Project description:We used RNA-seq to investigate gene expression changes in sheep mammary gland and spleen tissue after experimental infection with Mycoplasma agalactiae (strain PG2). Sheep (3 per each group) were given an intra-mammary infection with 10^9 cfu infectious organisms or PBS as control. The animals were euthanized 15 days post infection to obtain the samples. Two replicates of mammary gland and spleen tissue per animal were used for Illumina RNA-sequencing.

Project description:The immune response associated with mastitis caused by Mycoplasma bovis is a very complicated biological process in several type of cells, including immune cells, mammary epithelial cells and, endothelial cells. Thus, revealing of the microRNAs in the Mycoplasma bovis infected mammary gland tissues is particularly important for the immune response mechanism to Mycoplasma bovis. Firstly, mammary gland tissue samples were collected from Holstein cows and screened for Mycoplasma bovis. Then, total RNA was isolated from mycoplasma bovis infected tissues and RNA sequencing was performed. After bioinformatics analysis, GO and KEGG analysis of target genes of identified microRNAs were conducted. Our results revaled that 24 of the known microRNAs were expressed differently and 13 of the novel microRNAs were expressed differently in Mycoplasma bovis positive tissues. The target genes of these microRNAs were found to be associated with especially inflammation pathways. In conclusion, this study demonstrated that identified miRNAs may be involved in the signaling pathways during mastitis case caused by Mycoplasma bovis.

Project description:Bashbay sheep (Ovis aries), an indigenous breed of Xinjiang, China, has many excellent characters. It is resistant to Mycoplasma ovipneumoniae (MO) infection, the causative agent of Mycoplasma ovipneumonia, a chronic respiratory disease, which is harmful to the sheep industry. As of date, knowledge regarding the mechanisms responsible for MO pathogenesis in scant. Herein, we report the results of transcriptome profiling of the lung tissue of Bashbay sheep experimentally infected with M. ovipneumoniae strain at 4days post-infection(DPI) and 14DPI in comparison to the mock-infected animals (0d), which was performed by Illumina deep sequencing (RNASeq). The analysis of differentially expressed genes (DEGs) was performed to determine the concomitant gene-specific temporal patterns of mRNA expression in the lung after MO infection. The results showed 1048 DEGs (up-regulated: 575; down-regulated: 473) were screened at 4DPI compared to 0d, and 2823 DEGs (up-regulated: 1362; down-regulated: 1461) were screened at 14DPI compared to 0d. KEGG analysis found that the DEGs at 4DPI and 14DPI compared to 0d were enriched in 245 and 287 pathways respectively, the most closely related to MO infection of which was TLR signaling pathway (p<0.01). Two pathways (First: LAMP-TLR2/TLR6-MyD88-MKK6-AP1-IL1B; Second: LAMP-TLR8- MyD88-IRF5-RANTES) were obtained from the figure of TLR signaling pathway that DEGs related with MO infection were mapped to. GO analysis found that the DEGs in different groups were enriched to 1580 and 4561 terms, the most closely releted to MO infection of which was positive regulation of inflammatory response (p<0.01).Our study shouldpave the road for the further analysis of Mycoplasma ovipneumonia.

However, hybrids of Argali sheep and Bashbay sheep are susceptible to Mycoplasma ovipneumoniae infection, the causative agent of mycoplasma ovipneumonia, a chronic respiratory disease that is harmful to the sheep industry. To date, knowledge regarding the mechanisms responsible for M. ovipneumoniae pathogenesis is in scant. Herein, we report the results of transcriptome profiling of lung tissues from Argali hybrid sheep experimentally infected with an M. ovipneumoniae strain at 4 and 14 days post-infection, in comparison to mock-infected animals (0 d). Transcriptome profiling was performed by deep RNA sequencing, using the Illumina platform. The analysis of differentially expressed genes was performed to determine concomitant gene-specific temporal patterns of mRNA expression in the lungs after M. ovipneumoniae infection. We found 156 differentially expressed genes (44 up-regulated, 112 down-regulated) when comparing transcriptomic data at 4 and 0 days post-infection, and 367 (35 up-regulated, 332 down-regulated) when comparing 14 versus 0 days post-infection. Kyoto Encyclopedia of Genes and Genomes pathway analysis showed that the differentially expressed genes at 4 and 14 versus 0 days post-infection were enriched in 109 and 150 pathways, respectively, and the Primary immunodeficiency pathway was considered most closely related to MO infection (p < 0.01). Hyper-IgM syndrome was identified based on the B-cell immunodeficiency signaling pathway from differentially expressed genes related M. ovipneumoniae infection. Gene Ontology analysis showed that differentially expressed genes in different groups were enriched for 497 and 928 terms, where those most closely related to M. ovipneumoniae infection are ciliated motor damage (p < 0.01). These results could aid in understanding why the Argali hybrid sheep are susceptible to MO as well as how M. ovipneumoniae infection progresses in the lungs and may provide useful information regarding key regulatory pathways.

