primitive hematopoiesis by modulating retinoic acid signaling in zebrafish

Project description:Purpose: Characterization of cell types in angptl5Δ10/Δ10 zebrafish. Methods: The angptl5Δ10/Δ10 embryos were raised in 0.3× Danieau Buffer and harvested at 16 hpf. Collected samples were digested with trypsin into single cell suspension for single cell sequencing. Libraries were constructed with a Chromium Single Cell 3′v3 Reagent Kit (10x Genomics) according to the manufacturer’s protocol for 7350 cell recovery.Sequencing was performed with Illumina Novaseq 6000 according to the manufacturer’s instructions (Illumina). Results: Global amplification of myeloid and erythroid progenitors in angptl5Δ10/Δ10 embryos. Conclusions: Angptl5 regulated primitive hematopoiesis in zebrafish.

Modeling human gastrulation and secondary yolk sac formation with BMP4 signaling center

Project description:Purpose: Characterization of cell types in BMP4 induced human gastruloids. Methods: BMP4 induced human gastruloids were harvested on days 2, 4, 6, 8, 10, and 15, and then dissociated into single cells. Libraries were constructed with a Chromium Single Cell 3′v3 Reagent Kit (10x Genomics) according to the manufacturer’s protocol for 10000 cell recovery.Sequencing was performed with Illumina Novaseq 6000 according to the manufacturer’s instructions (Illumina). Results: Definiitve endoderm, yolk sac endoderm, hematopoiesis cell fates were detected in BMP4 induced human gastruloids. Conclusions: BMP4 induced the formation of human gastruloids with a yolk sac-like cavity structure.

Differential Nodal level promotes mesendoderm cell fate segregation mediated by chromatin organization

Project description:Purpose: To investigate the mechanism of prechordal plate and anterior endoderm separation . Methods: Nodal injected explants (injected with 10pg ndr2 mRNA) constructed from lft1 mutants and ndr1 morphants were harvested at 6hpf. Libraries were prepared using Chromium Controller and Chromium Single Cell 3’Library & Gel Bead Kit v3 (10x Genomics, PN-1000075) according to the manufacturer’s protocol for 10000 cells recovery. For single-cell multiomics, zebrafish embryos at 6 hpf were harvested. Libraries were prepared using Chromium Next GEM Single Cell Multiome ATAC + Gene Expression Reagent Bundle (10x Genomics, 4 rxns PN-1000285) according to the manufacturer’s protocol for 10000 cells recovery. Results: A total of 10,614 single-cell transcriptomes and 4,335 multiomics were collected after stringent quality control measures. Conclusions: A slight bias in Nodal signaling promotes a differential chromatin structure between prechordal plate and endoderm, which drives a differential expression of those key regulators, such as gsc and ripply1 in these two cell lineages, and further regulates mesendoderm cell fate separation.

Project description:Human PCNSL tumor samples were obtained surgically from clinical patients confirmed by pathology from our hospital. After sample collection processing and suspensions, we performed scRNA-seq following the manufacturer’s protocol. Briefly, the cells were washed with PBS and resuspended in 500 μl PBS. scRNA-seq libraries were prepared using a Chromium Single cell 3’ Reagent kit, version 2. Amplified cDNA and final libraries were evaluated using a High Sensitivity DNA Kit (Agilent Technologies). Sequencing was performed on NovaSeq 6000 (Illumina) at a depth of approximately 400M reads.

Transcription factors Bcl11a and Bcl11b are Required for the production and differentiation of cortical projection neurons

Project description:Purpose:To assess changes in gene expression profiles of single cell from the wild type littermate controls cortices in E13.5, E15.5 and P0, and conditional knockout Bcl11a (and Bcl11b) at cortical projection neurons in the mouse cortices of the same ages. Methods: E13.5, E15.5 and P0 control and mutant cortices were carefully dissected under a clean environment. Then total RNA was isolated using an RNeasy Mini Kit (QIAGEN) according to the manufacturer’s protocol, quantified using NanoDrop ND-2000, and checked for RNA integrity using Agilent 2100 bioanalyzer. RNA-seq libraries were prepared according to the Illumina TruSeq protocol. Results: An average of 15 million reads per sample were obtained.

Single-cell RNA sequencing reveals immune microenvironment changes induced by Fe-Shikonin treatment in SCC7 tumors

Project description:Single-cell RNA sequencing was performed on tumor tissues obtained from SCC7-bearing C3H mice to investigate the effects of Fe-Shikonin treatment on the tumor immune microenvironment. Tumor samples were collected from a phosphate-buffered saline (PBS)-treated control group and a Fe-Shikonin-treated group. In the deposited dataset, files designated as “CON1” correspond to tumor samples from the PBS control group, whereas files designated as “H1” correspond to tumor samples from the Fe-Shikonin treatment group. Single-cell libraries were constructed using the DNBSEQ-TaiM 4RS instrument (MGI) and DNBelab C Series High-throughput Single-cell RNA Library Preparation Set V3.0 (TaiM 4) kit (Qingdao MGI Tech Co., Ltd).All libraries were sequenced on the DNBSEQ-T7RS platform (MGI) with paired-end reads.

Single-cell transcriptome analysis of mouse main olfactory epithelium

Project description:The goal of scRNA-seq is to explore whether olfactory sensory neurons (OSNs) that display a specific olfactory receptor (OR) express a distinct transcriptional program from OSNs that display a different OR in a large and unbias scale. Olfactory epithelial single cell suspensions were made using 3 male and 3 female mice. Single-cell sequencing libraries were prepared using Chromium Single Cell 3’ Reagent Kit V3 (10X Genomics) according to the manufacturer’s guidelines. Libraries were sequenced using 150 cycles of paired end reads on Illumina Hiseq4000 and Novaseq6000 instruments (Novogene). The sequencing reads were processed using the DolphinNext Single Cell-10X Genomics pipeline (https://dolphinnext.umassmed.edu/index.php?np=1&id=420, default settings except STAR v2.6.1 was used for alignment).

Serial mRNA profiling of peripheral blood monocytes from PAH patients treated with phosphodiesterase 5 inhibitors (PDE5i) and PDE5i+macitentan

Project description:Purpose: We performed single cell RNA sequencing (scRNA-seq) of peripheral blood mononuclear cells (PBMCs) from non-diseased control individuals (N=3) as well as from individuals with PAH, naïve to treatment (N=4), 3 months after phosphodiesterase 5 inhibitor (PDE5i) treatment (N=5), and 3 months after treatment with PDE5i plus an endothelin receptor antagonist, macitentan (N=5). We performed complementary analyses of differential gene expression and differential gene network dependency. Method: Blood samples collected in EDTA purple top vacutainer were centrifuged at 2000 RPM for 15 minutes and plasma was removed for banking. Buffy coats were collected and used for Ficoll gradient to isolate PBMC which are used for the single cell RNA sequencing analysis. RNA libraries were prepared using Chromium Single Cell 3’ Reagent Kits V2 per manufacturer’s guidelines (10x Genomics manual CG00052, cat# PN-12237). Single cell RNA-sequencing was performed using the GemCodeTM Single Cell Instrument (Chromium, 10X Genomics) which included at least 800 cells (~50K reads per cell) per N=3 non-PAH control samples, N=4 PAH no treatment samples, N=8 PDE5i treated samples, and N=6 PDE5i+Macitentan treated samples.