Project description:During evolution, each bacterial strain shapes its metabolism in order to colonise a diversity of niches. Unraveling the biochemical reactions underlying bacteria metabolism is important for biotechnological purposes and for understanding relationships within a complex microbiome as well as the microbiome’s connection with its host. Here we propose a new approach to identifying active metabolic pathways, by integrating essentiality analysis and protein abundance. As an example, we used two bacterial species (Mycoplasma pneumoniae and Mycoplasma agalactiae) that share a high gene similarity yet show significant metabolic differences. After integrating all available metabolic knowledge about their enzymes, metabolites and reactions, we built detailed metabolic maps of their carbon metabolism. We determined the carbon sources that allow growth in M. agalactiae (as known for M. pneumoniae) and introduced glucose-dependent growth in M. agalactiae. By analyzing gene essentiality and performing quantitative proteomics, we could predict the active metabolic pathways and directionalities for the sugar, phospholipids, DNA/RNA precursors, glycoproteins, and glycolipids metabolism of these two bacteria. Comparison between predicted and experimentally determined active pathways shows an excellent agreement. Thus, protein essentiality profiling using transposon sequencing analysis combined with quantitative proteomics and metabolic maps could be used to determine and engineer metabolic fluxes.

Project description:Milk and dairy products are an essential food and an economic resource in many countries. Milk component synthesis and secretion by the mammary gland involve expression of a large number of genes whose nutritional regulation remains poorly defined. We aim at understanding the genomic influence on milk quality and synthesis by comparing two sheep breeds, with different milking attitude, Sarda and Gentile di Puglia, using sheep-specific microarray technology. From sheep ESTs deposited at NCBI, we generated the first annotated microarray developed for sheep with a covering of most of the genome. Whole tissue samples of mammary gland were collected from 4 lactating individuals of two sheep (Ovis aries) breeds, Gentile di Puglia and Sarda. Biopsies of lactating mammary tissue were taken at two lactation stages (first record, stage 01: 6 days after lambing; second record, stage 02: 44 days after lambing) in both breeds. Tissues from mammary gland were immersed in RNAlater (Sigma) immediately after biopsy and stored at -20°C.

Project description:Mycoplasma agalactiae (Ma) is one of the main aetiological agents of intramammary infections in small ruminants, causing contagious agalactia. To better understand the underlying disease patterns a primary goat mammary epithelial cell (pgMEC) culture was established from the mammary tissue and it was challenged with Ma. High-throughput mRNA sequencing was performed to reveal differentially expressed genes (DEG) at different time-points (3 h, 12 h, and 24 h) post infection (PI). The pathway enrichment analysis of the DEG showed that infection significantly affected pathways associated with immune response, steroid metabolism, fatty acid metabolism, apoptosis signalling, transcription regulation, and cell cycle regulation. Based on the results we suggest that mammary epithelial cells in vivo contribute to the immune system by the induced expression of cytokines and other chemotactic agents, activation of the complement system and apoptosis pathways, and expression of genes coding for antimicrobial molecules and peptides. In our study we attempted to interpret the detected transcriptomic changes in a biological context and infer mammary infection resistance candidate genes, interesting for further validation. Additionally, the results represent comprehensive goat mammary transcriptome information and demonstrate the applicability of the comparative genomics approach for annotation of goat data, using transcriptome information of a closely related species (Bos taurus) as a reference.
